Semiparametric Stochastic Modeling of the Rate Function in Longitudinal Studies.

ABSTRACT: In longitudinal biomedical studies, there is often interest in the rate functions, which describe the functional rates of change of biomarker profiles. This paper proposes a semiparametric approach to model these functions as the realizations of stochastic processes defined by stochastic differential equations. These processes are dependent on the covariates of interest and vary around a specified parametric function. An efficient Markov chain Monte Carlo algorithm is developed for inference. The proposed method is compared with several existing methods in terms of goodness-of-fit and more importantly the ability to forecast future functional data in a simulation study. The proposed methodology is applied to prostate-specific antigen profiles for illustration. Supplementary materials for this paper are available online.

Semiparametric variance components models for genetic studies with longitudinal phenotypes.

Project description:In a family-based genetic study such as the Framingham Heart Study (FHS), longitudinal trait measurements are recorded on subjects collected from families. Observations on subjects from the same family are correlated due to shared genetic composition or environmental factors such as diet. The data have a 3-level structure with measurements nested in subjects and subjects nested in families. We propose a semiparametric variance components model to describe phenotype observed at a time point as the sum of a nonparametric population mean function, a nonparametric random quantitative trait locus (QTL) effect, a shared environmental effect, a residual random polygenic effect and measurement error. One feature of the model is that we do not assume a parametric functional form of the age-dependent QTL effect, and we use penalized spline-based method to fit the model. We obtain nonparametric estimation of the QTL heritability defined as the ratio of the QTL variance to the total phenotypic variance. We use simulation studies to investigate performance of the proposed methods and apply these methods to the FHS systolic blood pressure data to estimate age-specific QTL effect at 62cM on chromosome 17.

Flexible semiparametric analysis of longitudinal genetic studies by reduced rank smoothing.

Project description:In family-based longitudinal genetic studies, investigators collect repeated measurements on a trait that changes with time along with genetic markers. Since repeated measurements are nested within subjects and subjects are nested within families, both the subject-level and measurement-level correlations must be taken into account in the statistical analysis to achieve more accurate estimation. In such studies, the primary interests include to test for quantitative trait locus (QTL) effect, and to estimate age-specific QTL effect and residual polygenic heritability function. We propose flexible semiparametric models along with their statistical estimation and hypothesis testing procedures for longitudinal genetic designs. We employ penalized splines to estimate nonparametric functions in the models. We find that misspecifying the baseline function or the genetic effect function in a parametric analysis may lead to substantially inflated or highly conservative type I error rate on testing and large mean squared error on estimation. We apply the proposed approaches to examine age-specific effects of genetic variants reported in a recent genome-wide association study of blood pressure collected in the Framingham Heart Study.

A Semiparametric Bayesian Approach to Dropout in Longitudinal Studies with Auxiliary Covariates.

Project description:We develop a semiparametric Bayesian approach to missing outcome data in longitudinal studies in the presence of auxiliary covariates. We consider a joint model for the full data response, missingness and auxiliary covariates. We include auxiliary covariates to "move" the missingness "closer" to missing at random (MAR). In particular, we specify a semiparametric Bayesian model for the observed data via Gaussian process priors and Bayesian additive regression trees. These model specifications allow us to capture non-linear and non-additive effects, in contrast to existing parametric methods. We then separately specify the conditional distribution of the missing data response given the observed data response, missingness and auxiliary covariates (i.e. the extrapolation distribution) using identifying restrictions. We introduce meaningful sensitivity parameters that allow for a simple sensitivity analysis. Informative priors on those sensitivity parameters can be elicited from subject-matter experts. We use Monte Carlo integration to compute the full data estimands. Performance of our approach is assessed using simulated datasets. Our methodology is motivated by, and applied to, data from a clinical trial on treatments for schizophrenia.

Semiparametric modelling of two-component mixtures with stochastic dominance.

Project description:In this work, we studied a two-component mixture model with stochastic dominance constraint, a model arising naturally from many genetic studies. To model the stochastic dominance, we proposed a semiparametric modelling of the log of density ratio. More specifically, when the log of the ratio of two component densities is in a linear regression form, the stochastic dominance is immediately satisfied. For the resulting semiparametric mixture model, we proposed two estimators, maximum empirical likelihood estimator (MELE) and minimum Hellinger distance estimator (MHDE), and investigated their asymptotic properties such as consistency and normality. In addition, to test the validity of the proposed semiparametric model, we developed Kolmogorov-Smirnov type tests based on the two estimators. The finite-sample performance, in terms of both efficiency and robustness, of the two estimators and the tests were examined and compared via both thorough Monte Carlo simulation studies and real data analysis.Supplementary informationThe online version contains supplementary material available at 10.1007/s10463-022-00835-5.

