Project description:We have isolated, analyzed and compared the RNA content of various cell compartments including total RNA, nucleolplasmic RNA and nucleolar RNA. In addition, cells have been subjected to various treatment to specifically inhibit each of the RNA polymerases I, II and III, as well as protein synthesis. Cells were also treated with antisense oligos to induce the degradation of specific RNA transcripts. The whole RNA content of the cells after these specific treatments was isolated and sequenced.

Project description:Aliivibrio wodanis and Moritella viscosa have often been isolated together from fish with winter ulcer. Little is known about the interaction between the two bacterial species and how the presence of one bacterial species affects the behaviour of the other. The impact on bacterial growth in co-culture was investigated in vitro, and the presence of A. wodanis has a strong inhibitorial effect on M. viscosa. Further, we have sequenced the complete genomes of these two marine Gram-negative species, and have performed transcriptome analysis of the bacterial gene expression levels from in vivo samples. Using bacterial implants in the fish abdomen, we demonstrate that the presence of A. wodanis is altering the gene expression levels of M. viscosa compared to when the bacteria are implanted separately. The impeding effect on growth and the change in the global gene expression pattern of M. viscosa when the two pathogens co-exists is discussed in this paper.

Project description:Purpose: Photoperiod is known to cause physiological changes in seasonal mammals, including body weight, physical activity, and reproductive status. Because cats are seasonal breeders, we recently tested the effects of day length on resting metabolic rate, voluntary physical activity, and food intake. In that study, resting metabolic rate, physical activity, and food intake to maintain body weight were greater in cats exposed to long days vs. short days. Because photoperiod has also been demonstrated to affect adipose tissue gene expression in several species, including dairy cows, sheep, and Siberian hamsters, the objective of this study was to determine the effects of day length on the adipose transcriptome profile of cats as assessed by RNA-seq. Methods: Ten healthy adult neutered male domestic shorthair cats were used in a randomized crossover design study. During two 12-wk periods, cats were exposed to either short days (8 hr light:16 hr dark) or long days (16 hr light:8 hr dark). Cats were fed a commercial diet to maintain baseline body weight. Subcutaneous adipose biopsies were collected at wk 12 of each period for RNA isolation and Illumina sequencing. Results: A total of 578 million sequences (28.9 million/sample) were generated by Illumina sequencing. Using a raw p value of P<0.005, 170 mRNA transcripts were differentially expressed between short day- and long day-housed cats. Of the 170 transcripts highlighted, 25 annotated transcripts were up-regulated, while 116 annotated transcripts were down-regulated by long days. Another 29 un-annotated transcripts (name and function not known) were also different between groups. In general, adipose tissue of long day-housed cats had greater expression of genes involved with cholesterol trafficking, fatty acid synthesis and immune function, and lower expression of genes involved with cell cycle and growth, cell development and structure, and protein processing, when compared to short day-housed cats. Subcutaneous adipose tissue mRNA profiles of healthy adult neutered male cats exposed to short days (8 hr light: 16 hr dark) or long days (16 hr light: 8 hr dark) using Illumina sequencing.

Project description:Each of 70 cell samples either at the control condition or treated with FDA-approved cancer drugs is sequenced by the single-ended random-primed mRNA-sequencing method with a read length of 100 base pairs, and a total of 70 raw sequence data files in the FASTQ format are generated. These sequence data files are then analyzed by a high-performance computational pipeline and ranked lists of gene signatures and biological processes related to drug-induced cardiotoxicity are generated for each drug. The raw sequence datasets and the analysis results have been carefully controlled for data quality, and they are made publicly available at the Gene Expression Omnibus (GEO) database repository of NIH. As such, this broad drug-stimulated transcriptomi dataset is valuable for the prediction of drug toxicities and their mitigations.

Project description:Here we describe CapTrap-Seq, an experimental workflow designed to address the problem of reduced transcript end detection by long-read RNA sequencing methods, especially at the 5' ends. We apply CapTrap-Seq to profile transcriptomes of the human heart and brain and we compared the obtained results with other library preparation approaches. CapTrap-Seq is a platform-agnostic method and here tested the method by using 3 different long-read sequencing platforms: MinION (ONT), Sequel (PacBaio) and Sequel II (PacBio).

Project description:CURLY LEAF (CLF), the major histone methyltransferase of Polycomb Repressive Complex 2 (PRC2), modifies trimethylation of histone H3 lysine 27 (H3K27me3) and mediates dynamical chromatin repression in Arabidopsis. Our previous results suggested that CLF may play regulatory roles on seed size and lipid biosynthesis in embryos at the mature-green stages. Here we used strand specific RNA-sequencing to profile Arabidopsis transcriptomes obtained from isolated embryos at the mature-green stage of Col-0 and clf-28 plants. Project description:We profiled Arabidopsis transcriptom using RNA-seq. Each RNA library yielded 223-250 million 101-bp single-end reads (235M on average). Using Tophat and Cufflinks, 30,199~30,650 assembled transcripts were identified in each of 4 samples. Of them, 1340 ones were derived from intergenic regions including 278 long intergenic ncRNAs (LincRNAs). Comparing with the 6,480 lincRNAs we identified by analysis of 200 tiling array data sets, 2,708 lincRNAs were also detected by RNA-seq. Transcriptom profiling in roots, leaves, flowers and siliques.

Transcriptom profiling in roots, leaves, flowers and siliques of clf-28 plants.
