ATAC-seq of CD44+CD8+ T cells isolated from spleen on 5 post rechallenge in a heterotypic influenza rechallenge model

ABSTRACT: To explore the epigenetic modification of T cells activated in vivo during valproate treatment we undertook ATACseq analysis of CD44+CD8+ T cells isolated from spleens of valproate or vehicle-treated animals on day 5 following heterotypic influenza rechallenge.

Genomic maps of homotypic H2Av, heterotypic H2Av, input and 80mM salt soluble chromatin from Drosophila S2 cells

Project description:Nucleosomes that contain the histone variant H2A.Z are enriched around transcriptional start sites in many organisms. A single octameric nucleosome can contain two H2A.Z histones (homotypic) or one H2A.Z and one canonical H2A (heterotype). We generated high-resolution maps of homotypic and heterotypic Drosophila H2A.Z (H2Av) nucleosomes. Although homotypic and heterotypic H2Av nucleosomes map throughout most of the genome, homotypic nucleosomes are enriched and heterotypic nucleosomes are depleted downstream of active promoters and intron/exon boundaries. The distribution of homotypic H2A.Z nucleosomes resembles that of salt-soluble nucleosomes and shows evidence of displacement during transcriptional elongation. Homotypic nucleosomes are also depleted downstream of paused polymerases, where salt-soluble nucleosomes are conspicuously depleted. Our results suggest a model whereby H2A.Z enrichment patterns result from different structural interactions within the core of heterotypic and homotypic nucleosomes following disruption during transcriptional elongation. We analyzed two replicates for input, heterotypic and homotypic purifications. We sequenced one library for each of the single H2Av pulldown and 80mM salt soluble samples.

Immunization with two heterotypic influenza hemagglutinins by time difference effectively produces broadly binding antibodies against heterotypic influenza virus

Project description:Broadly protective antibodies against highly variable pathogens are very important for design of vaccines and therapeutics. We report that by administering two heterotypic influenza hemagglutinins (HAs) to mice by time difference, monoclonal antibodies can be obtained that bind strongly to both heterotypic influenza HAs. More interestingly, it was able to bind widely to the untreated subtype of HA.

Project description:The differentiation of human pluripotent stem cells (hPSC) towards clinically relevant cells for regenerative medicine has been hampered by poor differentiation efficiencies. This may be a result, in part, of the heterogeneity that exists within stem cell cultures. We have generated a new stem cell medium PRIMO, which biases cells towards mesodermal differentiation without losing pluripotency. This experiment characterizes the gene expression of cells grown in PRIMO and compares this to cells grown in standard culture conditions and a 72 hour time course of mesodermal differentiation

Microarray gene expression data from sorted lung epithelial cells during heterotypic immunity

Project description:Previous pneumococcal experience establishes lung-resident IL-17A-producing CD4+ memory TRM cells that accelerate neutrophil recruitment against heterotypic pneumococci. Herein, we unravel a novel crosstalk between CD4+ TRM cells and lung epithelial cells underlying this protective immunity. Genome-wide expression analyses of lung epithelial cells in CD4+ cell sufficient and CD4+ cell deficient heterotypic immune murine lungs revealed a significant remodeling of the epithelial transcriptome of infected lungs due to infection history, ~80% of which was CD4+ cell-dependent.

Sequential release of interacting proteins and Ub-modifying enzymes by disulfide heterotypic ubiquitin reagents

Project description:Heterotypic ubiquitin (Ub) chains have emerged as fundamental components in a wide range of cellular processes. The integrative identification of Ub-interacting proteins (readers) and Ub-modifying enzymes (writers and erasers) that selectively recognize and regulate heterotypic ubiquitination may provide crucial insights into these processes. In this study, we employed the bifunctional molecule-assisted (CAET) strategy to develop a new type of disulfide-bond-activated heterotypic Ub reagents, which allowed to enrich heterotypic Ub-interacting proteins and modifying enzymes simultaneously. The sequential release of readers which are non-covalently bound and writers or erasers which are covalently conjugated by using urea and reductant, respectively, combined with label-free quantitative (LFQ) MS indicated that these innovative heterotypic Ub tools would facilitate future investigations into functional roles played by heterotypic Ub chains.

Transcription profiling of mouse control 25-dpc embryos from control vs. valproic acid (VPA) treated dams and control P19 mouse EC cells vs 1 mM sodium valproate for 24 h

Project description:Valproic acid (VPA) is a potent inducer of neural tube defects (NTDs), but its mechanism of teratogenicity is not known. To study the transcriptional response of VPA during the susceptible period, i.e. when VPA is likely to exert most of its teratogenic effect, RNA was extracted from 8.25-dpc embryos (6 h post treatment) from control and VPA-treated dams, and subjected to microarray analysis (four arrays). To be more useful for risk assessment, in vitro models, using cells, may bridge biomarkers discovered by gene expression profiling in an animal in vivo model. Since pluripotent embryocarcinoma (EC) cell lines may be relevant models for early embryonic cells, P19 mouse EC cells were treated with or without 1 mM sodium valproate for 24 h and alos subjected to microarray analysis (four arrays).
