MicroRNAs and their target genes in gingival tissues.

Project description:To gain insights into the in vivo function of miRNAs in the context of periodontitis, we examined the occurrence of miRNAs in healthy and diseased gingival tissues and validated their in silico-predicted targets through mRNA profiling using whole-genome microarrays in the same specimens. Eighty-six individuals with periodontitis contributed 198 gingival papillae: 158 'diseased' (bleeding-on-probing, PD > 4 mm, and AL M-bM-^IM-% 3 mm) and 40 'healthy' (no bleeding, PD M-bM-^IM-$ 4 mm, and AL M-bM-^IM-$ 2 mm). Expression of 1,205 miRNAs was assessed by microarrays, followed by selected confirmation by quantitative RT-PCR. Predicted miRNA targets were identified and tested for enrichment by Gene Set Enrichment Analysis (GSEA). Enriched gene sets were grouped in functional categories by DAVID and Ingenuity Pathway Analysis. One hundred fifty-nine miRNAs were significantly differentially expressed between healthy and diseased gingiva. Four miRNAs (hsa-miR-451, hsa-miR-223, hsa-miR-486-5p, hsa-miR-3917) were significantly overexpressed, and 7 (hsa-miR-1246, hsa-miR-1260, hsa-miR-141, hsa-miR-1260b, hsa-miR-203, hsa-miR-210, hsa-miR-205*) were underexpressed by > 2-fold in diseased vs. healthy gingiva. GSEA and additional filtering identified 60 enriched miRNA gene sets with target genes involved in immune/inflammatory responses and tissue homeostasis. This is the first study that concurrently examined miRNA and mRNA expression in gingival tissues and will inform mechanistic experimentation to dissect the role of miRNAs in periodontal tissue homeostasis and pathology. The dataset comprise 200 gingival tissue samples from 86 patients with periodontitis. All samples are included in this series, but 2 where not included in the study, as they did not pass our QC. Each patient has one or more healthy and disease sample and samples can be of chronic or aggressive periodontitis type.

Expression data from HHG affected and unaffected Vulpes vulpes gingival samples

Project description:Hereditary hyperplastic gingivitis (HHG) is a progressive growth of gingival tissues in foxes resulting in dental encapsulation. It is an autosomal recessive condition displaying a sex-biased penetrance, with an association with superior fur quality. The goal of this study was to explore potential molecular or cellular mechanisms underlying HHG by analysis of global gene expression patterns from Affymetrix Canine 2.0 microarrays cross-referenced. HHG affected and unaffected Vulpes vulpes gingival samples were collected either during pelting season or in the late spring after whelping season. Diagnosis of HHG was made based on early markers of the disease where red, raised, granular gingival tissue was present at the dental margins on the crowns of the teeth. RNA was extracted and hybridization on Affymetrix Canine 2 microarray.

A total of 120 patients undergoing periodontal surgery contributed with a minimum of two interproximal gingival papillae (range 2-4) from a maxillary posterior. Prior to tissue harvesting, subgingival plaque samples were collected from the mesial and distal aspects of each papilla. Proteome mapping of human gingival tissue in health and disease

Project description:Gingival tissue proteome is at the forefront of the periodontal research, yet have been hampered by lack of sufficient tissue-extraction methods. Using an emerging technology for tissue homogenization, pressure cycling technology (PCT), we characterize the gingival tissue proteomic profiles of both healthy (n=5) and disease (n=5) sites from five systemically healthy individuals (51.6± 4.3 years) with generalized chronic periodontitis. In brief, the tissue was lysed and digested in PCT, the peptide was further subjected to an Orbitrap Fusion mass spectrometer. Label-free quantification (LFQ) was performed by Progenesis QI using Mascot and Scaffold for identifying and sorting of protein conflict, respectively.

Transcriptomes in Healthy and Diseased Gingival Tissues

Project description:We examined gene expression signatures in healthy and diseased gingival tissues in 90 patients. Analysis of the gingival tissue transcriptome in states of periodontal health and disease may reveal novel insights of the pathobiology of periodontitis. Keywords: gingival tissue disease state analysis Ninety non-smokers, 63 with chronic and 27 with aggressive periodontitis, each contributing with >=2 “diseased” interproximal papillae (with bleeding on probing, probing pocket depth >=4mm, and clinical attachment loss >=3mm) and a “healthy” papilla, if available (no BoP, PPD<=4mm and CAL<=2mm). RNA was extracted, amplified, reverse transcribed, labeled, and hybridized with AffymetrixU133Plus2.0 arrays. Transcriptome analysis was conducted on a total of 247 samples (from 183 diseased and 64 healthy sites).

PCT-assisted mass spectrometric quantification of gingival tissue reveals dynamics of protein synthesis during initiation and progression of inflammatory disease

Project description:Understanding the progression of periodontal destruction is at the forefront of periodontal research. Therefore, we aimed to capture the dynamics of gingival tissue proteome during initiation and progression of an experimental periodontitis developed by placing silk ligatures on the second molars of the specific pathogen-free C57BL/6 mice. Pressure cycling technology (PCT), a recently developed platform that uses ultra-high pressure to disrupt tissues, was utilized to achieve an efficient and reproducible protein extraction for quantitative shotgun proteomics. Lysis and protein digestion of gingival tissue was performed using PCT and analysed by Orbitrap Fusion. The proteomics data were quantitatively assessed with the Progenesis QI software.

Expression profiling in HGF (Hereditary Gingival Fibromatosis) patients

Project description:To identify dysregulated genes in HGF (Hereditary Gingival Fibromatosis) patients, expression profiling was performed using Affymetrix Human Genome U133 plus 2.0 arrays. Total RNA was extracted from gingival tissue specimens excised from two non-syndromic HGF patients, siblings in one family, and three normal controls. Quantity and integrity of the total RNA was measured and assessed by Nanodrop spectrophotometer (Thermo Fisher Scientific) and agarose gel electrophoresis. In brief, cDNA preparation, cRNA labeling, hybridization to Affymetrix Human Genome U133 plus 2.0 arrays, and chip scanning were performed in accordance with the manufacturer’s protocol (Affymetrix). *.CEL data from the raw chip scans were imported into the Partek GS 6.5 and normalized by RMA normalization algorithms. Comparisons between the HGF and control group were performed with one-way ANOVA (p≤0.05).
