Microarray analysis of the effects of TNFAIP8 and RARRES1 on global gene expression in prostate cancer PC3 cells against empty vector control

ABSTRACT: Tumor necrosis factor-α-inducible protein 8 (TNFAIP8) is a TNF-α inducible anti-apoptotic protein involved in tumor growth and survival. The effect and biological significance of TNFAIP8 over-expression on the global gene expression in prostate cancer PC3 cells was analysed. Retinoic Acid Receptor Responder (RARRES1)/ Tazarotene-induced gene-1 (TIG-1) is a putative tumor suppressor gene. The effect of RARRES1 over-expression on the global gene expression was also analysed in order to determine the significance of RARRES1 in prostate cancer PC3 cells.

Project description:Withaferin A (WA), a major chemical component of an Indian herb Withania somnifera, induces cell death (apoptosis/necrosis) in a variety of tumor cells, but its molecular mechanism remains elusive. We report that WA induces cell death selectively in high-grade prostate (PC-3 and DU-145) and tongue (SAS) cancer cells but not in normal human fibroblast (TIG-1) and low-grade prostate cancer (LNCaP) cells. To identify genes whose expression levels were up- or down-regulated in prostate cancer cells following WA treatment, we examined the transcriptome profiles of mRNA prepared from TIG-1, LNCaP, PC-3 and DU-145 cells using Agilent’s Whole Human Genome Microarray.

Human cancer cell lines (BOY, T24, A498, PC3, DU145, FaDu, SAS, HSC3, IMC3) were transfected with miRNAs (miR-517a, miR-218, miR-145, miR-1, miR-874). The miRNA-transfected human cancer cell lines were compared to control cell lines.

Comparing gene-expression profiles between bone-metastatic vs. non bone-metastatic human prostate cancer cells

Project description:Disseminated prostate cancer cells colonize the skeleton to progress into macroscopic lesions only if they successfully adapt to the bone microenvironment. We previously reported that the ability of prostate cancer cells to generate skeletal tumors in animal models correlated with the expression of the alpha-receptor for Platelet-Derived Growth Factor (PDGFRa). In this study we aimed to identify PDGFRa-regulated genes responsible for the acquisition of a bone-metastatic prostate phenotype. We performed genome-wide expression comparative analyses of human prostate cancer cell lines that differ for PDGFRa expression and propensity to establish tumors in the skeleton of animal models. We investigated the genes that were differentially regulated in the highly bone-metastatic PC3-ML cells and their low-metastatic counterpart PC3-N cells, and the genes differentially regulated between PC3-N and PC3-N with overexpression of PDGFRa (PC3NRa). We have previously shown that DU-145 cells lack PDGFRa and fail to survive longer than three days as disseminated tumor cells after homing to the mouse bone marrow. Interestingly, and in contrast to PC3-N cells, the exogenous expression of PDGFRa did not promote metastatic bone-tropism of DU-145 cells in our model. Thus, we examined the genes that were differentially regulated between DU-145 and DU-145(Ra) and excluded them from our candidate genes. Finally, to refine our findings and compensate for PC3 and DU-145 genetic disparity, we performed a comparative analysis of the genes differentially regulated between two bone metastatic single-cell progenies that were derived from PC3-ML cells. Seven human prostate cancer cell lines were analyzed in total for this study. Each cell line was analyzed in duplicate from two different passages in culture.

Long noncoding RNA as putative biomarkers for protstate cancer detection [Set 2]

Project description:To identify which lncRNAs are differentially expressed in prostate cancer, the total RNA from prostate cancer cell lines (PC3, LNCaP), normal epithelial prostatic cells and the pool of 10 prostate tumor tissues and 10 adjacent normal prostate tissues were screened using SurePrint G3 human lncRNA microarrays (Agilent). The SurePrint G3 Human Gene array contains 16,472 lincRNAs and 34,127 mRNA genes. Gene expression in prostate cell lines and pooled tissue samples was measured. Three independent experiments (biological replicates) for cell lines (epithelial cells, PC3 and LNCap) and two independent experiments (technical replicates) for pooled prostate tissues (tumor and adjacent normal) samples were performed.

Expression profile from PCE-Epi and derived cell lines

Project description:To study the mechanisms of the epithelial-mesenchymal transition (EMT) in prostate cancer metastasis, we first generated an epithelial model cell line derived from prostate cancer epithelial PC3 cells. We isolated a subpopulation of cells that showed a stable epithelial phenotype in culture and designated them PC3-Epi. We next developed mesenchymal cell lines from PC3-Epi cells, through interactions with macrophages. These mesenchymal cell lines were designated PC3-EMT1, PC3-EMT12 and PC3-EMT14. We transfected two of these mesenchymal lines (PC3-EMT1 and PC3-EMT14) with lentiviral ZEB1-shRNA vector (sh4) or the scrambled control (Scr). Consistent with ZEB1's role in EMT and maintenance of the mesenchymal state, silencing of ZEB1 induced the mesenchymal-epithelial transition (MET) in PC3-EMT1 and PC3-EMT14. Cells were plated and allowed to recover for 2 days prior to RNA extraction. PC3-Epi served as a reference sample.

Transcription profiling of human PC3 prostate cells transfected with FGF-8b vs control vector

Project description:The aim of this study was to identify molecular targets for FGF-8 associated with prostate cancer progression in PC3 prostate cancer cells. PC3 prostate cancer cells were stably transfected with FGF-8b or control vector (mock). Expression of FGF-8 in PC3 cells increased cell growth and MMP-production in vitro. Microarray analyses revealed 169 significantly altered genes (>2.0-fold), some of the which were known to be associated with cancer growth and may represent novel markers of FGF-8 function. Upregulated genes included those involved in angiogenesis or cell growth (DDAH2, CRIP1 and SHC). Genes associated with differentiation or cell death were downregulated (VDR, CYCS). This study demonstrates associated patterns of gene expressions for FGF-8 in prostate cancer. This analysis may help find new prognostic factors or therapeutic targets for prostate cancer.
