RNA-seq of blood and adipose tissue from mice infected with Trypanosoma brucei

ABSTRACT: We asked whether the in-vivo transcriptome of T. brucei AnTat 1.1E 90-13 parasites collected from adipose tissue and blood is different. We collected gonadal adipose tissue of infected mice on day 6 post-infection, when a high number of parasites is expected, and blood on day 4 post-infection when slender-forms are the most abundant form of the parasite. Parasites from blood were purified over a DEAE column. Total RNA was extracted from two independent samples of blood and three independent samples of fat and subjected to RNA-sequencing.

Project description:The goal of this experiment was to study the alterations that occur in the adipose tissue of mice during a T. brucei infection. Gonadal adipose tissue from C57BL/6J mice infected with T. brucei AnTat 1.1E 90-13 parasites was collected at day 0 and 26 post-infection. Total RNA was extracted from 3 samples of non-infected adipose tissue and 2 samples of adipose tissue on day 26 post-infection. Day 6 post-infection adipose tissue samples (n=3) were already published (E-MTAB-4061).

Multilayered Omics Revealsl Sex- and Depot-Dependent Adipose Progenitor Cell Heterogeneity

Project description:White adipose tissue (WAT) harbors functionally diverse subpopulations of adipose progenitor cells that differentially impact tissue plasticity in a sex- and depot-dependent manner. To date, the molecular basis of this cellular heterogeneity has not been fully defined. Here, we describe a multilayered omics approach to dissect adipose progenitor cell heterogeneity from in three dimensions: progenitor subpopulation, sex, and anatomical localization. We applied state-of-the-art mass spectrometry methods to quantify 4870 proteins in eight different stromal cell populations from perigonadal and inguinal WAT of male and female mice and acquired transcript expression levels of 15477 genes using RNA-seq. Notably, our data highlight the molecular signatures defining sex differences in PDGFR+ preadipocyte differentiation and identify regulatory pathways that functionally distinguish adipose tissue PDGFRb+ subpopulations. The data are freely accessible as a resource at "Pread Profiler. Together, the multilayered omics analysis provides unprecedented insights into adipose stromal cell heterogeneity.

Time series RNA-seq of temperature-entrained and light-entrained bloodstream and procyclic form Trypanosoma brucei cultures

Project description:To address whether T. brucei has a circadian clock we probed its transcriptome by RNA-seq, searching for transcripts oscillating with a 24 hr period. For this we entrained/ synchronized parasites in vitro for three days using temperature and light as environmental stimuli and then collected parasite RNA every four hours for two consecutive days. Parasite RNA was subjected to RNA-seq analysis. We performed this protocol on two stages of the T. brucei life cycle (bloodstream and insect procyclic forms).

RNA-Seq of human AML samples, and human cells transformed with MLL-ENL or MLL-AF6

Project description:RNA-Seq of 1) human AML samples; 2) sorted, uncultured distinct population from human cord blood (CB); 3) short-term (ST) cultured sorted CB cells transduced with MLL-ENL, MLL-AF6 or untransduced; and 4) cultured (LT) sorted CB cells transformed with MLL-ENL or MLL-AF6. Cells from MLL-fusion AML patients are bulk. Several cords were used for the sorting (CB1, CB2, CB3, 135, 141...) and these represent biological replicates. Several samples were sequenced several times in different lanes and results were merged together for the analysis (rep1,rep2...). Samples were used to determine the different effect of MLL-fusions in different celltypes just after the transduction, and after a longer time period when cells were transformed. Sorted CB samples, uncultured as well as transformed by MLL-fusions, were used in machine learning approach to predict which of the patients originated from which cell-type of origin.

Slow growing behavior in African trypanosomes during adipose tissue colonization

Project description:When Trypanosoma brucei parasites, the causative agent of sleeping sickness, colonize the adipose tissue, they rewire gene expression. Whether this adaptation affects population behavior and disease treatment remained unknown. By using a mathematical model, we estimate that the population of adipose tissue forms (ATFs) proliferates slower than blood parasites. Analysis of the ATFs proteome, measurement of protein synthesis and proliferation rates confirm that the ATFs divide on average every 12hr, instead of 6hr in the blood. Importantly, the population of ATFs is heterogeneous with parasites doubling times ranging between 5hr and 35hr. Slow-proliferating parasites remain capable of reverting to the fast proliferation profile in blood conditions. Intravital imaging shows that ATFs are refractory to drug treatment. We propose that in adipose tissue, a subpopulation of T. brucei parasites acquire a slow growing behavior, which contributes to disease chronicity and treatment failure.

To further the understanding of the EZH2 biology in gastric cancer, here we performed transcriptome analyses and identified EZH2-responsive genes upon EZH2 knockdown by RNA-seq.
