ChIP-seq data of Jun target genes and the control in zebrafish embryos

ABSTRACT: The ChIP assay was carried out within the tgf- mutant and sibling embryos at 32 hpf in zebrafish. The sonicated DNA was precipitated by Jun or Normal Rabbit IgG antibodies.

Project description:Our study in mice investigated the potential effects of the prebiotics GOS and inulin administrated during gestation on the development of DSS-induced chronic colitis in the offspring. Mothers were given or not during gestation a diet enriched in the prebiotics GOS and inulin. Eight to ten weeks old male offspring were treated or not with 3 cycles of DSS in drinking water, one cycle consisting of 2 days with DSS and 5 days without DSS.

Project description:We made insulation (STITCH+30kb) and deletion (del(30-440)) alleles of the MYC enhancer in human iPS cells. We employed RNA-seq to see how the insulation and deletion affects the transcriptome of the cells. We prepared libraries from three replicates for each configuration.

Project description:We made an insulation (STITCH+30kb) allele of the MYC enhancer in human iPS cells. We integrated a transgene consisting of tetR-KRAB followed by DNA encoding the 2A peptide and the puromycin resistant gene with piggyBac transposition into the genome in the STITCH+30kb clone (STITCH/KRAB). We performed nChIP-seq for CTCF, H3K4me3, H3K27me3 and H3K9me3, in these clones in human iPS cells.

4C-seq to show the effects of insertion of STITCH into MYC+30kb and NEUROG2-65kb positions on the chromatin conformation in human iPSCs and differentiated neural progenitor cells

Project description:We reconstituted arrays of CTCF binding sites (L1, L2, L3, L4, R1, R2, and R3) and devised a synthetic topological insulator with tetO for chromatin-engineering (STITCH). By coupling STITCH with tetR linked to the KRAB domain to induce heterochromatin and disable the insulation, we developed a drug-inducible system to control gene activation by enhancers. We first inserted STITCH into the 30-kb downstream from MYC (STITCH+30kb) in human iPSCs, after one of the two alleles are deleted. We made deletion of each CTCF array, L (delL) and R (delR) in STITCH+30kb. We also inserted STITCH into the 65-kb downstream of NEUROG2 in human iPSCs and integrated a transgene consisting of tetR-KRAB followed by DNA encoding the 2A peptide and the puromycin resistant gene with piggyBac transposition into the genome in the STITCH/NEUROG2 clone (NEUROG2/KRAB). We performed 4C-seq (Circular chromatin conformation capture assay followed by deep-sequencing) from the flanking regions of the STITCH+30kb insertion site as viewpoints to see how STITCH impacts on the chromatin conformation in STITCH+30kb, delL, delR, and the intact clone (Hap). We also performed 4C-seq from the NEUROG2 promoter region in the NEUROG2/KRAB iPSCs and the differentiated neural progenitor cells with and without DOX.

RNAseq vs DeTCT comparison

Project description:The transcriptome of zebrafish with morphologically mutant phenotypes associated with knockout alleles were analyised using Illumina sequencing to detect differential transcript abundance. More information describing the mutant phenotype can be found at the Wellcome Trust Sanger Institute Zebrafish Mutation Project website http://www.sanger.ac.uk/cgi-bin/Projects/D_rerio/zmp/search.pl?q=zmp_ph7 Total RNA was extracted from morpholically abnormal and sibling wild type embryos from 3 clutches using Trizol. After DNase treatment non-directional RNAseq libraries were made using the TrueSeq protocol with sample indexing. Libraries were 75 base paired-end sequenced by Illumina HiSeq. Transcriptome profiling of zebrafish neural crest mutants

Project description:Total RNA was extracted from morpholigcally abnormal and wildtype sibling larvae of neural crest mutants derived from ENU mutagenesis. The 3' end of fragmented RNA was pulled down using polyT oligos attached to magnetic beads, reverse transcribed, made into Illumina libraries and sequenced using IlluminaHiSeq paired-end sequencing. Protocol: Total RNA obtained was DNase treated. Chemically fragmented RNA was enriched for the 3' ends by pull down using an anchored polyToligo attached to magnetic beads. An RNA oligo comprising part of the Illumina adapter 2 was ligated to the 5' end of the captured RNA and the RNA was eluted from the beads. Reverse transcription was primed with an anchored polyToligo with part of Illumina adapter 1 at the 5' end followed by 4 random bases, then an A, C or G base, the one of twelve 5 base indexing tags and 14T bases. An Illumina library with full adapter sequence was produced by 15 cycles of PCR. Transcription profiling of Xenopus pole tissue explants from Notch treated embryos vs. controls

Project description:Animal pole tissue explants were dissected from either untreated embryos or embryos injected with 1 ng of Notch Intracellular Domain RNA (NICD) at the two cell stage. Tissue explants were dissected and cultured until sibling embryos reached embryonic stage 20. Each array hybridization represents a biological replicate containing approximately 100 tissue explants.
