Blueprints from plane to space: outlook of next-generation three-dimensional histopathology.

ABSTRACT: Here, we summarize the literature relevant to recent advances in three-dimensional (3D) histopathology in relation to clinical oncology, highlighting serial sectioning, tissue clearing, light-sheet microscopy, and digital image analysis with artificial intelligence. We look forward to a future where 3D histopathology expands our understanding of human pathophysiology and improves patient care through cross-disciplinary collaboration and innovation.

Next-Generation Morphometry for pathomics-data mining in histopathology.

Project description:Pathology diagnostics relies on the assessment of morphology by trained experts, which remains subjective and qualitative. Here we developed a framework for large-scale histomorphometry (FLASH) performing deep learning-based semantic segmentation and subsequent large-scale extraction of interpretable, quantitative, morphometric features in non-tumour kidney histology. We use two internal and three external, multi-centre cohorts to analyse over 1000 kidney biopsies and nephrectomies. By associating morphometric features with clinical parameters, we confirm previous concepts and reveal unexpected relations. We show that the extracted features are independent predictors of long-term clinical outcomes in IgA-nephropathy. We introduce single-structure morphometric analysis by applying techniques from single-cell transcriptomics, identifying distinct glomerular populations and morphometric phenotypes along a trajectory of disease progression. Our study provides a concept for Next-generation Morphometry (NGM), enabling comprehensive quantitative pathology data mining, i.e., pathomics.

Space Breeding: The Next-Generation Crops.

Project description:Since the beginning of space exploration, researchers have been exploring the role of microgravity, cosmic radiation, and other aspects of the space environment on plant growth and development. To create superior crop varieties and achieve noticeable success in the space environment, several types of research have been conducted thus far. Space-grown plants have been exposed to cosmic radiation and microgravity, which has led to the generation of crop varieties with diverse genotypes and phenotypes arising from different cellular, subcellular, genomic, chromosomal, and biochemical changes. DNA damage and chromosomal aberrations due to cosmic radiation are the major factors responsible for genetic polymorphism and the generation of crops with modified genetic combinations. These changes can be used to produce next-generation crop varieties capable of surviving diverse environmental conditions. This review aims to elucidate the detailed molecular mechanisms and genetic mutations found in plants used in recent space crop projects and how these can be applied in space breeding programmes in the future.

Three-dimensional broadband ground-plane cloak made of metamaterials.

Project description:Since invisibility cloaks were first suggested by transformation optics theory, there has been much work on the theoretical analysis and design of various types and a few experimental verifications at microwave and optical frequencies within two-dimensional limits. Here, we realize the first practical implementation of a fully 3D broadband and low-loss ground-plane cloak at microwave frequencies. The cloak, realized by drilling inhomogeneous holes in multi-layered dielectric plates, can conceal a 3D object located under a curved conducting plane from all viewing angles by imitating the reflection of a flat conducting plane. We also designed and realized, using non-resonant metamaterials, a high-gain lens antenna that can produce narrow-beam plane waves in the near-field region in a broad frequency band. The antenna constitutes the transmitter of the measurement system and is essential for the measurement of cloaking behaviour.

Next generation histology methods for three-dimensional imaging of fresh and archival human brain tissues.

Project description:Modern clearing techniques for the three-dimensional (3D) visualisation of neural tissue microstructure have been very effective when used on rodent brain but very few studies have utilised them on human brain material, mainly due to the inherent difficulties in processing post-mortem tissue. Here we develop a tissue clearing solution, OPTIClear, optimised for fresh and archival human brain tissue, including formalin-fixed paraffin-embedded material. In light of practical challenges with immunostaining in tissue clearing, we adapt the use of cresyl violet for visualisation of neurons in cleared tissue, with the potential for 3D quantification in regions of interest. Furthermore, we use lipophilic tracers for tracing of neuronal processes in post-mortem tissue, enabling the study of the morphology of human dendritic spines in 3D. The development of these different strategies for human tissue clearing has wide applicability and, we hope, will provide a baseline for further technique development.

Horizontal biases in rats' use of three-dimensional space.

Project description:Rodent spatial cognition studies allow links to be made between neural and behavioural phenomena, and much is now known about the encoding and use of horizontal space. However, the real world is three dimensional, providing cognitive challenges that have yet to be explored. Motivated by neural findings suggesting weaker encoding of vertical than horizontal space, we examined whether rats show a similar behavioural anisotropy when distributing their time freely between vertical and horizontal movements. We found that in two- or three-dimensional environments with a vertical dimension, rats showed a prioritization of horizontal over vertical movements in both foraging and detour tasks. In the foraging tasks, the animals executed more horizontal than vertical movements and adopted a "layer strategy" in which food was collected from one horizontal level before moving to the next. In the detour tasks, rats preferred the routes that allowed them to execute the horizontal leg first. We suggest three possible reasons for this behavioural bias. First, as suggested by Grobety and Schenk, it allows minimisation of energy expenditure, inasmuch as costly vertical movements are minimised. Second, it may be a manifestation of the temporal discounting of effort, in which animals value delayed effort as less costly than immediate effort. Finally, it may be that at the neural level rats encode the vertical dimension less precisely, and thus prefer to bias their movements in the more accurately encoded horizontal dimension. We suggest that all three factors are related, and all play a part.

