Project description:Large fractions of genomes are expressed in most eukaryotic cells, generating a diverse repertoire of protein-coding and non-coding transcripts. With such complexity, and as the number of mRNA molecules per cell are often low, it is clear that errors anywhere in the gene expression process could have profound consequences on cellular functions. The exosome is a conserved RNA degradation machine that plays a fundamental role in monitoring the quality of gene expression in the nucleus. The current view is that the nuclear exosome constantly scrutinizes transcription and contributes to post-transcriptional turnover of faulty mRNAs. Yet, how nuclear RNA surveillance by the exosome is coordinated with transcription is still unknown. Here we show that the exosome can directly target the transcription machinery by terminating transcription events associated with paused and backtracked RNA polymerase II (RNAPII), contrary to the notion that the exosome acts exclusively on RNAs that have been released by RNAPII. Our data support a mechanism by which RNAPII backtracking provides a free RNA 3' end for the core exosome, resulting in transcription termination with the concomitant degradation of the associated transcript. These findings uncover a mechanism of co-transcriptional RNA surveillance whereby termination of transcription by the exosome prevents aberrant read-through RNAs and transcriptional interference at neighboring genes.

Project description:Genome/chromosome organization is highly ordered and controls nuclear events. Here, we show that the TATA box-binding protein (TBP) interacts with the Cnd2 kleisin subunit of condensin to mediate interphase and mitotic chromosome organization in fission yeast. TBP recruits condensin onto RNA polymerase III-transcribed (Pol III) genes and highly transcribed Pol II genes; condensin in turn associates these genes with centromeres. Inhibition of the Cnd2-TBP interaction disrupts condensin localization across the genome and the proper assembly of mitotic chromosomes, leading to severe defects in chromosome segregation and eventually causing cellular lethality. We propose that the Cnd2-TBP interaction coordinates transcription with chromosomal architecture by linking dispersed gene loci with centromeres. This chromosome arrangement can contribute to the efficient transmission of physical force at the kinetochore to chromosomal arms, thereby supporting the fidelity of chromosome segregation. Project description:The regulation of flocculation, surface adhesion and invasive growth in the fission yeast Schizosaccharomyces pombe has focused primarily at the transcriptional level, but little is known with regards to posttranscriptional control. Here, we identified the Pumilio protein Pfr1 as a novel posttranscriptional regulator of these processes. Deletion of pfr1+ prevented flocculation, surface adhesion and invasive growth under inducing conditions, while overexpression of pfr1+ was sufficient to trigger flocculation. The flocculent phenotype of pfr1+ overexpression was dependent on the presence of the Gsf2 flocculin, but not on the Mbx2, Cbf12 and Adn3 transcription factors. In addition, we used RNA immunoprecipitation and expression microarrays to identify pvg1+ and SPBPB7E8.01, which encode a galactose pyruvyltransferase and glycophosphatidylinositol membrane protein, respectively, as putative mRNA targets potentially degraded by Pfr1. The mRNAs of these genes were upregulated and downregulated in the pfr1 deletion and overexpression strains, respectively, and contained putative binding sites in the 3â-untranslated region. We also discovered that ccr4+ and ste13+, which encode components of the mRNA decay machinery, were required for these processes, but did not suppress the pfr1+ overexpression flocculent phenotype when deleted. This data suggest that these processes in S. pombe involve multiple posttranscriptional-regulatory pathways of which one requires Pfr1. We generated 2 overexpression microarrays with dye swap that were biological replicates, 2 deletion microarrys with dye swap. Mutants samples were compared to empty vector control or wild type. 1 RIP-chip array was generated with IP rna compared to total RNA from the sample.

S. pombe strains PR109 (h- leu1-32 ura4-D18) and PR110 (h+ leu1-32 ura4-D18) were used for three successive rounds of mutagenesis with Ethylmethane Sulfonate Mutagenesis. Five independent clones of the first round of mutagenesis were at the root of two subsequent similar rounds of mutagenesis. Each clone used was checked for its ability to mate and sporulate. Eventually, five mutagenized clones from each of the PR109 and PR110 backgrounds were sequenced to identify de novo mutations and determine the optimal combinations of mutation patterns for recombination analyses.

