Single cell RNA-Seq of wild type and caspase inhibitor treated mouse embryos at the stage E6.5

ABSTRACT: We investigated the features of cells eliminated during early mouse embryogenesis by means of Single Cell RNA-Sequencing (RNA-Seq). To enrich for apoptotic cells, we treated a number of embryos with caspase inhibitor, and then collected and sequenced single-cells isolated from them.

We dissected embryos from embryonic day 8.25 and captured individual cells from each of these positions within the embryo to investigate how their transcriptional signatures differ. Single-cell RNA-seq of blastomeres from 2- to 32-cell stage mouse embryos

Project description:Transcriptomes were determined for all blastomeres of 28 embryos at the 2- (n=8), 4- (n=16) and 8-cell (n=4) stages, and for individual cells taken from 16- (n=6) and 32- (n=6) cell stage embryos. We also carefully monitored the 2- to 4-cell divisions noting whether the cleavage plane was meridional (M, along the Animal-Vegetal (AV) axis marked by the second attached polar body) or equatorial (E, bisecting the AV axis) and the order in which such divisions occurred. This resulted in four groups of 4-cell stage embryos: ME, EM, MM and EE, which were all collected 10 hours after the first 2- to 4-cell division.

Single cell RNA-sequencing of T cells to examine barcode swapping

Project description:T cells from OT-I mice were stimulated with 4 different peptide ligands for 6 hours and sorted into two 96-well plates. Cells on each plate were barcoded using a mutually exclusive 8-by-12 set of indexes, such that indexes present on plate 1 were completely absent from plate 2 and vice versa. Libraries from each plate were pooled in equimolar quantities and sequenced on an Illumina HiSeq 4000. Libraries were demultiplexed allowing for all pairs of indexes, including the expected combinations (pairs of barcodes used within each plate) and unexpected combinations (pairs containing one barcode from each plate). This was repeated after sequencing the same pool of libraries on the HiSeq 2500.

Single-cell RNA sequencing of OT-I CD8+ T cells after stimulation with different affinity ligands

Project description:Activation of CD8+ T cells depends exquisitely on the affinity of the T cell receptor (TCR) for a peptide MHC (pMHC) ligand complex. Here, we activated OT-I transgenic CD8+ T cells with pure peptide and examined early activation responses by single-cell RNA-sequencing. T cells were activated with the high affinity OT-I cognate peptide (N4=SIINFEKL) for 1, 3 or 6 hours, or with reduced affinity peptides (T4=SIITFEKL and G4=SIIGFEKL) or the non-binding peptide (NP68=ASNENMDAM) for 6 hours. Cells were then sorted into 96-well plates by FACS and RNA was sequenced following an adapted Smart-Seq2 protocol.

Single-cell RNA-sequencing of spinal cord ependymal cells from FOXJ1-EGFP mice

Project description:The spinal cord neural stem cell potential is contained within the ependymal cells lining the central canal. Ependymal cells are, however, heterogeneous and we know little about what this reflects. To gain new insights into ependymal cell heterogeneity, we microdissected the ependymal cell layer from the thoracic spinal cord of 4 FOXJ1-EGFP transgenic mice (2.5-to-3-month old). After after dissociating the tissue into a cell suspension, we sorted single GFP-positive ependymal cells into lysis plates. cDNA synthesis was performed using Smart-seq2 technology.

Sequence database choice significantly affects taxonomic and functional metaproteomic results in gut microbiota studies

Project description:Elucidating the role of gut microbiota in physiological and pathological processes has recently emerged as a key research aim in life sciences. In this respect, metaproteomics (the study of the whole protein complement of a microbial community) can provide a unique contribution by revealing which functions are actually being expressed by specific microbial taxa. However, its wide application to gut microbiota research has been hindered by challenges in data analysis, especially related to the choice of the proper sequence databases for protein identification. Here we present a systematic investigation of variables concerning database construction and annotation, and evaluate their impact on human and mouse gut metaproteomic results. We found that both publicly available and experimental metagenomic databases lead to the identification of unique peptide assortments, suggesting parallel database searches as a mean to gain more complete information. Taxonomic and functional results were revealed to be strongly database-dependent, especially when dealing with mouse samples. As a striking example, in mouse the Firmicutes/Bacteroidetes ratio varied up to 10-fold depending on the database used. Finally, we provide recommendations regarding metagenomic sequence processing aimed at maximizing gut metaproteome characterization, and contribute to identify an optimized pipeline for metaproteomic data analysis.
