Fractal fronts of diffusion in microgravity.

ABSTRACT: Spatial scale invariance represents a remarkable feature of natural phenomena. A ubiquitous example is represented by miscible liquid phases undergoing diffusion. Theory and simulations predict that in the absence of gravity diffusion is characterized by long-ranged algebraic correlations. Experimental evidence of scale invariance generated by diffusion has been limited, because on Earth the development of long-range correlations is suppressed by gravity. Here we report experimental results obtained in microgravity during the flight of the FOTON M3 satellite. We find that during a diffusion process a dilute polymer solution exhibits scale-invariant concentration fluctuations with sizes ranging up to millimetres, and relaxation times as large as 1,000 s. The scale invariance is limited only by the finite size of the sample, in agreement with recent theoretical predictions. The presence of such fluctuations could possibly impact the growth of materials in microgravity.

Traveling and pinned fronts in bistable reaction-diffusion systems on networks.

Project description:Traveling fronts and stationary localized patterns in bistable reaction-diffusion systems have been broadly studied for classical continuous media and regular lattices. Analogs of such non-equilibrium patterns are also possible in networks. Here, we consider traveling and stationary patterns in bistable one-component systems on random Erdös-Rényi, scale-free and hierarchical tree networks. As revealed through numerical simulations, traveling fronts exist in network-organized systems. They represent waves of transition from one stable state into another, spreading over the entire network. The fronts can furthermore be pinned, thus forming stationary structures. While pinning of fronts has previously been considered for chains of diffusively coupled bistable elements, the network architecture brings about significant differences. An important role is played by the degree (the number of connections) of a node. For regular trees with a fixed branching factor, the pinning conditions are analytically determined. For large Erdös-Rényi and scale-free networks, the mean-field theory for stationary patterns is constructed.

Dynamic scaling for the growth of non-equilibrium fluctuations during thermophoretic diffusion in microgravity.

Project description:Diffusion processes are widespread in biological and chemical systems, where they play a fundamental role in the exchange of substances at the cellular level and in determining the rate of chemical reactions. Recently, the classical picture that portrays diffusion as random uncorrelated motion of molecules has been revised, when it was shown that giant non-equilibrium fluctuations develop during diffusion processes. Under microgravity conditions and at steady-state, non-equilibrium fluctuations exhibit scale invariance and their size is only limited by the boundaries of the system. In this work, we investigate the onset of non-equilibrium concentration fluctuations induced by thermophoretic diffusion in microgravity, a regime not accessible to analytical calculations but of great relevance for the understanding of several natural and technological processes. A combination of state of the art simulations and experiments allows us to attain a fully quantitative description of the development of fluctuations during transient diffusion in microgravity. Both experiments and simulations show that during the onset the fluctuations exhibit scale invariance at large wave vectors. In a broader range of wave vectors simulations predict a spinodal-like growth of fluctuations, where the amplitude and length-scale of the dominant mode are determined by the thickness of the diffuse layer.

Molecular crowding affects diffusion and binding of nuclear proteins in heterochromatin and reveals the fractal organization of chromatin.

Project description:The nucleus of eukaryotes is organized into functional compartments, the two most prominent being heterochromatin and nucleoli. These structures are highly enriched in DNA, proteins or RNA, and thus thought to be crowded. In vitro, molecular crowding induces volume exclusion, hinders diffusion and enhances association, but whether these effects are relevant in vivo remains unclear. Here, we establish that volume exclusion and diffusive hindrance occur in dense nuclear compartments by probing the diffusive behaviour of inert fluorescent tracers in living cells. We also demonstrate that chromatin-interacting proteins remain transiently trapped in heterochromatin due to crowding induced enhanced affinity. The kinetic signatures of these crowding consequences allow us to derive a fractal model of chromatin organization, which explains why the dynamics of soluble nuclear proteins are affected independently of their size. This model further shows that the fractal architecture differs between heterochromatin and euchromatin, and predicts that chromatin proteins use different target-search strategies in the two compartments. We propose that fractal crowding is a fundamental principle of nuclear organization, particularly of heterochromatin maintenance.

