Project description:Ulcerative colitis (UC) is an idiopathic chronic inflammatory disorder of the colonic mucosa with rising incidence. Despite numerous known genetic risk loci environmental factors seem to be crucial in the pathogenesis of this complex disease with suboptimal treatment options. Approaches utilizing methods of systemic biology have been started to use in the analysis of mucosal biopsies in order to get a more comprehensive view of the changes related to the disorder. Our aim was to test the capability of a new mass spectrometry (MS) -based assay (PCT-SWATH mass spectrometry) to characterize host proteomes both in inflamed and non-inflamed colon tissues of an UC patient cohort.

Project description:We sequenced 12 samples from 6 healthy women. 3 women were below 30 years of age, and the other 3 were above 70 years. For each woman, both the cecum and the sigmoid section of the colon were sequenced. The objective was to differentiate age from tumor associated hypermethylation (from a related dataset), in order to identify tumor-associated differentially methylated regions that do not change upon ageing of normal colonic mucosa.

Project description:In this study, we performed single-cell transcriptional profiling of human embryonic and fetal gut samples obtained from 9 human embryos spanning ages 6-10 PCW and three regions (duo-jejunum, ileum and colon). Additionally, we profile mucosal biopsies from the terminal ileum of healthy children aged 4-12 years (n = 8) as well as a group of children newly diagnosed with Crohn’s disease (CD) (n = 7), a common form of IBD. Tissue samples were treated using an enzymatic dissociation protocol and single cell suspensions were then processed using the 3’v2 10x Genomics Chromium workflow. In a subset of samples, the intestinal epithelial cell fraction was enriched by performing magnetic bead sorting for EPCAM. In total, we generate single cell transcriptomes of ~90,000 primary human intestinal cells providing a rich resource and detailed roadmap. Using this data as well as scRNAseq profiles of human fetal gut derived organoids we describe embryonic and fetal epithelium composition, trace their differentiation dynamics and signaling partners, and provide links to regenerating Crohn’s disease epithelium.

Project description:Human intestinal epithelial organoids (IEO) culture models are rapidly emerging as novel experimental tools to investigate fundamental aspects of intestinal epithelial (patho)physiology. Cellular source and culture protocols vary between different IEO models and reliable markers for their characterization/validation are currently limited. DNA methylation has been demonstrated to play a key role in regulating gene expression and cellular function. This epigenetic mark is comparably stable and has been shown to reflect cellular identity such as tissue origin, developmental stage and age. Project description:Crohn’s disease (CD) and ulcerative colitis are chronic inflammatory bowel diseases (IBD) of which the etiology and pathogenesis are not completely understood. In paediatric patients, the disease tends to be more severe and aggressive then in adults. Here, we perform a proteomic approach on ascending colon biopsies from 119 pediatric patients to characterize disease pathogenesis and the impacts of treatment. Consistent with previous findings, we report an altered proteome in IBD patients that indicates impaired mitochondrial function. Gene ontology revealed that proteins downregulated in inflammation are associated with metabolism, whereas upregulated proteins contribute to protein processing. A comparison of proteomes from CD patients before and after therapeutic intervention identified over 100 proteins that are significantly different between patients that responded and those that did not respond to therapy; creatine kinase B was elevated before treatment in patients with mucosal healing after treatment, whereas basigin increased after treatment in responsive patients.

Project description:Gliomas are the most frequent and aggressive malignancies of the central nervous system. Gliomas accumulate genetic alterations that cilminate in enhanced activity of receptor tyrosine kinasesand downstream mediators. The genetic alterations (gene amplification/loss) are well characterised, little information is available regarding the changes in the proteome of gliomas of different grades. Therefore, an unbiased quantitative proteomics approach of human gliomas has been undertaken. The proteomics results indicate various up- and downregulation of pathways, in particular downregulation of the endocytic machinery components involved in initiation, formation, and scission of endocytic carriers. Both clathrin-dependent and -independent endocytosis were changed. The reduction of endocytic machinery components causes increased receptor cell surface levels, a prominent phenotype of defective endocytosis. The impaired endocytosis creates a selective advantage in glioma tumour progression due to prolonged receptor tyrosine signalling from the cell surface.

Project description:Adult female three-spined stickleback fish (Gasterosteus aculeatus) were exposed to 10 individual chemicals, 26 mixtures of these chemicals, or control conditions in a flow-through system for 4 days. Transcriptomics was performed on liver samples by microarray. The main aims were to determine molecular signatures induced by these chemicals in the three-spined stickleback, discover whether these persisted in chemical mixtures and identify non-additive molecular responses in chemical mixtures exposures.

Project description:HIV is known to severely affect the gastrointestinal immune system, in particular compartments of immunity that regulate gut microbial composition. Furthermore, recent studies in mice have shown that dysregulation of the gut microbiome can contribute to chronic inflammation, which is a hallmark of HIV and is thought to fuel disease progression. We sought to understand whether the gut microbial community differs in HIV-infected subjects, and whether such putative differences are associated with disease progression. We found that dysbiosis in the gut mucosally-adherent bacterial community associates with markers of chronic inflammation and disease progression in HIV-infected subjects, and this dysbiosis remains in many subjects undergiong antiretroviral therapy. We used G3 PhyloChip microarrays (commercially available from Second Genome, Inc.) to profile gut bacteria in rectosigmoid biopsies from 32 subjects: 6 HIV-infected viremic untreated (VU), 18 HIV-infected subjects on highly active antiretroviral therapy (HAART), 1 HIV-infected long-term non-progressor that is untreated (LTNP), and 9 HIV-uninfected subjects (HIV-).
