Transcription profiling by array of human colon cancer stem cells derived from human colon cancer line cell, SW480

ABSTRACT: Cancer stem-like cells are defined as small population of cancer cells which has, higher tumor-initiating ability, self-renewing ability and differentiation ability. In this experiment, transcription profile of cancer stem-like cells derived from human colon cancer line cell SW480 was investigated. Cancer stem-like cells were isolated as side population (SP) cells by Hoechst33342 dye staining from human colon cancer line cell SW480. Non-cancer stem-like cells were isolated as main population (MP) cells. RNAs were isolated from SP cells and MP cells derived from SW480 cells and array experiment was perfromed in dye swaped fashion.

Project description:ALDHhigh cells were isolated as aldehyde dehydrogenase high active cells from HEC-1 cells by aldefluor assay. Aldehyde dehydrogenase low cells were isolated as ALDHlow cells. ALDHhigh cells showed higher tumor-initiating ability compared with those in ALDHlow cells. Thus ALDHhigh cells were enriched with cancer stem cells. The gene expression profiles were analyzed by cDNA microarray. ALDHlow cells were used as non-cancer stem cells.

Project description:We used the commercially available amino-allyl RNA amplification Kit ver,2 (High Yield Type) (SIGMA-ALDRICH). Purified total RNA (3 ?g) was reverse-transcribed to generate double-stranded cDNA using an oligo dT T7 promoter primer and reverse transcriptase. Next, cRNA was synthesized using T7 RNA polymerase, which simultaneously incorporated Cy3- or Cy5-labeled cytidine triphosphate. During this process, the samples of SP cells were labeled with Cy5, whereas the non-SP cells were labeled with Cy3 as control cells. Quality of the cRNA was again checked using the Nano Drop. Cy3-labeled cRNA and Cy5-labeled cRNA were combined and then fragmented in a hybridization cocktail (SIGMA-ALDRICH). Then the labeled cRNAs were hybridized to a 60-mer probe oligonucleotide microarray and incubated for 20 h ours at 50 ?C. The fluorescent intensities were determined by a Genepix 4000B Microarray Scanner (Axon, US).

MicroRNA profiling of human colon cancer cell lines from the primary lesion and lymph node metastatis of the same patient

Project description:Two colon cancer cell lines, SW480 and SW620, were originated from the same patient. The SW480 cell line was derived from a primary lesion, and the SW620 cell line was cultured from a lymph node metastasis with no intervening chemotherapy at a later time. Since these two cell lines are from a single person, it is likely that differences between the two cell lines represent the changes when cancer cells acquire metastatic potential. Thus, this system represents a perfect model for the study of metastatic mechanism. To investigate cancer metastasis associated miRNAs, we detected the miRNA profiles in these two cell lines.

Transcription profiling of human colorectal adenocarcinoma samples transfected with a miR-10a repressor to identify candidate target genes of miR-10a

Project description:MiR-10a inhibits colon cancer invasion and metastasis. To search the candidate target genes of miR-10a, SW480 cells were transfected with miR-10a blockage to suppress miR-10a activity and the differentially expressed genes were detected by cDNA microarray analysis. Some of the up-regulated genes may be candidate target genes of miR-10a.

Self-maintenance of rat C6 glioma stem cells (GSCs) by their non-GSC progenies

Project description:Analysis of Hoechst 33342 dye-effluxing side population cells (SP cells defined as glioma stem cells, GSCs) and dye-retaining main population cells (MP cells defined as non-GSCs) that were FACS-sorted from the C6 glioma cell line stably expressing EGFP (C6-eGFP). ECM-related genes, such as Col4a1 and Col4a2, and the iron carrier gene Tf are upregulated in MP cells. Results provide the insight into molecular basis underlying the maintenance of GSCs by non-GSCs. Gene expression profiles were compared between SP and MP cells just after FACS-sorting from the whole C6-eGFP cells based on their Hoechst-effluxing abilities.

Project description:Assess the full impact of estrogen receptor beta on transcription by a full transcriptome analysis of ERb-mediated gene regulation in the SW480 colon cancer cell line. Introduction of ERb makes it possible to study the role and function of ERb in colon cancer as well as the impact ERb has on its own (in the absence of ERa).

Project description:Investigation of whole genome gene expression level changes in a colorectal cancer cell line SW480 expressing FOXC2, compared to the pBabe control cells. Genes associated with metastasis regulated by FOXC2 in colorectal cancer were analysed. The role of FOXC2 in breast cancer metastasis are further described in Mani SA, Yang J et al. Mesenchyme Forkhead 1 (FOXC2) plays a key role in metastasis and is associated with aggressive basal-like breast cancers. PNAS 2007; 104: 10069-10074 . A six chip study using total RNA recovered from three separate cultures of SW480/pBabe and three separate cultures of SW480/FOXC2. Each chip measures the expression level of 45033 genes from SW480/pBabe or SW480/FOXC2.
