Transcriptomes and differential gene expression analysis of the Arabidopsis cells that received type-III effectors delivered by Xanthomonas campestris pv. Campestris (Xcc) bacterial mutants

Project description:Due to low numbers and poor accessibility of host cells that are targeted for effector delivery, the actual biological functions of most effectors remain elusive. Here, we developed a novel Isolation Nuclei TArgeted by Bacterial Effectors (INTABE) system, which facilitates selectively recovering nuclei of the cells in Arabidopsis thaliana plants that have received type-III effectors of pathogenic Xanthomonas bacteria. Using these nuclei as studying materials, we analysed changes in host gene expression and their correlation with changes in DNA methylation induced by Xanthomonas effector Outer Protein D (XopD).

Deposition of histone variant H2A.Z within gene bodies regulates responsive genes

Project description:The regulation of eukaryotic chromatin relies on interactions between many epigenetic factors, including histone modifications, DNA methylation, and the incorporation of histone variants. H2A.Z, one of the most conserved but enigmatic histone variants that is enriched at the transcriptional start sites of genes, has been implicated in a variety of chromosomal processes. Recently, we reported a genome-wide anticorrelation between H2A.Z and DNA methylation, an epigenetic hallmark of heterochromatin that has also been found in the bodies of active genes in plants and animals. Here, we investigate the basis of this anticorrelation using a novel h2a.z loss-of-function line in Arabidopsis thaliana. Through genome-wide bisulfite sequencing, we demonstrate that a loss of H2A.Z in Arabidopsis does not affect the level or profile of DNA methylation in genes, and we propose that the global anticorrelation between DNA methylation and H2A.Z is caused by the exclusion of H2A.Z from methylated DNA. RNA-seq and genomic mapping of H2A.Z show that H2A.Z enrichment across gene bodies, rather than at the TSS, is correlated with lower transcription levels and higher measures of gene responsiveness. We find that a loss of H2A.Z causes misregulation of many genes that are disproportionately associated with response to both endogenous and exogenous stimuli. We propose that H2A.Z deposition in gene bodies promotes variability in levels and patterns of gene expression, and that a major function of genic DNA methylation is to exclude H2A.Z from constitutively expressed genes. Global transcriptome profiling of poplar bark during stored N remobilization

Project description:Seasonal nitrogen (N) storage and reuse is important to the N-use efficiency of temperate deciduous trees. In poplar, bark storage proteins (BSPs) accumulate in protein storage vacuoles of the bark parenchyma and xylem ray cells in the fall. During spring growth, N from stored BSPs is remobilized and utilized by growing shoots. The goal of this study is to investigate global gene expression changes in the bark during BSP remobilization and shoot regrowth under long-day conditions. Long-day (LD) grown poplar (Populus trichocarpa, Nisqually-1) plants were transferred to short-day (SD) for 8 weeks at 20Â°C followed by an addition 12 weeks of SD at 10Â°C (day) and 4Â°C (night). Following this treatment plants were then moved to LD and 20Â°C for 3 weeks for regrowth. Bark samples were collected from plants released from dormancy just prior to transfer to LD and at weekly intervals for 3 weeks after exposure to LD at 20Â°C.

RNAseq of leaf tissue of Medicago truncatula R108 WT and mtftb1/2 gene-edited double mutant at two different developmental stages and vernalised conditions

Project description:We have found that MtFTb genes play a role in the response to LD conditions, both under vernalized and non-vernalized conditions. To explore the regulatory gene network downstream of FTb genes on a global scale, we performed RNA sequencing of the gene-edited Mtftb1/b2 vs WT plants. For this, we grew wild-type and gene-edited Mtftb1/2 plants under two different conditions: vernalised long days (VLD), where the plants were vernalized for 14 days and then grown for two weeks under LD photoperiod, with the aim of capture changes in expression profiles in the period in which the plant becomes physiologically committed to flower; the second condition was non-vernalised long days (NVLD), where non-vernalized plants were grown for 60 days, a crucial time point when wild-type plants typically undergo the transition to flowering. This approach allowed us to investigate the gene expression changes in the FTb1/2 mutant independent of vernalization effects.

Effect of downregulation of the high grain protein content (GPC) gene on the wheat transcriptome during monocarpic senescence

Project description:When GPC transcription factor in hexaploid wheat is down-regulated by stable RNA interference (GPC RNAi), senescence is significantly delayed and grain protein content together with the overall nutrient partitioning to the grain is greatly reduced. mRNA-seq was used to catalogue the genes that are regulated by the GPC transcription factor during monocarpic senescence. cDNA was prepared from wild type bread wheat plants and GPC RNAi plants 12 days after anthesis and sequenced by Illumina. Four biological replications per genotypes were sequenced. To determine gene expression levels, reads were aligned to a reference transcriptome generated by assemblying 454-reads obtained from the same biological material (454 assembled sequences: TSA project 59945 - accession numbers: HP608076-HP639668).
