Project description:As a common gastrointestinal tumor, colorectal cancer (CRC) in incidence is second only to gastric cancer and esophageal cancer. Abnormal ubiquitination plays an important role in the initiation and development of CRC, but the ubiquinone of CRC and survival-relevant ubiquitination are poorly understood. Here, we examined the proteome and ubiquintome of six CRC patients and found that ubiquitination of 1394 proteins were up-regulated and 1114 proteins was down-regulated in CRC tissues versus para-cancerous tissues. Through the enrichment analysis, we found that the differentially ubiquitinated proteins were related to metabolism, immune regulation and telomere maintaining. In addition, we found that among all the ubiquitinated proteins, highly ubiquitinated proteins (n > 10) accounted for the total 2%, among which PRKDC, PARP14 and SLC12A2 were the most modified proteins. Meanwhile, compared with low-modified proteins, high-modified proteins were more involved in the biological processes such as G-protein coupling, glycoprotein coupling and antigen presentation. Besides we found five motif sequences that were easily modified by ubiquitin. Furthermore, we revealed that FOCAD was related to overall survival rate of CRC (p = 0.038) and the ubiquitination of FOCAD on 583K and 587K was potentially related the down-regulation of FOCAD in CRC. Moreover, we verified the expression of FOCAD in CRC patients using the public database (n = 100). Finally, we elucidated that FOCAD was possibly involved in RNA localization and translational pathways in CRC. The findings in this study provided functional context of ubiquintome in CRC, revealed abnormal ubiquitination potentially affected patient survival, and offered new opportunities for clinical treatment.

Project description:Competition between commensal and pathogenic microbes for monosaccharides derived from mucus layer O-glycans as nutrient sources has been proposed as a mechanism by which the gut microbiota counteracts pathogen colonization. However, our understanding of the microbial interactions that determine competition for these sugars in complex microbial communities, and how to exploit such information to develop therapies, is limited. Here, we employed heavy water (D2O)-based activity labeling followed by automated Raman-Activated Cell Sorting of active (D-labeled) cells and metagenomics to identify mouse gut commensals that forage on O-glycan monosaccharides. Sequencing of cell-sorted fractions revealed members of the underexplored family Muribaculaceae as major mucin monosaccharide foragers, followed by members of Lachnospiraceae, Rikenellaceae and Bacteroidaceae families. We further show that the ability of these organisms to forage on mucosal sugars is well-supported by the presence of partial or complete catabolism pathways for O-glycan utilization in their genomes. Remarkably, administration of a 5-member bacterial consortium based on identified sialic acid and N-acetylglucosamine utilizers results in limited access of the gut pathogen Clostridioides difficile to mucosal sugars and in impaired pathogen colonization of antibiotic-treated mice. Our findings underscore the value of using targeted approaches to identify organisms performing key functions in the gut and to rationally design effective probiotic mixtures.

Project description:Gastric Carcinoma is a very serious condition. Tumors are often not detected until late, and 5-year survival rates are 20%. Early diagnosis or prediction of gastric cancer is of outmost importance. Molecularly, those tumours are not well characterized. <br><br> Aim: by use of cDNA microarray to do a three-way comparison of gene expression patterns between tumour (T), flat (non-cancerous) mucosa (N) from stomachs with carcinoma, and normal mucosa in matched controls (K). Our first goal was to look at genes commonly differentially expressed between TvsN and TvsK (both criteria fulfilled) and NvsK. <br><br> Subjects and methods: We analyzed gene expression in tumor and flat mucosa biopsies from seven patients with gastric carcinoma and in age/sex matched samples from healthy individuals. Total RNA was extracted and samples (2 ug total RNA) were labeled for cDNA microarray analysis using Genisphere's 3DNA dendrimer kit. The gene expression patterns for 12759 genes were analyzed.

Project description:OsMKK4 is a rice MAPKK and immediately activated by treatment with chitin elicitor, a fungal MAMP. OsMKK4 phosphrylate and activate OsMPK6. We compared gene expression in osmpk6 and osmpk6 complemented cells expressing active OsMKK4 using rice 44K oligoarray. We used transgenic osmpk6 mutant and osmpk6 complemented callus expressing active OsMKK4 (OsMKK4DD) under the dexamethazone (DEX)-inducible promoter. Callus were treated with DEX or control ethanol. Samples were derived from 3 biological replicates and labeled by one-color method.

Through rigorous analysis of mass spectrometry data, we discerned candidates for potential interaction partners of cFeimin. Notably, the protein Foxc2 emerged with heightened possibilities of being a binding partner, suggesting a probable functional association with cFeimin.

Project description:Plant cell wall degrading enzymes (PCWDEs) are key virulence determinants in the pathogenesis of the potato pathogen, Pectobacterium atrosepticum. In this study, we report the impact on virulence of a transposon insertion mutation in the metJ gene that codes for the repressor of the methionine biosynthesis regulon. In a mutant strain defective for the small regulatory RNA rsmB, PCWDEs are not produced and virulence in potato tubers is almost totally abolished. However, when the metJ gene is disrupted in this background, the rsmB- phenotype is suppressed and virulence and PCWDE production are restored. Additionally, when metJ is disrupted, production of the quorum sensing signal, N-(3-oxohexanoyl)-homoserine lactone, is induced precociously. The metJ mutant strains showed pleiotropic transcriptional impacts affecting approximately a quarter of the genome. Genes involved in methionine biosynthesis were most highly up-regulated, but many virulence-associated transcripts were also upregulated. This is the first report of the impact of the MetJ repressor on virulence in bacteria.

Project description:Hypoxia is negatively associated with glioblastoma patient survival and contributes strongly to tumor resistance. Unfortunately novel anti-angiogenic therapy increases hypoxia and activates survival pathways in tumor cells leading to inevitable tumor relapse. Here we demonstrate that primary glioma cultures and cell lines depend on autophagy to survive severe hypoxia but also at normal oxygen levels. Positive regulators of autophagy are expressed at higher levels in tumor cells and induction in severe hypoxia is more prominent compared to normal brain cells. We demonstrate that autophagy is an essential/critical target for novel treatment in glioblastoma. We show ATG9A is induced by severe hypoxia and could be a novel player of the autophagic response in glioma cells. ATG9A targeting inhibited tumor growth, suggesting an essential role in glioma cell survival in vivo. While autophagy induction was also observed in normal astrocytes, glioma cells displayed a higher sensitivity towards autophagy inhibitors. Importantly, patient-derived cultures exhibited varying sensitivity towards anti-autophagy treatment, where certain cultures were dependent on autophagy already in normoxic conditions. The treatment of tumor bearing mice with the autophagy inhibitor chloroquine significantly increased mice survival, but combination treatment of the agent with bevacizumab did not reveal additive or synergistic effect. The present study demonstrates that inhibition of autophagy using chloroquine as a single agent provides a novel treatment strategy against glioblastoma. It remains to be seen whether autophagy inhibition will improve current standard of care treatment of newly diagnosed glioblastoma patients and whether more specific inhibitors will lead to stronger therapeutic outcome.
