Tetracycline knock-down of Zcf11, the Ume6 orthologue in the human pathogenic yeast Candida glabrata

ABSTRACT: Zcf11 translation was put under the negative control of tetracycline. The transgenic strain was exposed to tetracycline for 2 or 4 hours to inhibit the expression of the Zcf11 protein and these transcriptomes were compared to RNA samples from the same strain with mock treatment.

Project description:To get a global view of the impact of Hap4 and Hap5 on gene expression in the human pathogen Candida glabrata, we compared the transcriptomes of wild type starins with those of mutant strains in which either HAP4 or HAP5 were deleted. We performed these experiments in two different growth conditions: glycerol as sole carbon source (as Hap4 is supposed to be involved in the induction of respiratory genes in non-fermentative growth conditions) or glucose with iron excess (2 mM FeSO4) as Hap5 is supposed to be involved in the high iron response independently of Hap4.

Transcriptome analyses of the impact of Hap5 transcription factor in the pathogenic yeast Candida glabrata

Project description:To measure the impact of Hap5 regulation on its targets, we performed transcriptome analyses comparing gene expression in a hap5 deletion mutant and in wild type cells. Because our ChIP-seq results showed an interaction between Hap5 and the targets of Yap5, we performed these transcriptome experiments on cells grown in three different conditions: standard rich media, iron excess and iron starvation.

Project description:A Candida glabrata wild type strain (HTL, as described in Schwartzmuller et al., PLoS Pathog. 2014 Jun 19;10(6):e1004211) was submitted to various stress conditions (iron excess, salt excess, cadmium treatment and iron starvation (BPS treatment). The cells were collected 20 and 40 minutes after the beginning of treatments and their transcriptomes were compared to those of mock treated cells.

Transcriptional profiling of the T. thermophilus HB8 response to tetracycline (low concentration)

Project description:We observed the expression profile of the total mRNA in Thermus thermophilus HB8 wild-type strain at 5 min after the addition of 10 mM tetracycline. Three wild-type strain of T. thermophilus HB8 were pre-cultured at 70 degC for 16 hours in 3 mL of TT medium containing 0.8% polypeptone, 0.4% yeast extract, 0.2% NaCl, 0.4 mM CaCl2, and 0.4 mM MgCl2, which was adjusted to pH 7.2 with NaOH. The cells (2 mL) were inoculated into 1 L of the same medium and then cultivated at 70Â°C for 5 hours (A600 value being ~0.47). Then the 10 mM of tetracycline was added into the medium, and continued cultivation. Cells were collected at 5 min time point after the addition of tetracycline, and then crude RNA was extracted. The expression of each mRNA was analyzed on a GeneChip.

Multiple Overlapping Mammalian Chromatin Remodeling Systems Collaborate Genome-wide at Dynamic Chromatin Transitions [Affymetrix]

Project description:Expression data from 3134 mouse mammary epithelial cell line -/+ Tet-inducible chromatin remodeler mutant variants ATP-dependent chromatin remodeling is an essential process required for the dynamic organization of chromatin structure. Here we describe the genome-wide location and activity of three remodeler proteins with diverse physiological functions in the mouse genome: Brg1, Chd4 and Snf2h. The localization patterns of all three proteins substantially overlap with one another and with regions of accessible chromatin. Furthermore, using inducible mutant variants, we demonstrate that the catalytic activity of these proteins contributes to the remodeling of chromatin genome wide and that each of these remodelers can independently regulate chromatin reorganization at distinct sites. Many regions require the activity of more than one remodeler to regulate accessibility. We also examined effects of mutant remodeler variants on selective gene expression by global analysis of RNA expression patterns and found more than 800 genes are deregulated by these variants. These findings provide a dynamic view of chromatin organization and highlight the differential contributions of remodelers to chromatin maintenance in higher eukaryotes. Flag tagged dominant negative variants of the chromatin remodelers Brg1, Chd4, and Snf2h were each stably integrated into a cell line containg the tetracycline transactivator regulatory system (3134Tet (7110)). The 3134Tet control cells and each of the dominant-negative remodeler cell lines were grown in media with or without tetracycline for 48 hrs to induce expression of the tetracycline transactivator alone (3134Tet cells) or tetracycline transactivator and dominant negative remodeler variant. Following treatment, cells were harvested for RNA extraction and hybridization to Affymetrix Mouse Gene 1.0 ST arrays.

Expression analysis of Candida glabrata CBS138 delta-cnb1, delta-crz1, delta-slt2, and delta-ire1 mutants in response to tunicamycin exposure (Transcriptional response of Candida glabrata to tunicamycin exposure)

Project description:Investigation of whole genome gene expression level changes in response to tunicamycin, an inhibitor of protein N-glycosylation, in Candida glabrata CBS138 delta-cnb1, delta-crz1, delta-slt2, and delta-ire1 mutants, compared to the wild-type strain. The mutations engineered into these strains render them hypersusceptible to tunicamycin. The mutants analyzed in this study are further described in Miyazaki, T. et al. (2010) Antimicrob Agents Chemother. 54(4):1639-1643 (PMID: 20100876) and Miyazaki, T. et al. (2010) FEMS Yeast Res 10(3):343-352, 2010 (PMID: 20214686). A fifteen chip study using total RNA isolated from Candida glabrata wild-type control and four mutant strains, in which the entire ORFs of CNB1 (XP_448800), CRZ1 (XP_449644), SLT2 (XP_447735), or IRE1 (XP_446111) are deleted. Each chip measures the expression level of 5,217 genes from Candida glabrata CBS138 with six 60-mer-probe pairs per gene, with two-fold technical redundancy.

Candida glabrata transcription profile when grown under Niacin starvation or in human urine

Project description:The transcription profile of Candida glabrata grown under two different Niacin limitation conditions were determined. Condition 1 is comparing log phase C. glabrata cells (O.D. 0.5-0.6) grown in synthetic medium containing 0.016 uM versus 3.25 uM nicotinic acid (NA), a common form of Niacin. The NA concentration of 3.25 uM is the standard concentration in synthetic complete (SC) medium. Condition 2 is comparing log phase C. glabrata cells (O.D. 0.4-0.6) grown in 3 individual human urine samples (supplemented with 2% glucose) versus in SC medium.
