Chromatin isolation by RNA-purification sequencing assay (ChIRP-seq) for RAIN in papillary thyroid cancer cell line TPC1

ABSTRACT: Characterization of the genomic distribution of RAIN in thyroid cancer. RAIN was pulled-down using two sets of 3’ BiotinTEG probes (EVEN and ODD). Subsequently, the DNA bound by RAIN was sequenced to assess its biding genome wide.

Project description:Sox2 is a master transcriptional regulator of embryonic development and has been found to interact with RNA binding proteins such as the non-coding RNA 7SK. 7SK has been shown to regulate transcription at regulatory regions, which could suggest a functional interaction with Sox2 for chromatin recruitment. In this experiment, we assessed chromatin occupancy of 7SK by Chromatin Isolation by RNA Purification (ChIRP) in Sox2 depleted mES cells and found no evidence of Sox2 modulating recruitment of 7SK to chromatin.

Genome wide map of long noncoding RNA Tug1 binding sites in cultured mouse podocytes

Project description:We generated a genome wide map of instances where the long noncoding RNA, Tug1, binds to DNA in cultured mouse podocytes under normal glucose conditions using Chromatin-RNA Precipitation coupled with high throughput sequencing (ChIRP-Seq) 48 alternating (even, odd) biotynilated probes were designed to span the full length of Tug1 RNA. Chromatin was prepared from gluteraldehyde crosslinked nuclei from early passage podocytes. Chromatin extracts were duplicated with either even or odd probes. Duplicate samples for Input DNA, Even pulldown (PD) and Odd PD DNA was purified following incubation and supplied for Illumina sequencing by ArrayStar (Rockville, MD).

The Long Noncoding RNA SNHG1 Regulates both the Local and Distal Genes in Cancer

Project description:lncRNAs play important roles in various physiological and pathological processes. However, the detailed molecular mechanisms by which lncRNAs act are still incomplete. Here, we functionally characterized the nuclear-enriched lncRNA SNHG1 which is highly expressed in several types of cancer relative to surrounding normal tissues. SNHG1 was regulated by oncogenic factor c-Myc and could promote tumor growth. We found that SNHG1 was involved in the Akt signaling pathway through promoting the neighboring transcription of protein-coding gene SLC3A2 in cis, by binding to the Mediator complex to facilitate enhancer-promoter interaction. Transcriptome analysis further revealed that several stress response genes, as well as signaling pathways, were regulated by SNHG1. Importantly, SNHG1 coordinated the expression of ATF3 through preventing FUBP1 from binding to its upstream regulatory region. Collectively, our findings demonstrate that lncRNA SNHG1 can function both in cis and in trans with distinct mechanisms to promote tumorigenesis and progression. Even, Odd probes targeting SNHG1 sequence, and control probes targeting LacZ. Probes was coupled with biotin, the captured DNA was prepared for library then sequencing.

ChIRP-MS of long non-coding RNA HOTAIR

Project description:Accumulating evidence highlights the role of long non-coding RNAs (lncRNA) in cellular homeostasis, and their dysregulation in disease settings. Most lncRNAs function by interacting with proteins or protein complexes. While several orthogonal methods have been developed to identify these proteins, each method has its inherent strengths and limitations. Here, we combine two RNA-centric methods ChIRP-MS and RNA-BioID to obtain a comprehensive list of proteins that interact with the well-known lncRNA HOTAIR. Overexpression of HOTAIR has been associated with a metastasis-promoting phenotype in various cancers. Although HOTAIR is known to bind with PRC2 and LSD1 protein complexes, an unbiased and comprehensive method to map its interactome has not yet been performed. Both ChIRP-MS and RNA-BioID data sets show an association of HOTAIR with mitoribosomes, suggesting HOTAIR has functions independent of its (post-)transcriptional mode-of-action.

This produced numerous genome-wide biding tracks for different tissues at two developmental stages in biological duplicate. Submitted files include raw fastq files, bigwig files from merged biological replicates, and peak sets.

Expression data from Arabidopsis under simualted acid rain treatments

Project description:Acid rain, as a worldwide environmental issue, can cause serious damage to plants. In this study, we provided the first case study on the systematic responses of arabidopsis (Arabidopsis thaliana (L.) Heynh.) to simulated acid rain (SiAR) by transcriptome approach. In this dataset, we include the expression data obtained from Arabidopsis with simulated acid rain treatments for 68 hr, and contrasting with control group in the same time. Totally, 439 differetal expression genes were obtained in our stduy. Form them, 13 genes which dramatically changed their expression were found related to S metabolism.
