Foldy: An open-source web application for interactive protein structure analysis.

ABSTRACT: Foldy is a cloud-based application that allows non-computational biologists to easily utilize advanced AI-based structural biology tools, including AlphaFold and DiffDock. With many deployment options, it can be employed by individuals, labs, universities, and companies in the cloud without requiring hardware resources, but it can also be configured to utilize locally available computers. Foldy enables scientists to predict the structure of proteins and complexes up to 6000 amino acids with AlphaFold, visualize Pfam annotations, and dock ligands with AutoDock Vina and DiffDock. In our manuscript, we detail Foldy's interface design, deployment strategies, and optimization for various user scenarios. We demonstrate its application through case studies including rational enzyme design and analyzing proteins with domains of unknown function. Furthermore, we compare Foldy's interface and management capabilities with other open and closed source tools in the field, illustrating its practicality in managing complex data and computation tasks. Our manuscript underlines the benefits of Foldy as a day-to-day tool for life science researchers, and shows how Foldy can make modern tools more accessible and efficient.

Project description:The increased prevalence and affordability of 3D scanning technology is beginning to have significant effects on the research questions and approaches available for studies of morphology. As the current trend of larger and more precise 3D datasets is unlikely to slow in the future, there is a need for efficient and capable tools for high-throughput quantitative analysis of biological shape. The promise and the challenge of implementing relatively automated methods for characterizing surface shape can be seen in the example of dental topographic analysis. Dental topographic analysis comprises a suite of techniques for quantifying tooth surfaces and component features. Topographic techniques have provided insight on mammalian molar form-function relationships and these methods could be applied to address other topics and questions. At the same time implementing multiple complementary topographic methods can have high time and labor costs, and comparability of data formats and approaches is difficult to predict. To address these challenges I present MorphoTester, an open source application for visualizing and quantifying topography from 3D triangulated polygon meshes. This application is Python-based and is free to use. MorphoTester implements three commonly used dental topographic metrics-Dirichlet normal energy, relief index, and orientation patch count rotated (OPCR). Previous OPCR algorithms have used raster-based grid data, which is not directly interchangeable with vector-based triangulated polygon meshes. A 3D-OPCR algorithm is provided here for quantifying complexity from polygon meshes. The efficacy of this metric is tested in a sample of mandibular second molars belonging to four species of cercopithecoid primates. Results suggest that 3D-OPCR is at least as effective for quantifying complexity as previous approaches, and may be more effective due to finer resolution of surface data considered here. MorphoTester represents an advancement in the automated quantification of morphology, and can be modified to adapt to future needs and priorities.

Project description:Learning biology, and in particular systematics, requires learning a substantial amount of specific vocabulary, both for botanical and zoological studies. While crucial, the precise identification of structures serving as evolutionary traits and systematic criteria is not per se a highly motivating task for students. Teaching this in a traditional teaching setting is quite challenging especially with a large crowd of students to be kept engaged. This is even more difficult if, as during the COVID-19 crisis, students are not allowed to access laboratories for hands-on observation on fresh specimens and sometimes restricted to short-range movements outside their home. Here, we present QuoVidi, a new open-source web platform for the organization of large-scale treasure hunts. The platform works as follows: students, organized in teams, receive a list of quests that contain morphologic, ecologic, or systematic terms. They have to first understand the meaning of the quests, then go and find them in the environment. Once they find the organism corresponding to a quest, they upload a geotagged picture of their finding and submit this on the platform. The correctness of each submission is evaluated by the staff. During the COVID-19 lockdown, previously validated pictures were also submitted for evaluation to students that were locked in low-biodiversity areas. From a research perspective, the system enables the creation of large image databases by the students, similar to citizen science projects. Beside the enhanced motivation of students to learn the vocabulary and perform observations on self-found specimens, this system allows instructors to remotely follow and assess the work performed by large numbers of students. The interface is freely available, open-source and customizable. Unlike existing naturalist platforms, allows the educators to fully customize the quests of interest. This enables the creation of multiple teaching scenarios, without being bound to a fixed scope. QuoVidi can be used in other disciplines with adapted quests and we expect it to be of interest in many classroom settings.