Project description:Gene regulation in response to intracellular calcium is mediated by the calcineurin-activated transcription factor Prz1 in the fission yeast Schizosaccharomyces pombe. Genome-wide studies of the Crz1 and CrzA fungal orthologs have uncovered numerous target genes involved in conserved and species-specific cellular processes. In contrast, very few target genes of Prz1 have been published. This paper identified an extensive list of genes using transcriptome and ChIP-chip analyses under inducing conditions of Prz1, including CaCl2, and tunicamycin treatment, as well as a âpmr1 genetic background. We identified 165 upregulated putative target genes of Prz1 in which the majority contained a calcium-dependent response element in their promoters, similar to that of the Saccharomyces cerevisiae ortholog Crz1. These genes were functionally enriched for Crz1-conserved processes such as cell wall biosynthesis. Overexpression of prz1+ increased resistance to the cell wall degradation enzyme zymolyase, likely from upregulation of the O-mannosyltransferase encoding gene omh1+. Loss of omh1+ abrogates this phenotype. We uncovered a novel inhibitory role in flocculation for Prz1. Loss of prz1+ resulted in constitutive flocculation and upregulation of genes encoding the flocculins Gsf2 and Pfl3, as well as the transcription factor Cbf12. The constitutive flocculation of the âprz1 strain was abrogated by the loss of gsf2+ or cbf12+. This study reveals that Prz1 functions as a positive and negative transcriptional regulator of genes involved in cell wall biosynthesis and flocculation, respectively. Moreover, comparison of target genes between Crz1/CrzA and Prz1 indicate some conservation in DNA-binding specificity, but also substantial rewiring of the calcineurin-mediated transcriptional-regulatory network. We generated 3 overexpression microarrays and 2 deletion microarrays with dye swaps, and 2 deletion microarrays with drug treatments with dye swaps, each with a biological replicate performed as a dye swap. The effect of the mutant strains were all compared to wild type or empty vector strains, except for one experiment where the prz1 deletion mutant was compared to the pmr1 deletion mutant.

Project description:Polyadenylation of pre-mRNAs, a critical step in eukaryotic gene expression, is mediated by cis elements, collectively called the polyadenylation signal. Genome-wide analysis of such polyadenylation signals was missing in fission yeast, which is an important model organism. We demonstrate that the canonical AATAAA motif is the most frequent and functional polyadenylation signal in Schizosaccharomyces pombe. Using analysis of RNA-Seq datasets from cells grown under various physiological conditions, we identify 3' UTRs for nearly 90% of the yeast genes. Heterogeneity of cleavage sites is common, as well as alternative polyadenylation within and between conditions. We validated the computationally identified sequence elements likely to promote polyadenylation, by functional assays including qRT-PCR and 3'RACE analysis. The biological importance of the AATAAA motif is underlined by functional analysis of genes containing it. Furthermore, it has been shown that convergent genes require trans elements, like cohesin for efficient transcription termination. Here we show that convergent genes lacking cohesin are generally (on chromosome 2) associated with longer overlapping mRNA transcripts. Our bioinformatic and experimental genome-wide results are summarized and can be accessed and customized in a user-friendly database Pomb(A).

Project description:Gene number of the fission yeast Schizosaccharomyces pombe is the lowest in free-living eukaryotes. We further reduced the gene number to examine a minimal gene set required for growth. The genome-reduced strain, named ASP3894, has four chromosomal deletion regions: 168.4 kb deletion in the left arm of chromosome 1 (ALT), 155.4 kb deletion in the right arm of chromosome 1 (ART), 211.7 kb deletion in the left arm of chromosome 2 (BLT) and 121.6 kb deletion in the right arm of chromosome 2 (BRT). As a result of the 657.3 kb genome reduction, 224 genes of approximately 5100 total genes were reduced. ASP3894 transcriptional profiling was compared with a parent strain, ASP3880, that is a non-genome-reduced strain to examine the influence of genome reduction. Three independent experiments. 3 control ASP3880 samples and 3 genome-reduced strain ASP3894 samples were independently grown in EMM medium and harvested at the logarithmic phase.

Project description:Data on absolute molecule numbers are rare but will empower the modeling, understanding and comparison of cellular functions and biological systems. We quantified transcriptomes and proteomes in fission yeast during both proliferation and quiescence. This rich resource provides the first comprehensive reference for all RNA and most protein concentrations in a eukaryote under key physiological conditions. This integrated dataset will support quantitative biology and afford unique biological insights into cell regulation. While mRNAs are typically expressed in a narrow range above 1 copy/cell, most long non-coding RNAs, except for a specific subset, are strongly repressed below 1 copy/cell. Cell cycle-regulated transcription tunes mRNA numbers to phase-specific requirements but can also lead to switch-like expression. Proteins greatly exceed mRNAs in abundance and dynamic range, and their numbers scales with functional demands. Upon transition to quiescence, the proteome composition changes substantially but, in stark contrast to mRNAs, proteins do not uniformly decrease but scale with cell volume.
