MiRNA expression in lung infiltrating mononuclear cells after exposure to Staphylococcal enterotoxin B

ABSTRACT: C57BL/6 mice were either given Staphyloccocal entertoxin B (SEB) or PBS as a control for 48 hours. Mice were sacrificed and lung infiltrating mononuclear cells were isolated. Total RNA extraction was performed using Qiagen miRNeasy kit and RNA quality was assessed specrophotometrically. Affymetric Gene Chip miRNA 1.0 array was used for miRNA profiling using FlashTag Biotin HSR RNA labeling kit.

Inhibition of Jak2 in SET2 cell line with INC424 (two time points and 3 dose levels in triplicate)

Project description:SET2 cells were incubated with increasing concentration of INC424/Ruxolitinib for 3-6 h and RNA was purified. Affymetrix Genechip miRNA array 2.0 was used to identify miRNA species showing a differential expression in treated cells compared with control cells. Exponentially growing SET2 cells were cultured in medium supplemented with 10% fetal bovine serum in the presence or the absence (control cells) of 160, 800 e 1,600 nM concentrations of the JAK1 and JAK2 inhibitor INC424/Ruxolitinib for 3 and 6 h. Triplicate cultures were prepared for each drug concentration and culture time. Total cellular RNA, including small RNAs, was extracted using RNeasy Micro kit (Qiagen, Valencia, CA). Disposable RNA chips (Agilent RNA 6000 Nano LabChip kit, Agilent Technologies, Waldbrunn, Germany) were used to determine the purity/integrity of RNA samples using Agilent 2100 Bioanalyzer. NanoDrop ND-1000 spectrophotometer (NanoDrop Technologies, Wilmington, DE) was used to evaluate the RNA sample concentration, and 260/280 and 260/230 nm ratios were considered to verify the purity of total RNA. Total RNA (500ng for samples) was labeled using the FlashTag Biotin HSR kit (Genisphere) and hybridized to the Affymetrix Genechip miRNA array 2.0 using manufacturer's protocols.

Gene Expression Changes Induced by Bacterial Superantigen, Staphylococcal Enterotoxin B

Project description:Toxic shock syndrome (TSS) is an acute, serious systemic illness caused by bacterial superantigens (BSAg). We characterized the early molecular events underlying TSS using our HLA-DR3 transgenic mouse model and studied gene expression profiling using DNA microarrays. HLA-DR3 transgenic mice were intraperitoneally treated with either PBS or bortezomib on days -1 and 0. On day 0, each treatment group was further divided in to two groups, one received 10 Î¼g of endotoxin-reduced highly purified SEB and the other PBS alone thus making a total of 4 groups (i.e., PBS+PBS, bortezomib+PBS, PBS+SEB, bortezomib+SEB). Three hours later, mice were euthanized by CO2 asphyxiation, spleens were immediately collected and frozen in liquid nitrogen. Project description:Bacterial superantigens are virulence factors that cause toxic shock syndrome. Here, the genome-wide, temporal response of mice to lethal intranasal staphylococcal enterotoxin B (SEB) was investigated in six tissues (PBMC, lung, spleen, kidney, heart, Liver).The earliest responses and largest number of affected genes occurred in tissues (PBMCs, spleen and lung) with the highest content of both T-cells and monocyte/macrophages, the direct cellular targets of SEB. In contrast, the response of liver, kidney and heart was delayed and involved fewer genes, but revealed a dominant genetic program that was seen in all 6 tissues. Many of the 85 uniquely annotated transcripts participating in this shared genomic response have not been previously linked to SEB. Global gene-expression changes measured serially across multiple organs identified new candidate mechanisms of SEB-induced death. Toxin or saline (control) was administered to male C3H/HeJ mice in 5 independent experiments. Toxin or saline was administered i.n. followed by an i.p dose two hours later. Lung, liver, heart, spleen and kidney were harvest and preserved for tRNA purification at each time point. Each PBMC sample corresponded to a pooled sample (10 mice per time point). Samples from control animals were collected at time 0, 2.75 h, 5 h and 24 h. Samples from SEB treatment were collected at 0h, 2.75h, 5 h and 24 h. Only 4 set of samples per tissue type were used for microarray.

Influence of RNA Labeling on Expression Profiling of MicroRNAs

Project description:Several technical parameters are now being optimized for microRNA expression profiling experiments, but the finite amount of total RNA available continues to bottleneck clinical investigations. We used microarrays to determine the influence of the labeling reagent on total RNA requirements and data quality. Human brain/lung samples were each labeled in duplicate, at 1.0ug, 0.5ug, 0.2ug, and 0.1ug of total RNA, using two microRNA labeling kits (Genisphere Biotin and Biotin-HSR) that utilize the same labeling procedure but differ in the composition of the labeling reagent used to label the microRNA molecules in the samples. A total of 32 arrays were used for this experiment. Additionally, synthetic microRNA spike-in experiments were also performed to establish the signal dynamic range of the microarray using the Biotin-HSR labeling kit. Two-fold serial dilution samples were prepared that contained from 5000 to 4.88 attomoles of miRNA. A total of 12 arrays were used for this experiment, including a negative control sample.
