Project description:Runt domain (Runx) transcription factors constitute a metazoan family of sequence specific DNA binding proteins that are essential for animal development. The sea urchin Runx gene SpRunt-1, which is expressed globally during early embryogenesis, is required for blastula stage cell proliferation and subsequently for cell survival. To obtain a comprehensive list of SpRunt-1 regulatory targets we screened a custom microarray representing the blastula stage transcriptome of Strongylocentrotus purpuratus, comparing relative hybridization signals generated by labeled RNA from 18 hr control versus SpRunt-1 morphant embryos. For an 8x15k chip the 8 arrays were 4 biological replicates and a dye swap of the same 4. Biological Replicates - Four separate embryo cultures, each from a different mating pair were initiated and divided into a control group and a treatment group. All of the embryos in the treatment group were micoinjected with a splice-blocking morpholino antisense oligonucleotide (MASO) targeted to SpRunt-1. All control and sample embryos were developed to hatched blastula stage (18 hours post-fertilization) in filtered seawater at 15°C. Total RNA was extracted from each of the four separate samples (3,600 embryos in each sample) with an RNA yield near 5 micro grams per sample. Total RNA was also extracted from the untreated embryos of each separate culture pooled together (about 14,400) with an RNA yield near 20 micro grams. Technical (dye swap) Replicates - Control derived Cy3 (green) labeled aRNA was mixed with sample derived Cy5 (red) labeled aRNA in one biological replicate set of 4 samples and using half of the extracted RNA amount. The other half of the RNA was reciprocally labeled with control derived aRNA Cy5 labeled and sample derived aRNA Cy3 labeled.

Project description:Spatial localization is a key determinant of cellular fate and behavior, but spatial RNA assays traditionally rely on staining for a limited number of RNA species. In contrast, single-cell RNA-seq allows for deep profiling of cellular gene expression, but established methods separate cells from their native spatial context. Here we present Seurat, a computational strategy to infer cellular localization by integrating single-cell RNA-seq data with in situ RNA patterns. We applied Seurat to spatially map 851 single cells from dissociated zebrafish (Danio rerio) embryos, inferring a transcriptome-wide map of spatial patterning. We confirmed Seurat’s accuracy using several experimental approaches, and used it to identify a set of archetypal expression patterns and spatial markers. Additionally, Seurat correctly localizes rare subpopulations, accurately mapping both spatially restricted and scattered groups. Seurat will be applicable to mapping cellular localization within complex patterned tissues in diverse systems. Project description:While FGF mediated MEK/ERK signaling is required for apical tuft formation and metamorphosis in the sea anemone Nematostella vectensis (Rentzsch et al, 2008), nothing is known about the role of MEK/ERK signaling in inducing germ layers and cell types during early developmental stages. We therefore performed a genome wide expression array on UO126 (MEK inhibitor) treated blastula stages compared to DMSO treated control embryos and identified genes potentially involved in neurogenesis, germ layer specification and axial patterning.We performed transcriptional profiling of Nematostella vectensis blastula stages (24 hours post fertilisation @ 17C) using a custom made whole genome array (4x72K - A-MEXP-2380). DMSO treated wild-type embryos were compared to U0126 (MEK Inhibitor) treated embryos at the blastula stage.

Project description:The aim of this sequencing experiment was to screen for ecotoxicogenomic fingerprints for endocrine disrupting chemicals affecting the thyroid system in zebrafish (Danio rerio) embryos as aquatic vertebrate model and alternative to animal testing. Triiodothyronine (T3, CAS: 6893-02-3) was tested as a model substance for thyroidal inducing activity. In a modified version of the zebrafish embryo toxicity test (OECD 236), 15 fertilized eggs were exposed to two different sub lethal concentrations of T3 for 96 hours under semi-static conditions. Each test comprised of a low exposure (LE), high exposure (HE) and negative control (NC) group and was performed in triplicates. At 96 hours post fertilization (hpf), 10 larvae were randomly picked for each sample and pooled for RNA and protein extraction with NucleoSpin RNA/Protein kit (Macherey-Nagel). RNA quality was assessed with a 2100 Bioanalyzer system (Agilent) before coding RNA was purified (PolyA selection with TruSeq RNA Library Prep Kit v2) and sequenced on an Illumina HiSeq 4000 System (Illumina) in 50 bp single read mode, producing roughly 30 million reads per sample. Adapter sequences were removed with trimmomatic and sequences were aligned to the D.rerio reference genome GRCz11 with STAR. Counting of feature mapped reads was performed through featureCounts. Library gene count tables were then merged to a single count matrix as input for differential gene expression analysis with DESeq2.

Project description:Endocrine active substances pose risks to both human health and the environment, potentially impacting crucial endocrine-regulated functions like organism development and reproductive capability. However, current testing methods for chemical risk assessment are time-consuming, expensive, and involve extensive animal testing. In its current stance, the European Chemicals Agency (ECHA) advocates for advancing new approach methods (NAMs) to identify endocrine-acting substances (EAS) and non-EAS modalities for endocrine disruption assessment. One such NAM is the transcriptomic point of departure (tPOD) method, leveraging the fact that physiological effects stem from changes in gene expression, detectable through transcriptomic techniques. The tPOD method utilizes compound-induced, concentration-dependent alterations in gene expression to estimate benchmark doses (BMD) for responsive genes. In this study, we focused on determining a tPOD for androgenic activity of androstenedione in zebrafish embryos, correlating it with chronic effects observed in fish literature. Androstenedione, suspected as an endocrine disruptor in non-mammalian organisms, purportedly operates via an androgenic mode of action (MoA).

Project description:Endocrine active substances present significant risks to both human health and the environment, particularly by disrupting essential endocrine-regulated functions like organism development and reproductive capacity. Regulatory frameworks mandate animal testing for chemical risk assessment, placing specific emphasis on suspected endocrine disruptors. For example, aquatic vertebrate chronic toxicity testing is mandatory at a chemical tonnage of 100 t/y using the Fish Early Life Stage (FELS, OECD TG 210) test. However, suspected endocrine disruptors are subjected to testing from a lower tonnage threshold of 10 t/y. Currently, the assessment of endocrine effects adheres to an OECD Conceptual Framework (CF) that employs a tiered approach. This entails evaluating existing data for potential endocrine effects (Level 1), conducting mechanism of action-specific in vitro studies (Level 2), and undertaking in vivo mechanistic screening studies (Level 3). If screening studies indicate potential endocrine disruption, further investigation is conducted using a Fish Sexual Development Test (FSDT, OECD TG 234) to clarify (anti)estrogenic, (anti)androgenic, and steroidal effects (EAS effects) in fish. Nevertheless, this testing process is resource-intensive, time-consuming, and involves extensive animal use. Therefore, this study aims to identify the androgenic activity of trenbolone using the zebrafish embryo model. Trenbolone, a synthetic anabolic steroid, primarily exerts its effects by binding to androgen receptors. The data collected will be compared with those obtained from androstenedione exposure to zebrafish embryos.

Using this matrix as input, read counts were normalized with DESeq2 for differential gene expression analysis.
