Cappable RNA Sequencing of Streptomyces formicae to annotate transcription start sites under formicamycin producing conditions

ABSTRACT: Total RNA was extracted from Streptomyces formicae grown on SFM (soy flour, mannitol agar) on day 2, 3 and 4 and subjected to cappable RNA sequencing by Vertis Biotechnologie for annotation of TSSs across the genome.

Cappable-seq of Sinorhizobium meliloti ECF/anti-σ-free free strains overexpressing heterologous ecf genes compared to an empty vector control strain

Project description:Bacterial σ factors are dissociable subunits of the core RNA polymerase and important for promoter recognition and transcription initiation. Extracytoplasmic function (ECF) σ factors (σs) represent the most minimalistic and diverse group of alternative σs within the σ70 protein family. It has been shown that heterologous ECF σs hold great potential as context independent regulators in a variety of bacterial species and we implemented a core set of 12 heterologous ECF σs and their cognate promoters in Sinorhizobium meliloti. To analyze if heterologous ECF σs affect transcription from the host genome, we overexpressed the ecf02_2817 gene encoding σE from E. coli and the ecf11_0987 gene from Vibrio parahaemolyticus from ~20 copy number plasmid in RFF625c, a S. meliloti Rm1021 strain deleted for all native ECF/anti-σ genes (Lang et al. 2018, DOI: 10.1128/mSphereDirect.00454-18) . We employed Cappable-Seq to globally determine transcription start sites (TSS) in theses strains and compared it to the TSS profile of an empty vector control strain.

Transcription start site identification in Bacillus subtilis

Project description:Cappable-seq was used to map transcription start sites globally in wild type Bacillus subtilis. Total RNA was isolated from cells grown in LB media until exponential phase. RNA corresponding to transcription start sites was capped with a 5' biotin tag, which was used for enrichment via a pull down with streptavidin beads. Enriched RNA was converted to cDNA and then subjected to illumina sequencing.

Determination of Transcription Start Sites (TSS) in Azotobacter vinelandii grown with iron, vanadium or molybdenum for 6 hours after nitrogen step-down

Project description:This experiment was to determine genome wide qualitative and quantitative differences in transcription starts under conditions of availability of iron or vanadium or molybdenum which act as co-factors for different nitrogenase isoenzymes. In response to availability of the co-factors transcription initiation is mediated by three paralogs of vanadium nitrogenase activator VnfA1, VnfA2 and, VnfA3. ChIP-Seq data for VnfA1 and VnfA3 will be submitted separately.

Genome-wide identification of transcriptional start sites in the haloarchaeon Haloferax volcanii based on differential RNA-Seq (dRNA-Seq)

Project description:Three biological replicates of H. volcanii grown under optimal conditions to mid-exponential growth phase were used to determine the primary transcriptome and map 5â-ends of transcripts. In total, 4,749 potential transcriptional start sites (TSS) were detected. A position weight matrix was derived for promoter prediction, showing that 64% of the TSS were preceded by stringent or relaxed basal promoters. 1,851 TSS belonged to protein-coding genes, showing that less than half (46%) of the 4040 protein-coding genes are expressed under optimal growth conditions. 72% of all protein-coding transcripts were leaderless, underscoring that this is the default pathway for translation initiation in haloarchaea. The 5â-UTRs of transcripts with leaders had a widely varying length distribution without any optimum. 2,898 of the TSS belong to potential non-coding RNAs, representing an unexpectedly high fraction (61%) among all transcripts. 2792 of the non-coding TSS had not been described before and were thus novel (59% of all TSS). A large fraction of the potential novel non-coding transcripts are cis-antisense RNAs (1,244 aTSS). There was a strong negative correlation between the levels of antisense transcripts and cognate sense mRNAs, suggesting that negative regulation of gene expression via antisense RNAs may play an important role in haloarchaea. The other types of novel non-coding transcripts correspond to internal transcripts overlapping with mRNAs (1,153 iTSS) and intergenic small RNA (sRNA) candidates (395 TSS). Three biological replicates were performed with slight differences in library preparation. In each case, part of the sample was treated with terminator 5'-phosphate-dependent exonuclease (+TEX), while part of the sample remained untreated (-TEX). Therefore, in total, six samples were analysed by high-throughput sequencing.

Histone variant 3 regulates RNA polymerase II transcription termination and dual strand transcription of siRNA loci in Trypanosoma brucei

Project description:Histone variant 3 (H3V) is a kinetoplastid specific histone variant that is enriched at RNA polymerase II termination sites and telomeres. We previously found that the DNA modification base J, which co-localizes with H3V, functions to prevent readthrough transcription within gene clusters in T. brucei. We now demonstrate a similar role for H3V, where the loss of this histone variant results in increased expression of downstream genes. The effect is larger when both H3V and J are lost. Additionally, removal of H3V results in increased siRNAs from dual strand transcribed loci as well as increased expression of silent VSGs, indicating a role of H3V in the regulation of antigenic variation The role of H3V in regulating transcription termination was investigated using WT and H3V KO T. brucei cell lines. The role of J was also studied by treating each of these cell lines with DMOG, an inhibitor of J synthesis. We used small RNA seq libraries to identify transcriptional changes following the loss of H3V and J.
