Whole genome sequencing of Mycobacterium tuberculosis strains resistant to D-cycloserine

ABSTRACT: 11 Mycobacterium tuberculosis mutants resistant to D-cycloserine were isolated in the laboratory. Genomic DNA was isolated and whole genomes were sequenced to perform SNP calling and identify possible mutations associated with resistance.

High-resolution transcriptome and genome-wide dynamics of RNA polymerase and NusA in Mycobacterium tuberculosis (ChIP-seq)

Project description:To construct a regulatory map of the genome of the human pathogen, Mycobacterium tuberculosis, we applied two complementary high-resolution approaches, strand-specific RNA-seq and ChIP-seq, to survey the global transcriptome and monitor genome-wide dynamics of RNA polymerase (RNAP) and NusA. ChIP-seq revealed that RNAP and the antiterminator, NusA, occurred ubiquitously with the NusA profile mirroring RNAP distribution in both the exponential and stationary phases of growth. Generally, promoter-proximal peaks for RNAP and NusA were observed, followed by a decrease in signal strength reflecting transcriptional polarity. Differential binding of RNAP and NusA in the two growth conditions correlated with transcriptional activity as reflected by RNA abundance. Indeed, a significant association between expression levels and the presence of NusA throughout the gene body was detected, confirming the peculiar transcription-promoting role of NusA. Integration of the datasets pinpointed transcriptional units, mapped promoters and uncovered new anti-sense and non-coding transcripts. Highly expressed transcriptional units were situated mainly on the leading strand, despite the relatively unbiased distribution of genes throughout the genome, thus helping the replicative and transcriptional complexes to align. Changes in the Membrane-Associated Proteins of Exosomes Released from Human Macrophages after Mycobacterium tuberculosis Infection - Biotinylated

Project description:Tuberculosis (TB) is the deadliest infectious disease worldwide. One obstacle hindering the elimination of TB is our lack of understanding of host-pathogen interactions. Exosomes, naturally loaded with microbial molecules, are circulating markers of TB. Changes in the host protein composition of exosomes from Mycobacterium tuberculosis (Mtb)-infected cells have not been described, can contribute to our understanding of the disease process, and serve as a direct source of biomarkers or as capture targets to enrich for exosomes containing microbial molecules. Here, the protein composition of exosomes from Mtb-infected and uninfected THP-1-derived macrophages was evaluated by tandem-mass-spectrometry and differences in protein abundances were assessed. Our results show that infection with Mtb leads to significant changes in the protein composition of exosomes. Specifically, 41 proteins were significantly more abundant in exosomes from Mtb-infected cells; 63% of these were predicted to be membrane associated. Thus, we used a novel biotinylation strategy to verify protein localization, and confirmed the localization of some of these proteins in the exosomal membrane. Our findings reveal another important scenario where Mtb could be influencing changes in host cells that unveil new features of the host-pathogen interaction and may also be exploited as a source of biomarkers for TB.

Effect of phenylalanine-rich peptide on growth and survival of Mycobacterium tuberculosis H37Rv (Mtb)

Project description:During our efforts to isolate potantial binding partners of Esat6, we isolated few peptides rich in phenylalanine residues that strongly interacted with Esat6. All peptides were less than fifty amino acids in length, One of them, Hcl1, when expressed in mycobacteria showed significant retardation in growth and survival within macrophages. Microarray analysis showed that Hcl1 affects a host of genes and cellular pathways. RNA was isolated from exponentially growing mycobacteria containing either plasmid vector pVV16 encoding peptide or vector pVV16 alone. Comparisons were made between Experimental (Mtb/Hcl1) and control (Mtb/pVV16) samples by extracting raw intensity values from multiple arrays.

Pain-killer carprofen elicits pleiotropic modes of bactericidal action with potential to reverse antimicrobial resistance in tuberculosis.

Project description:The alarming rise of antimicrobial resistance in Mycobacterium tuberculosis coupled with the shortage of new antibiotics has made tuberculosis (TB) control a global health priority. Non-steroidal anti-inflammatory drugs (NSAIDs) inhibit the growth of multi-drug resistant isolates of M. tuberculosis. Repurposing NSAIDs, with known clinical properties and safety records, offers a direct route to clinical trials. Therefore we investigated the novel mechanisms of anti-mycobacterial action of the NSAID, carprofen. Integrative molecular and microbiological approaches revealed that carprofen, a bactericidal drug, inhibited bacterial drug efflux mechanisms. In addition, carprofen restricted mycobacterial biofilm-like growth, highlighting the requirement of efflux-mediated communicative systems for the formation of biofilms. Transcriptome profiling revealed that carprofen likely acts by inhibiting respiration through the disruption of membrane potential, which may explain why spontaneous drug-resistant mutants could not be raised due to the pleiotropic nature of carprofen’s anti-tubercular action. This immunomodulatory drug has the potential to reverse TB antimicrobial resistance by inhibiting drug efflux pumps and biofilm formation, and paves a new chemotherapeutic path for tackling tuberculosis.

Transcription profiling of Mycobacterium tuberculosis H37Rv wild type and deletion mutants for mce3R gene to investigate the expression of a regulon involved in lipid metabolism

Project description:Four cultures (four biological replicates) of each of two strains, wild type H37Rv and a deletion mutant for mce3R gene, were grown in in Middlebrook 7H9 medium supplemented with 0.05% Tween 80, or Middlebrook 7H11, supplemented with albumin 0.5%, dextrose 0.4%, and 0.5% glycerol (M7H9-AD-G). <br>Total RNA was extracted from each culture, dyed with Cy5 and hybridised onto two separated microarrays (technical duplicates). <br>In the second channel a mix of genomic DNA from strains H37Rv and AF2122 was dyed with CY3 and used as a common control in all the microarrays.<br>An statistical analysis of microarray data was performed to detect genes with differential expression between genotypes.

Project description:Accurately controlled termination of transcription is critical for gene expression and adaptation to changing environments in bacteria. The aim of this study was to define transcription termination sites in Mycobacterium tuberculosis at nucleotide resolution. To this end, we used a combination of term-seq to identify termination of transcription and tagRNA-seq to identify transcription start sites and processed sites. This led us to identify a prevalence of Rho-dependent termination of transcription in the pathogen. We applied term-seq and WTSS RNA-seq on the RhoDUC strain derived from H37Rv, for which a depletion of Rho is inducible by addition of Anhydrous Tetracyclin, to identify Rho-responsive termination site and quantify readthrough.
