The nasopharyngeal microbiota of cattle with bovine respiratory disease

ABSTRACT: The nasopharyngeal microbiota of healthy cattle vs. cattle diagnosed with BRD in a commercial feedlot setting was compared using a high-density 16S rRNA microarray (Phylochip). Nasopharyngeal samples were taken from both groups of animals (n=5) at feedlot entry (day 0) and >60 days later.

Project description:Nasopharyngeal carcinoma (NPC) remains a majoy health problem worldwide, specially in Southeast China. In order to find the new candidate genes and molecular markers that are associated with nasopharyngeal carcinoma (NPC), this study focused on the screening NPC relative genes by gene expression profile. Keywords: disease state analysis 23 NPC biopsies and 15 nasopharynx chronic phlogistic biopsies were used to screen NPC relative genes by BioStarH-141s (2004) profile gene chips which contained 14112 points of full length human genes. The tumor samples were labeled with Cy5-dUTP.The nasopharyngeal phlogistic tissues were labeled with Cy3-dUTP. Biostatistics and bioinformatics were also used to analyse the differently expressed genes.

Proteomic Investigation Reveals Dominant Alterations of Neutrophil Degranulation and mRNA Translation Pathways in COVID-19 Patients

Project description:With the increasing cases of SARS-CoV2 mediated COVID-19, which has taken the form of a savagely spreading pandemic, quick and effective detection and diagnosis is the need of the hour. While clinical testing is aimed at identifying the positive vs. negative cases, there are also enormous challenges that have emerged with the diagnosis of asymptomatic patients. We have here enumerated identification and detection of SARS-CoV-2 viral peptides and proteins using high throughput mass spectrometry from nasopharyngeal swabs, which can be used for measuring peptides from SARS-CoV-2. This study is aimed at constructing a detection kit and assay via which a simplified sample collection and testing can be performed using swab put in the tubes containing organic solvents (ethanol, acetone or isopropanol), that can then be sent for testing in laboratory using mass spectrometry. This would simplify the detection and increase the robustness of test. Further, the invention has scope for identifying the asymptomatic population using the enumerated proteomics procedure.

Project description:Vaccines/drugs that could utilize the mucosal immune system to produce antibodies in the nose should help stop the coronavirus at the point of entry. Therefore, Identification of biomarkers in nasal microenvironment associated with viral clearance, vaccine implementation, and easily measurable correlates of protection, can allow monitoring of infection-induced immunity and facilitate novel drug/vaccine development. Our study proposes to use mass spectrometry-based proteomics to reflect the host response to COVID-19 infection in the nasopharyngeal environment and to identify any new biomarkers that can be used for designing non-invasive prognostic tools and treatments at the point of entry of the virus.

A SISCAPA-based approach for detection of SARS-CoV-2 viral antigens from clinical samples.

Project description:SARS-CoV-2 has created a global disease burden infecting >100 million humans in just over a year. In this study, we adopted a SISCAPA-based enrichment approach using anti-peptide antibodies generated against peptides from the nucleocapsid protein of SARS-CoV-2. We developed a targeted workflow in which nasopharyngeal samples were digested followed by enrichment of viral peptides using the anti-peptide antibodies and targeted parallel reaction monitoring (PRM) analysis using a high-resolution mass spectrometer. This workflow was applied to 41 RT-PCR-confirmed clinical nasopharyngeal swab samples and 30 negative samples. The SISCAPA-based platform described in the current study can serve as one of the alternative methods for SARS-CoV-2 viral detection.

Proteomic Investigation Reveals Dominant Alterations of Neutrophil Degranulation and mRNA Translation Pathways in COVID-19 Patients

Project description:The altered molecular proteins and pathways in response to COVID-19 infection are still unclear. Here, we performed a comprehensive proteomics-based investigation of of nasopharyngeal swab samples from COVID-19 patients to identify viral and host peptides by employing simple extraction strategies and also established a panel of host proteins using high-resolution mass spectrometry. The differentially expressed peptides/proteins identified from host and pathogen correlated with the viral load of the host which indicates that these proteins might be good prognostic biomarkers of severity prediction. A few host proteins such as Interleukin-6, L-lactate dehydrogenase, C-reactive protein, Ferritin and Aspartate aminotransferase was found to be upregulated in COVID-19 positive patients using targeted MRM study. Further, the proteins L-lactate dehydrogenase, Aspartate aminotransferase and Alanine aminotransferase was also validated in the clinical settings using immunological assays. We also identified neutrophil degranulation, platelet degranulation, interleukin-12 signaling pathways, mRNA translation of proteins and , co-factor metabolomic process protein metabolism, and stress responses to be key GO enriched pathways, thus altered in the COVID-19 infected patients.providing the detailed investigation of host response in COVID-19 infection , thus providing the landscape of COVID-19 pathophysiology. This study thus also revealed that mass spectrometry-based detected host proteins/peptides has a potential for clinical translation and a few proteins might be routinely monitored in clinics for the disease progression, peptide tests can be used by clinicians for diagnosis as well as identified pathways/ markers as the predictors of disease progression. Furthermore, the identified proteins and their drug binding studies might aid in COVID-19 therapeutic interventions.

Genome-wide microRNA analysis of NPC and non-NPC specimens gene expression

Project description:Analysis of differential expression between NPC and non-NPC tissues at miRNA expression level. We used a miRNA microarray platform to investigate the profile between NPC tissues and normal nasopharyngeal tissues to evaluate the relationship between miRNA expression and NPC. Recognition of the aberrant miRNAs and enrichment pathway analysis of predicted target gene may provide some clues to estimate the mechanism of miRNA effects on NPC carcinogenesis mediated by miRNA-mRNA regulation. Total RNA was extracted from 8 NPC tissues compared to 4 nasopharyngeal tissues. We peformed the Illumina miRNA microarray to identify the differentially expressed miRNA between NPC tissues and normal nasopharyngeal tissues.

Transcription profiling of human nasopharyngeal carcinoma vs control

Project description:Nasopharyngeal carcinoma is an Epstein-Barr virus-associated epithelial cancer with high prevalence in Southeast Asia. mRNA expression levels were measured for essentially all human genes and all latent Epstein-Barr virus (EBV) genes in nasopharyngeal carcinoma tissue samples and normal nasopharyngeal tissues. Data were analyzed for differential gene expression between tumor and normal tissue and for correlations with levels of viral gene expression. Primary publications: Sengupta et al, 2006, Cancer Research 66(16): 7999-8006. Dodd et al, 2006, Cancer Epidemiology, Biomarkers & Prevention 15(11): 2216-2225. In subsequent studies using the same set of tissue samples, microRNA levels were measured in tumors and normal tissues and analyzed for correlations with differential target gene expression (Sengupta et al, 2008, Proc. Nat. Acad. Sci. USA 105: 5874-5878.) Experiment Overall Design: Total RNA extracted from laser-captured epithelium from 31 nasopharyngeal carcinomas and 10 normal healthy nasopharyngeal tissue specimens.
