ABSTRACT: The aim of this experiment is to determine the RNA binding partners of the translation initiation factors eIF2γ (GCD11), eIF3b (PRT1) and Pat1p and Lsm1p two RNA binding proteins (RBPs) involved in mRNA degradation and storage.

Modelling global mRNA dynamics during Drosophila embryogenesis reveals a relationship between mRNA degradation and P-bodies

Project description:Regulation of mRNA degradation is critical for a diverse array of cellular processes and developmental cell fate decisions. Although many methods for determining mRNA half-lives rely on transcriptional inhibition or metabolic labelling, these manipulations can influence half-lives or introduce errors in the measurements. Here we use a non-invasive method for estimating mRNA half-lives globally in the early Drosophila embryo using a total RNA-seq time series and Gaussian process regression to model the dynamics of premature and mature mRNAs.

Project description:The human pathogen Streptococcus pyogenes, or group A streptococcus, is responsible for mild infections to life-threatening diseases. To determine the primary transcriptome of the emm1 strain S119, we have performed a differential RNA-Seq experiment based on selective Tobacco Acid Pyrophosphatase (TAP) treatment and 5' adapter ligation to differentiate primary transcripts (5' tri-phosphate) and processed RNAs (5' mono-phosphate). The libraries were performed on a mixture of RNAs prepared from bacteria cultured to late exponential phase in a rich growth culture medium supplemented or not with 15 mM of MgCl2

Identification of expressed and conserved human non-coding RNAs

Project description:Methods: RNA profiles of 12 tissues were generated by deep sequencing using Illumina HiSeq 2000. The sequence reads that passed quality filters were analyzed at the transcript isoform level with TopHat followed by Cufflinks. Results: This work has focused on identification of non-coding RNAs expressed in human tissues. We have identified a set of non-coding RNAs that are both expressed and conserved, as described in the manuscript accompagnying this work. total RNA profiles of 12 normal human tissues, no replicates.

Effect of stress on the binding affinity of yeast eIF4F components to their target RNAs

Project description:Translation factors eIF4E and eIF4G form eIF4F, which binds to mRNAs to promote ribosome recruitment and translation initiation. We were interested in analysing the effects of stresses on eIF4F interactions with individual mRNAs. We used a RIP-seq approach to assess how mRNA associations with eIF4E, eIF4G1 and eIF4G2 change in response to three stresses: 1) addition of hydrogen peroxide; 2) amino acids withdrawal; and, 3) glucose withdrawal. We find that acute stress leads to changes in eIF4FmRNA interactions that are shared among each factor and across the stresses imposed.

Project description:RNA-seq was carried out to compare the transcriptomes of wild-type BW25133 E coli with a mutant lacking the conserved serine/threonine kinase, YeaG, with the aim of understanding how YeaG contributes to the transcriptional response to sustained nitrogen starvation, and identify pathways affected by YeaG. We also compare the wild-type transcriptome during nitrogen-replete, following nitrogen starvation, and under 24 h of sustained nitrogen starvation to identify pathways involved in the response to nitrogen run out, and also in adaptation to sustained nitrogen starvation.

Project description:To investigate the impact of disruption of the non-CG DNA methylation/H3K9me2 pathway upon transcription in Arabidopsis, we performed RNA-seq using meiotic-stage floral buds from wild type (Col-0) and kyp/suvh4 suvh5 suvh6 mutant plants. This enabled identification of differentially expressed genes and transposable elements (TEs). TEs that were up-regulated in kyp/suvh4 suvh5 suvh6 relative to wild type were evaluated for over-representation of elements within each TE family.
