RNA seq of pGFL::GFA1/+ and pGFL::GFA1 gfa1/- plants

ABSTRACT: Arabidopsis thaliana GFA1 is a core spliceosomal factor by homology and knockouts are lethal. We hence generated gfa1hyp plants, which express GFA1 under a weak promoter in a gfa1/- background (gfa1hyp = pGFL::GFA1/- gfa1/-). The gfa1hyp mutants show a heavily altered phenotype, including small growth, serrated leaves and flowering defects. In order to investigate differentially expressed and spliced genes, we performed RNAseq on control (pGFL::GFA1/+) and gfa1hyp (pGFL::GFA1 gfa1/-) plants.

The footprint of polygenic adaptation on stress-responsive cis-regulatory divergence in the Arabidopsis genus

Project description:We generated F1 hybrids of each of the sister species A. halleri and A. lyrata with their outgroup relative of A. thaliana and monitored allele-specific levels of expression in standard growth conditions, in response to dehydration or cold exposure. This data allowed us to map the genome-wide distribution of cis-regulatory mutations active in three distinct environments reflecting divergent adaptations of the two species. Because the sister species were both crossed to an outgroup species, it was possible to assign a phylogenetic origin to cis-acting mutations. Cis-acting mutations observed in only one of the two hybrids were likely to be derived, whereas those observed in both hybrids either predate predated the split between the two species or arose along the A. thaliana lineage. By contrasting the distribution of cis-regulatory mutations derived in the A. halleri to those derived on the A. lyrata lineage, we could establish relative rates of cis-acting evolution across polygenic molecular functions and detect lineage-specific polygenic adaptation to environmental challenges. Effects of root-specific activation of plasma membrane H+-ATPase 1 on genome-wide gene expression in A. thaliana roots

Project description:Plasma membrane (PM) H+-ATPase contributes to nutrient uptake and stomatal opening by creating proton gradient across the membrane. A dominant mutation in the OPEN STOMATA2 locus (OST2-2D) constitutively activates Arabidopsis PM H+-ATPase 1 (AHA1), enlarging proton motive force for root nutrient uptake. However, the stomatal opening is also constitutively enhanced in the ost2-2D, which results in drought hypersensitivity. Therefore, we postulated that the root-specific activation of OST2/AHA1 could be an ideal design for improving nutrient uptake efficiency without causing drought hypersensitivity. Accordingly, we grafted Col-0 (WT) scions onto rootstock originating from WT or ost2-2D and analyzed the vegetative growth, nutrient element content, and transcriptomes of the grafted plants grown under nutrient-rich or -poor conditions.

Project description:This study aimed to shed light on the gene regulatory networks underlying plant leaf responses to air particulate matter. Our investigation focused on shrubs of Photinia x fraseri grown in pots located in two contrasting areas: a highly polluted traffic road and rural countryside within the same town (Altopascio, Lucca, Italy). RNA-seq data were related to leaf morphological traitsand air particulate matter, allowing to identify key players in modulating the capabilities of plants to phyllo-remediate high air particulate matter levels in urban environment.

Identification of early response genes to Pratylenchus coffeae in resistant ramie by digital gene expression analysis (leaves)

Project description:Comparative transcriptome analysis was performed to study differentially expressed genes (DEGs) between CK and Cocytodes caerulea Guenée challenged (CH) leaves of ramie.We obtained 40.2 and 62.8 million reads for CH and CK libraries respectively.De novo assembling of these reads generated 26,759 and 29,988 unigenes respectively. After a integrate assembly for all data of these two libraries, a total of 46,533 unigenes with an average length of 845 bp were obtained.A total of 1179 genes were identified as DEGs, 657 and 1230 of them were up- and down- regulated respectively, in response to C.caerulea infestation. Leaf samples of Cocytodes caerulea infested (T2) and un-infested (T1) ramie were RNA-Seq sequenced to compare differented expressed genes.

Project description:Digital gene expression (DGE) analysis was performed to study differentially expressed genes (DEGs) between CK and P. coffeae challenged (CH) roots of ramie. A total of 10.16 and 8.07 million clean reads were detected in the CK and CH libraries, respectively. A total of 137 genes were identified as DEGs, 117 and 20 of them were up- and down- regulated respectively, in response to P. coffeae infection. Roots samples of Pratylenchus coffeae infected(E2) and un-infected (E1) ramie were RNA-Seq sequenced to compare differented expressed genes.

ChIP-Seq was performed on those two lines and the mother line 6 hours after SA treatment to check for different reactions. Antibodies against H3K4me3 and Pol2 were used to check for changes in epigenetic makeup and transcriptional response.

Comparison of the gene expression profile of a wild type Pseudo-nitzschia multistriata strain and a strain displaying sex reversal

Project description:To demonstrate that the P. multistriata gene MRP3 is responsible for sex determination, we overexpressed it in a mating type minus strain. The transgenic strain generated displayed sex reversal and behaved like a strain of the opposite mating type. In this study, we compared the gene expression profile of the wild type versus the transformed strain.

Transcription analysis by RNAseq of adult wheat after inoculation with Puccinia graminis f. sp. tritici

Project description:The RNA sequencing analysis was undertaken to investigate the transcriptomic changes in adult wheat inoculated with Puccinia graminis f. sp. tritici the causal agent of stem rust disease. The project firstly aims to compare gene expression in one susceptible wheat line with two wheat lines exhibiting adult plant resistance to the stem rust. Secondly, the project aims to examine the temporal changes in gene expression in wheat after inoculation. Wheat plants was grown until maturity under greenhouse conditions. Plants were inoculated with Puccinia graminis f. sp. tritici and the flag leaf sheath sampled for RNA sequencing. The project aims to give essential insight into the adult plant resistance response in wheat to Puccinia graminis f. sp. tritici inoculation.
