Comparative chloroplast genomics and insights into the molecular evolution of Tanaecium (Bignonieae, Bignoniaceae).

ABSTRACT: Species of Tanaecium (Bignonieae, Bignoniaceae) are lianas distributed in the Neotropics and centered in the Amazon. Members of the genus exhibit exceptionally diverse flower morphology and pollination systems. Here, we sequenced, assembled, and annotated 12 complete and four partial chloroplast genomes representing 15 Tanaecium species and more than 70% of the known diversity in the genus. Gene content and order were similar in all species of Tanaecium studied, with genome sizes ranging between 158,470 and 160,935 bp. Tanaecium chloroplast genomes have 137 genes, including 80-81 protein-coding genes, 37 tRNA genes, and four rRNA genes. No rearrangements were found in Tanaecium plastomes, but two different patterns of boundaries between regions were recovered. Tanaecium plastomes show nucleotide variability, although only rpoA was hypervariable. Multiple SSRs and repeat regions were detected, and eight genes were found to have signatures of positive selection. Phylogeny reconstruction using 15 Tanaecium plastomes resulted in a strongly supported topology, elucidating several relationships not recovered previously and bringing new insights into the evolution of the genus.

Project description:BackgroundCaryophyllaceae contains 100 genera and 3000 species, many of which are valuable both ecologically and economically. However, as past research has shown, the fundamental phylogenetic relationships of Caryophyllaceae are still debatable, and molecular dating based on chloroplast genomes has not been thoroughly examined for the entire family.MethodsIn this study, the complete chloroplast genome sequences of Arenaria kansuensis Maxim., A. roborowskii Maxim., A. przewalskii Maxim., and Silene aprica Turcz were described. Additionally, the four newly generated along with eighteen published chloroplast genomes of Caryophyllaceae were included for comparative genomics analysis.ResultsThese 22 chloroplast genomes had typical quadripartite structure, with 128-134 distinct genes and lengths ranging from 133,621 bp to 153,957 bp. The 22 Caryophyllaceae chloroplast genomes showed significant variations in the number of long repeats and SSR types; mononucleotide repeats (A/T) and palindromic repeats were the most common types. Three substantially divergent areas containing atpB-rbcL, rbcL-accD, and accD were found by further comparative study, which could serve as effective molecular markers. The codon bias of chloroplast genomes in Caryophyllaceae were mainly affected by natural selection, but other factors such as mutation pressure could also affect the codon bias to some extent. Fourteen optimal codons were identified in the chloroplast genome of Caryophyllaceae. Phylogenetic analysis demonstrated that the monophyly of any of the three recognized subfamilies within Caryophyllaceae was not supported by our data. Meanwhile, seven well-supported clades correspond to 8 tribes were found in phylogenetic trees. The results of molecular dating demonstrated that the divergence between Caryophyllaceae and Amaranthaceae was estimated to occur in 69 Ma. The Paronychieae was the oldest tribe of the eight tribes included in this study, diverged at 59.92 Ma.ConclusionThis study provides resources for further investigations on the identification, genetic engineering, evolution, and phylogeny of Caryophyllaceae species.

Project description:In general, the chloroplast genomes of angiosperms are considered to be highly conserved and affected little by adaptive evolution. In this study, we tested this hypothesis based on sequence differentiation and adaptive variation in the plastid genomes in the order Dipsacales. We sequenced the plastid genomes of one Adoxaceae species and six Caprifoliaceae species, and together with seven previously released Dipsacales chloroplasts, we determined the sequence variations, evolutionary divergence of the plastid genomes, and phylogeny of Dipsacales species. The chloroplast genomes of Adoxaceae species ranged in size from 157,074 bp (Sinadoxa corydalifolia) to 158,305 bp (Sambucus williamsii), and the plastid genomes of Caprifoliaceae varied from 154,732 bp (Lonicera fragrantissima var. lancifolia) to 156,874 bp (Weigela florida). The differences in the number of genes in Caprifoliaceae and Adoxaceae species were largely due to the expansion and contraction of inverted repeat regions. In addition, we found that the number of dispersed repeats (Adoxaceae = 37; Caprifoliaceae = 384) was much higher than that of tandem repeats (Adoxaceae = 34; Caprifoliaceae = 291) in Dipsacales species. Interestingly, we determined 19 genes with positive selection sites, including three genes encoding ATP protein subunits (atpA, atpB, and atpI), four genes for ribosome protein small subunits (rps3, rps7, rps14, and rps15), four genes for photosystem protein subunits (psaA, psaJ, psbC, and pabK), two genes for ribosome protein large subunits (rpl22 and rpl32), and the clpP, infA, matK, rbcL, ycf1, and ycf2 genes. These gene regions may have played key roles in the adaptation of Dipsacales to diverse environments. In addition, phylogenetic analysis based on the plastid genomes strongly supported the division of 14 Dipsacales species into two previously recognized sections. The diversification of Adoxaceae and Caprifoliaceae was dated to the late Cretaceous and Tertiary periods. The availability of these chloroplast genomes provides useful genetic information for studying taxonomy, phylogeny, and species evolution in Dipsacales.
