Genome sequencing of prophage-free variants of the fast growing, Gram negative bacteria Vibrio natriegens ATCC 14048

ABSTRACT: After the wild type strain of Vibrio natriegens ATCC 14048 (BioSample Nr. NCBI: SAMN03178087) was cured from prophages (as described in the material and methods section), the genomes of the resulted strains dvnp1, dvnp2 and vnp12 were sequenced. As a control, the genome of the wild type strain was also prepared and used for sequencing. The aim of the sequencing was to verify the deleted regions and to screen the genome for new mutations.

Single-cell transcriptomics of pediatric Burkitt lymphoma

Project description:Burkitt lymphoma (BL) is the most frequent B-cell lymphoma in pediatric patients. While most patients are currently cured, a fraction of them are resistant to therapy. In order to investigate BL heterogeneity and the features distinguishing the non-responders (NR) to therapy, we analyzed pediatric EBV-negative BL specimens collected at diagnosis by single-cell (sc)-transcriptomics. Analysis of the non-tumor component revealed a predominance of immune cell infiltrates and a small representation of fibroblasts that was enriched in NR. Tumor cells displayed patient-specific features, as well as subpopulations that were common to most patients and expressed transcripts related to cell cycle, signaling pathways and cell-of-origin signatures.

Gene transcription from the linear plasmid pBClin15 leads to cell lysis and extracellular DNA dependent aggregation of B. cereus ATCC 14579 in response to quinolone induced stress

Project description:Several members of the Bacillus cereus group of bacteria carry lysogenic phages of the family Tectiviridae. The Bacilus cereus reference strain (ATCC 14579) harbor a linear plasmid (pBClin15) that is highly similar to the genomes of the Tectiviruses. Production of active phages has however never been reported for pBClin15 and the role of pBClin15 in B. cereus physiology has been enigmatic. We have for the first time demonstrated an effect of pBClin15 on the physiology of B. cereus ATCC 14579 whereby the wild type is more sensitive to DNA damaging antibiotics compared to a pBClin15 cured strain. The microarray experiments in this study were designed to highlight transcriptional differences between the B. cereus ATCC 14579 wild type and a plasmid cured variant that potentially could explain the impact of pBClin15 on the B. cereus physiology. Microarray experiments were carried out under non-stressful conditions (growth in logarithmic phase in LB medium) under which there were no phenotypic difference between the wild type and pBClin15 cured strain as well as under stressful conditions under which there were phenotypic differences between the two strain (growth in LB medium supplemented with 0.5M-5g norfloxacin per ml).

Ethylene perception modulates tomato pollen tube growth by altering calcium signaling and cell wall remodeling

Project description:In tomato, there are seven ethylene receptors, ETR1, ETR2, ETR3, ETR4, ETR5, ETR6, and ETR7. In our laboratory, we have ETR3, ETR4, and ETR7, loss-of-function single mutants, in this study we compare the pollen tube length of ETR mutant KO with WT and NR (never rip) gain of function mutant. We found the pollen tube length in ETR3, ETR4, and ETR7 (KO) was more than WT; on the other hand, NR was less than WT, and the treatment by ethylene (ET) increase the length of pollen tube in all ETRs KO and WT but not in NR. The treatment by MCP-1 decreases the pollen tube length slightly in WT, 20% in ETR (KO) and no effect in NR. In conclusion, our results suggest that ethylene receptors (ETRs) in the active state inhibit pollen tube growth; therefore the ethylene is an essential factor for male gametophyte growth.

Single-cell scattering and auto-fluorescence-based fast antibiotic susceptibility testing for gram-negative and gram-positive bacteria

Project description:In this study, we assess the scattering of light and auto-fluorescence from single bacterial cells to address the challenge of fast (<2 h), label-free phenotypic antimicrobial susceptibility testing (AST). Label-free flow cytometry is used for monitoring both the respiration-related auto-fluorescence in two different fluorescence channels corresponding to FAD and NADH, and the morphological and structural information contained in the light scattered by individual bacteria during incubation with or without antibiotic. Large multi-parameter data are analyzed using dimensionality reduction methods, based either on a combination of 2D binning and Principal Component Analysis, or with a one-class Support Vector Machine approach, with the objective to predict the Susceptible or Resistant phenotype of the strain. For the first time, both Escherichia coli (Gram-negative) and Staphylococcus epidermidis (Gram-positive) isolates were tested with a label-free approach, and, in the presence of two groups of bactericidal antibiotic molecules, aminoglycosides and beta-lactams. Our results support the feasibility of label-free AST in less than 2 h and suggest that single cell auto-fluorescence adds value to the Susceptible/Resistant phenotyping over single-cell scattering alone, in particular for the mecA+ Staphylococcus (i.e., resistant) strains treated with oxacillin.

RNA-seq of brown adipocyte mouse cells treated with different concentrations of DNA origami structures with organized insulin molecules or free insulin molecules against untreated controls

Project description:Insulin binds the insulin receptor (IR), which in turn has showed to form nanoclusters at the cell membrane. Trying to exploit the nanoscale spatial organization of IR, we developed rod-like insulin-DNA-origami nanostructures carrying different numbers of insulin molecules. These structures (referred to as NanoRods, or NR) were then utilized to investigate receptor activity to spatial distribution of insulin molecules. One part of this investigation was to study the transcriptional response of brown adipocytes treated with NR bound to one insulin (NR-1) and NR bound to seven insulin (NR-7), and compare to untreated controls. Furthermore, free insulin was also used to ensure that similar pathways were activated when using NR-bound insulin.

Expression data from primary mouse Emu-myc B-cell lymphoma.

Project description:We are interested in genetic programs and mutations which impact on tumor development and sensitivity to anticancer therapies. Utilizing Emu-myc transgenic mice, which spontaneously develop aggressive B-cell lymphomas, we aimed here to study the effects of drug responses in vivo. For that purpose, primary lymphomas from the Emu-myc transgenic mice were transplanted in several immunocompetent recipients and exposed to a single dose Cyclophosphamide (CTX), a standard component of chemotherapeutic regimens used to treat human B-cell lymphomas. Approximately one half of recipient mice are cured with this treatment (Never Relapse Lymphomas, NR), while in other half lymphomas relapse over time (Relapse Prone Lymphomas, RP), allowing us to treat these relapsed mice with progressively shorter durations of remission into full-blown clinical resistance (Resistant Lymphomas, RES). Looking at the differences between NR, RP and RES lymphomas, each in therapy-naive state or after drug challenge, we aimed here to decipher the genetic and biochemical components determining the susceptibility of lymphoma cells to respond to standard chemotherapeutic drugs.