Graph fractal dimension and the structure of fractal networks.

Project description:Fractals are geometric objects that are self-similar at different scales and whose geometric dimensions differ from so-called fractal dimensions. Fractals describe complex continuous structures in nature. Although indications of self-similarity and fractality of complex networks has been previously observed, it is challenging to adapt the machinery from the theory of fractality of continuous objects to discrete objects such as networks. In this article, we identify and study fractal networks using the innate methods of graph theory and combinatorics. We establish analogues of topological (Lebesgue) and fractal (Hausdorff) dimensions for graphs and demonstrate that they are naturally related to known graph-theoretical characteristics: rank dimension and product dimension. Our approach reveals how self-similarity and fractality of a network are defined by a pattern of overlaps between densely connected network communities. It allows us to identify fractal graphs, explore the relations between graph fractality, graph colourings and graph descriptive complexity, and analyse the fractality of several classes of graphs and network models, as well as of a number of real-life networks. We demonstrate the application of our framework in evolutionary biology and virology by analysing networks of viral strains sampled at different stages of evolution inside their hosts. Our methodology revealed gradual self-organization of intra-host viral populations over the course of infection and their adaptation to the host environment. The obtained results lay a foundation for studying fractal properties of complex networks using combinatorial methods and algorithms.

Revisiting the myths of protein interior: studying proteins with mass-fractal hydrophobicity-fractal and polarizability-fractal dimensions.

Project description:A robust marker to describe mass, hydrophobicity and polarizability distribution holds the key to deciphering structural and folding constraints within proteins. Since each of these distributions is inhomogeneous in nature, the construct should be sensitive in describing the patterns therein. We show, for the first time, that the hydrophobicity and polarizability distributions in protein interior follow fractal scaling. It is found that (barring 'all-alpha') all the major structural classes of proteins have an amount of unused hydrophobicity left in them. This amount of untapped hydrophobicity is observed to be greater in thermophilic proteins, than that in their (structurally aligned) mesophilic counterparts. 'All-beta'(thermophilic, mesophilic alike) proteins are found to have maximum amount of unused hydrophobicity, while 'all-alpha' proteins have been found to have minimum polarizability. A non-trivial dependency is observed between dielectric constant and hydrophobicity distributions within (alpha+beta) and 'all-alpha' proteins, whereas absolutely no dependency is found between them in the 'all-beta' class. This study proves that proteins are not as optimally packed as they are supposed to be. It is also proved that origin of alpha-helices are possibly not hydrophobic but electrostatic; whereas beta-sheets are predominantly hydrophobic in nature. Significance of this study lies in protein engineering studies; because it quantifies the extent of packing that ensures protein functionality. It shows that myths regarding protein interior organization might obfuscate our knowledge of actual reality. However, if the later is studied with a robust marker of strong mathematical basis, unknown correlations can still be unearthed; which help us to understand the nature of hydrophobicity, causality behind protein folding, and the importance of anisotropic electrostatics in stabilizing a highly complex structure named 'proteins'.

Fractal nematic colloids.

Project description:Fractals are remarkable examples of self-similarity where a structure or dynamic pattern is repeated over multiple spatial or time scales. However, little is known about how fractal stimuli such as fractal surfaces interact with their local environment if it exhibits order. Here we show geometry-induced formation of fractal defect states in Koch nematic colloids, exhibiting fractal self-similarity better than 90% over three orders of magnitude in the length scales, from micrometers to nanometres. We produce polymer Koch-shaped hollow colloidal prisms of three successive fractal iterations by direct laser writing, and characterize their coupling with the nematic by polarization microscopy and numerical modelling. Explicit generation of topological defect pairs is found, with the number of defects following exponential-law dependence and reaching few 100 already at fractal iteration four. This work demonstrates a route for generation of fractal topological defect states in responsive soft matter.

Osteoclasts and Microgravity.

