Transcription profiling of Populus x canescens developing and mature xylem under short-days and drought stress treatment

ABSTRACT: Populus x canescens were kept in climate chambers for a growing period of 8 weeks. Afterwards, treatment started for five weeks in total. Plant were first treated with different daylength (long-days or short-days) under well-watered conditions. After 2 weeks, half of each daylength treatment was drought stressed while the other half was still well-watered. After further three weeks, all poplars were harvested and samples of developing and mature xylem were taken and directly frozen in liquid nitrogen. These samples were taken for RNA extraction and following RNA-sequencing.

Abscisic acid (ABA) application to Populus × canescens in hydroponics

Project description:4 weeks old rooted plantlets of P. × canescens (Clone INRA717 1-B4) were cultivated in hydroponics in 2 l pots in Long Ashton nutrient solution in a culture room for 8 weeks before treatments started. Three treatments were applied to the plants: control treatment (-ABA), continuous 100 µM ABA treatment (+ABA) and discontinuous 100 µM ABA treatment (±ABA). ABA was fed to +ABA plants during the whole treatment period of 30 days. ABA was fed to ±ABA plants for three days in two weeks. Developing xylem and mature xylem were collected separately during the harvest and shortly frozen in liquid nitrogen. RNA was extracted from these samples and followed by RNA-sequencing.

Microarray analysis of Arabidopsis Col-0 and catalase 2 mutant define interactions between CO2, daylength and H2O2

Project description:Growth daylength, ambient CO2 level, and intracellular hydrogen peroxide (H2O2) availability all impact plant function by modulating signalling pathways, but interactions between them remain unclear. Using a whole-genome transcriptomics approach, we exploited the conditional photorespiratory nature of the catalase-deficient cat2 mutant to identify gene expression patterns responding to these three factors. Arabidopsis Col-0 and cat2 grown for 5 weeks in high CO2 in short days (SD) were transferred to air in SD or long days (LD), and microarray analysis was performed. Of more than 500 genes differentially expressed in Col-0 between high CO2 and transfer to air in SD, the response of about one-third was attenuated by transfer to air in LD. H2O2-responsive genes in cat2 were highly dependent on daylength. The majority of H2O2-induced genes were more strongly up-regulated after transfer to air in SD than to LD, while a smaller number showed an opposing pattern. Responses of other H2O2-dependent genes indicate redox-modulation of the daylength control of fundamental cell processes. The overall analysis provides evidence that (1) CO2 level modulates stress-associated gene expression; (2) both CO2 and H2O2 interact with daylength and photoreceptor signalling pathways; and (3) cellular signalling pathways may be primed to respond to increased H2O2 in a daylength-determined manner. Two genotypes x five conditions experiment, including Arabidopsis Col0WT and cat2-1 plants grown in soil for 5 weeks in a 8h light/16h dark (short day) regime at high CO2 concentration (3000 ppm CO2) and subsequently transferred to air (400 ppm CO2) in a short day or long day (16h light/8h dark) regime for 2 and 4 days. Three biological replicates were used that consist each of a pool of two leaves from different plants. Each sample was hybridized to one Genechip® Arabidopsis ATH1 Genome Array (Affymetrix).

Woody samples were collected after 4 weeks of treatment for RNA extraction and RNA sequencing.

Expression data from Arabipdosis msh1 recA3 double mutant under heat stress

Project description:In Arabidposis thaliana, the msh1 recA3 double mutant shows an extensive mitochondrial genome rearrangement and displays pronounced thermotolerance. We use microarray analysis to characterize genes and their response in the double mutant to a heat shock experiment in which plants were exposed to a temperature of 37 C for 2 hours. Wild type and double mutant plant were exposed to a temperature of 37 C for 2 hours and RNA samples were collected for the wild type and the double mutant before and after the heat shock.

Genotype and time of day shape the Populus drought response

Project description:As exposure to episodic drought can impinge significantly on forest health and the establishment of productive tree plantations, there is great interest in understanding the mechanisms of drought response in trees. The ecologically dominant and economically important genus Populus, with its sequenced genome, provides an ideal opportunity to examine transcriptome level changes in trees in response to a drought stimulus. The transcriptome level drought response of two commercially important hybrid Populus clones (P. deltoides Â· P. nigra, DN34, and P. nigra Â· P. maximowiczii, NM6) was characterized over a diurnal period using a 4 Â· 2 Â· 2 completely randomized factorial ANOVA experimental design (four time points, two genotypes, and two treatment conditions) using Affymetrix Poplar GeneChip microarrays. Notably, the specific genes that exhibited changes in transcript abundance in response to drought differed between the genotypes and/or the time of day that they exhibited their greatest differences. This study emphasizes the fact that it is not possible to draw simple, generalized conclusions about the drought response of the genus Populus on the basis of one species, nor on the basis of results collected at a single time point. The data derived from our studies provide insights into the variety of genetic mechanisms underpinning the Populus drought response, and provide candidates for future experiments aimed at understanding this response across this economically and ecologically important genus. 48 arrays total. 2 genotypes (DN34, NM6), 4 time points (midnight, pre-dawn, mid-day, late day), 2 water regimes (well-watered, water-limited). 3 biological replicates per treatment.
