Transcription profiling of human cell lines and tissues - Luscombe re-analysis of GNF/Novartis data

ABSTRACT: The expression data utilized in this analysis derives from the raw data published by Su et al. 2004 (also known as GNF/Novartis dataset or E-AFMX-5 in ArrayExpress, GSE1133 and GDS596 in GEO). The data contains 79 different human tissues and cell types with 2 replicates per tissue/cell type. The data reprocessed using GCRMA and PANP packages from Bioconductor.

Expression profiling of the effect of treatment with GNF-7 on mutant NRAS-positive leukemia cell lines

Project description:The complexity of RAS signaling makes targeting RAS challenging. We therefore hypothesized that inhibiting a combination of downstream targets of RAS may potentially lead to an effective therapeutic intervention. We performed a high-throughput chemical screen using a library consisting of multi-targeted inhibitors with the expectation that one or more inhibitors would likely- due to their broad spectrum inhibitory potential- hit critical targets of mutant NRAS. We identified GNF-7, a multi-targeted kinase inhibitor that proved to have high selectivity and sensitivity for leukemia cells with NRAS mutations both in vitro and in vivo. We used microarrays to determine which transcripts were affected by treatment with GNF-7. We selected a single comparative timepoint, 8 hours post-treatment with GNF-7. GSEA (gene set enrichment analysis) was performed using gene signatures in MSigDB (Molecular Signatures Database) for analysis. Integrative Survival-Based Molecular Profiling of Human Pancreatic Cancer [mRNA]

Project description:To perform an integrative profile of human pancreatic cancer (PDAC) to identify prognosis-significant genes and their related pathways. A concordant survival-based whole genome in silico array analysis of DNA copy number, and mRNA & micro RNA (miRNA) expression in 25 early stage PDAC was performed. A novel composite score simultaneously integrated gene expression with regulatory mechanisms to identify the signature genes with the most levels of prognosis-significant evidence. The predominant signaling pathways were determined via a pathway-based approach. Independent patient cohorts (n= 150 and 42) were then used as in vitro validation of the array findings. We find that EGFR, SRC signaling, and PI3K/AKT pathway activation are strongly linked to clinical disease progression. Furthermore, we identify two discrete subsets of pancreatic tumors characterized by either SRC or PI3K/AKT signaling that may dictate variable responses to targeted therapy. 42 human PDAC tumors and 7 non-malignant pancreas samples snap-frozen at the time of surgery were chosen. Representative H&E sections of each were evaluated by a practicing gastrointestinal pathologist to confirm diagnosis and determine relative percentage of malignant cells. Samples with tumor cell content >30% were chosen for final multi-platform analysis (N=25). Human pancreatic samples were profiled on Affymetrix HGU133 Plus 2 arrays per manufacturer's instructions.

Transcription profiling of human cell lines and tissues (Novartis/GNF)

Project description:High-throughput gene expression profiling has become an important tool for investigating transcriptional activity in a variety of biological samples. To date, the vast majority of these experiments have focused on specific biological processes and perturbations. Here, we have generated and analyzed gene expression from a set of samples spanning a broad range of biological conditions. Specifically, we profiled gene expression from 91 human and mouse samples across a diverse array of tissues, organs, and cell lines. Because these samples predominantly come from the normal physiological state in the human and mouse, this dataset represents a preliminary, but substantial, description of the normal mammalian transcriptome. We have used this dataset to illustrate methods of mining these data, and to reveal insights into molecular and physiological gene function, mechanisms of transcriptional regulation, disease etiology, and comparative genomics. Finally, to allow the scientific community to use this resource, we have built a free and publicly accessible website (http://expression.gnf.org) that integrates data visualization and curation of current gene annotations. The terms of the Novartis data release policy prevent us from redistributing .cel files for this experiment, therefore there is no raw data, we hope to be able to release this in future.

Transcription profiling of human cell lines and tissues (GNF/Novartis)

Project description:The tissue-specific pattern of mRNA expression can indicate important clues about gene function. High-density oligonucleotide arrays offer the opportunity to examine patterns of gene expression on a genome scale. Toward this end, we have designed custom arrays that interrogate the expression of the vast majority of protein-encoding human and mouse genes and have used them to profile a panel of 79 human and 61 mouse tissues. The resulting data set provides the expression patterns for thousands of predicted genes, as well as known and poorly characterized genes, from mice and humans. We have explored this data set for global trends in gene expression, evaluated commonly used lines of evidence in gene prediction methodologies, and investigated patterns indicative of chromosomal organization of transcription. We describe hundreds of regions of correlated transcription and show that some are subject to both tissue and parental allele-specific expression, suggesting a link between spatial expression and imprinting.

Identification of a predictive gene signature to recMAGE A3 antigen-specific cancer immunotherapy in metastatic melanoma and non-small-cell lung cancer

Project description:Purpose: To evaluate the presence of a gene expression signature present before treatment as predictive of response to treatment with MAGEâA3 immunotherapeutic in metastatic melanoma patients and to validate its predictivity in adjuvant therapy of early-stage lung cancer. Patients were participants in two PhaseÂ II studies of the recombinant MAGEâA3 antigen combined with immunological adjuvants. mRNA from tumor samples (biopsies) collected before MAGE-A3 immunotherapy was analyzed by microarray hybridization and by quantitative polymerase chain reaction (qRT-PCR). The melanoma microarray dataset was used to discover and crossvalidate a gene expression signature and classifier discriminative of Responders (R) versus Non-Responders (NR) patients; the gene signature and classifier were then applied to an adjuvant lung cancer study.