Project description:Astronauts are at risk of losing 1.0% to 1.5% of their bone mass for every month they spend in space despite their adherence to diets and exercise regimens designed to protect their musculoskeletal systems. This loss is the result of microgravity-related impairment of osteocyte and osteoblast function and the consequent upregulation of osteoclast-mediated bone resorption. This review describes the ontogeny of osteoclast hematopoietic stem cells and the contributions macrophage colony stimulating factor, receptor activator of the nuclear factor-kappa B ligand, and the calcineurin pathways make in osteoclast differentiation and provides details of bone formation, the osteoclast cytoskeleton, the immune regulation of osteoclasts, and osteoclast mechanotransduction on Earth, in space, and under conditions of simulated microgravity. The article discusses the need to better understand how osteoclasts are able to function in zero gravity and reviews current and prospective therapies that may be used to treat osteoclast-mediated bone disease.

An analysis of COVID-19 spread based on fractal interpolation and fractal dimension

Project description:Highlights • Epidemic curves can be approached from a fractal interpolation point of view.• Looking at the Covid-19 epidemic curves from a fractal point of view might benefit the medical community to understand better the dynamics and evolution of the pandemic.• Fractal interpolation of data regarding Covid-19 can help retrieve missing pieces of information due to limited testing.• Analyzing maps of the spreading of Covid-19 in different countries from a fractal dimension point of view can be a useful tool in assessing the complexity of the pandemic on the territory of a country. The present paper proposes a reconstruction of the epidemic curves from the fractal interpolation point of view. Looking at the epidemic curves as fractal structures might be an efficient way to retrieve missing pieces of information due to insufficient testing and predict the evolution of the disease. A fractal approach of the epidemic curve can contribute to the assessment and modeling of other epidemics. On the other hand, we have considered the spread of the epidemic in countries like Romania, Italy, Spain, and Germany and analyzed the spread of the disease in those countries based on their fractal dimension.

Emerging predictable features of replicated biological invasion fronts.

Project description:Biological dispersal shapes species' distribution and affects their coexistence. The spread of organisms governs the dynamics of invasive species, the spread of pathogens, and the shifts in species ranges due to climate or environmental change. Despite its relevance for fundamental ecological processes, however, replicated experimentation on biological dispersal is lacking, and current assessments point at inherent limitations to predictability, even in the simplest ecological settings. In contrast, we show, by replicated experimentation on the spread of the ciliate Tetrahymena sp. in linear landscapes, that information on local unconstrained movement and reproduction allows us to predict reliably the existence and speed of traveling waves of invasion at the macroscopic scale. Furthermore, a theoretical approach introducing demographic stochasticity in the Fisher-Kolmogorov framework of reaction-diffusion processes captures the observed fluctuations in range expansions. Therefore, predictability of the key features of biological dispersal overcomes the inherent biological stochasticity. Our results establish a causal link from the short-term individual level to the long-term, broad-scale population patterns and may be generalized, possibly providing a general predictive framework for biological invasions in natural environments.

The equation of motion for supershear frictional rupture fronts.

Project description:The rupture fronts that mediate the onset of frictional sliding may propagate at speeds below the Rayleigh wave speed or may surpass the shear wave speed and approach the longitudinal wave speed. While the conditions for the transition from sub-Rayleigh to supershear propagation have been studied extensively, little is known about what dictates supershear rupture speeds and how the interplay between the stresses that drive propagation and interface properties that resist motion affects them. By combining laboratory experiments and numerical simulations that reflect natural earthquakes, we find that supershear rupture propagation speeds can be predicted and described by a fracture mechanics-based equation of motion. This equation of motion quantitatively predicts rupture speeds, with the velocity selection dictated by the interface properties and stress. Our results reveal a critical rupture length, analogous to Griffith's length for sub-Rayleigh cracks, below which supershear propagation is impossible. Above this critical length, supershear ruptures can exist, once excited, even for extremely low preexisting stress levels. These results significantly improve our fundamental understanding of what governs the speed of supershear earthquakes, with direct and important implications for interpreting their unique supershear seismic radiation patterns.