Flat tori in three-dimensional space and convex integration.

Project description:It is well-known that the curvature tensor is an isometric invariant of C(2) Riemannian manifolds. This invariant is at the origin of the rigidity observed in Riemannian geometry. In the mid 1950s, Nash amazed the world mathematical community by showing that this rigidity breaks down in regularity C(1). This unexpected flexibility has many paradoxical consequences, one of them is the existence of C(1) isometric embeddings of flat tori into Euclidean three-dimensional space. In the 1970s and 1980s, M. Gromov, revisiting Nash's results introduced convex integration theory offering a general framework to solve this type of geometric problems. In this research, we convert convex integration theory into an algorithm that produces isometric maps of flat tori. We provide an implementation of a convex integration process leading to images of an embedding of a flat torus. The resulting surface reveals a C(1) fractal structure: Although the tangent plane is defined everywhere, the normal vector exhibits a fractal behavior. Isometric embeddings of flat tori may thus appear as a geometric occurrence of a structure that is simultaneously C(1) and fractal. Beyond these results, our implementation demonstrates that convex integration, a theory still confined to specialists, can produce computationally tractable solutions of partial differential relations.

Solution-processed two-dimensional materials for next-generation photovoltaics.

Project description:In the ever-increasing energy demand scenario, the development of novel photovoltaic (PV) technologies is considered to be one of the key solutions to fulfil the energy request. In this context, graphene and related two-dimensional (2D) materials (GRMs), including nonlayered 2D materials and 2D perovskites, as well as their hybrid systems, are emerging as promising candidates to drive innovation in PV technologies. The mechanical, thermal, and optoelectronic properties of GRMs can be exploited in different active components of solar cells to design next-generation devices. These components include front (transparent) and back conductive electrodes, charge transporting layers, and interconnecting/recombination layers, as well as photoactive layers. The production and processing of GRMs in the liquid phase, coupled with the ability to "on-demand" tune their optoelectronic properties exploiting wet-chemical functionalization, enable their effective integration in advanced PV devices through scalable, reliable, and inexpensive printing/coating processes. Herein, we review the progresses in the use of solution-processed 2D materials in organic solar cells, dye-sensitized solar cells, perovskite solar cells, quantum dot solar cells, and organic-inorganic hybrid solar cells, as well as in tandem systems. We first provide a brief introduction on the properties of 2D materials and their production methods by solution-processing routes. Then, we discuss the functionality of 2D materials for electrodes, photoactive layer components/additives, charge transporting layers, and interconnecting layers through figures of merit, which allow the performance of solar cells to be determined and compared with the state-of-the-art values. We finally outline the roadmap for the further exploitation of solution-processed 2D materials to boost the performance of PV devices.

Three-Dimensional Presentation of Tumor Histopathology: A Model Using Tongue Squamous Cell Carcinoma.

Project description:Medical imaging often presents objects in three-dimensional (3D) form to provide better visual understanding. In contrast, histopathology is typically presented as two-dimensional (2D). Our objective was to present the tumor dimensions in 3D by creating a 3D digital model of it and so demonstrate the location of the tumor and the histological slices within the surgical soft tissue resection specimen. We developed a novel method for modeling a tongue squamous cell carcinoma using commonly available instruments. We established our 3D-modeling method by recognizing and solving challenges that concern the selection of the direction of histological slices. Additional steps to standard handling included scanning the specimen prior to grossing and modeling the carcinoma, which required only a table scanner and modeling software. We present challenges and their solutions in modeling the resection specimen and its histological slices. We introduce a finished 3D model of a soft tissue resection specimen and the actual tumor as well as its histopathological grossing sites in 3D digital and printed form. Our novel method provides steps to create a digital model of soft tissue resection specimen and the tumor within. To our knowledge, this is the first attempt to present histopathological margins of a tongue tumor in 3D form, whereas previously, only 2D has been available. The creation of the 3D model does not call for predetermined grossing directions for the pathologist. In addition, it provides a crucial initiative to enhance oncological management. The method allows a better visual understanding of tumor margins, topography, and orientation. It thus provides a tool for an improved postoperative assessment and aids, for example, in the discussion of the need for additional surgery and adjuvant therapy.