Semiparametric Estimation of Longitudinal Medical Cost Trajectory.

Project description:Estimating the average monthly medical costs from disease diagnosis to a terminal event such as death for an incident cohort of patients is a topic of immense interest to researchers in health policy and health economics because patterns of average monthly costs over time reveal how medical costs vary across phases of care. The statistical challenges to estimating monthly medical costs longitudinally are multifold; the longitudinal cost trajectory (formed by plotting the average monthly costs from diagnosis to the terminal event) is likely to be nonlinear, with its shape depending on the time of the terminal event, which can be subject to right censoring. The goal of this paper is to tackle this statistically challenging topic by estimating the conditional mean cost at any month t given the time of the terminal event s. The longitudinal cost trajectories with different terminal event times form a bivariate surface of t and s, under the constraint t ? s. We propose to estimate this surface using bivariate penalized splines in an Expectation-Maximization algorithm that treats the censored terminal event times as missing data. We evaluate the proposed model and estimation method in simulations and apply the method to the medical cost data of an incident cohort of stage IV breast cancer patients from the Surveillance, Epidemiology and End Results-Medicare Linked Database.

A Bayesian semiparametric approach for incorporating longitudinal information on exposure history for inference in case-control studies.

Project description:In a typical case-control study, exposure information is collected at a single time point for the cases and controls. However, case-control studies are often embedded in existing cohort studies containing a wealth of longitudinal exposure history about the participants. Recent medical studies have indicated that incorporating past exposure history, or a constructed summary measure of cumulative exposure derived from the past exposure history, when available, may lead to more precise and clinically meaningful estimates of the disease risk. In this article, we propose a flexible Bayesian semiparametric approach to model the longitudinal exposure profiles of the cases and controls and then use measures of cumulative exposure based on a weighted integral of this trajectory in the final disease risk model. The estimation is done via a joint likelihood. In the construction of the cumulative exposure summary, we introduce an influence function, a smooth function of time to characterize the association pattern of the exposure profile on the disease status with different time windows potentially having differential influence/weights. This enables us to analyze how the present disease status of a subject is influenced by his/her past exposure history conditional on the current ones. The joint likelihood formulation allows us to properly account for uncertainties associated with both stages of the estimation process in an integrated manner. Analysis is carried out in a hierarchical Bayesian framework using reversible jump Markov chain Monte Carlo algorithms. The proposed methodology is motivated by, and applied to a case-control study of prostate cancer where longitudinal biomarker information is available for the cases and controls.

A Bayesian semiparametric survival model with longitudinal markers.

Project description:We consider inference for data from a clinical trial of treatments for metastatic prostate cancer. Patients joined the trial with diverse prior treatment histories. The resulting heterogeneous patient population gives rise to challenging statistical inference problems when trying to predict time to progression on different treatment arms. Inference is further complicated by the need to include a longitudinal marker as a covariate. To address these challenges, we develop a semiparametric model for joint inference of longitudinal data and an event time. The proposed approach includes the possibility of cure for some patients. The event time distribution is based on a nonparametric Pólya tree prior. For the longitudinal data we assume a mixed effects model. Incorporating a regression on covariates in a nonparametric event time model in general, and for a Pólya tree model in particular, is a challenging problem. We exploit the fact that the covariate itself is a random variable. We achieve an implementation of the desired regression by factoring the joint model for the event time and the longitudinal outcome into a marginal model for the event time and a regression of the longitudinal outcomes on the event time, i.e., we implicitly model the desired regression by modeling the reverse conditional distribution.

Semiparametric Bayes local additive models for longitudinal data.

Project description:In longitudinal data analysis, there is great interest in assessing the impact of predictors on the time-varying trajectory in a response variable. In such settings, an important issue is to account for heterogeneity in the shape of the trajectory among subjects, while allowing the impact of the predictors to vary across subjects. We propose a flexible semiparametric Bayes approach for addressing this issue relying on a local partition process prior, which allows flexible local borrowing of information across subjects. Local hypothesis testing and credible bands are developed for the identification of time windows across which a predictor has a significant impact, while adjusting for multiple comparisons. Posterior computation proceeds via an efficient MCMC algorithm using the exact block Gibbs sampler. The methods are assessed using simulation studies and applied to a yeast cell-cycle gene expression data set.

Modeling Temporal Biomarkers With Semiparametric Nonlinear Dynamical Systems.

Project description:Dynamical systems based on differential equations are useful for modeling the temporal evolution of biomarkers. These systems can characterize the temporal patterns of biomarkers and inform the detection of interactions among biomarkers. Existing statistical methods for dynamical systems mostly target single time-course data based on a linear model or generalized additive model. Hence, they cannot adequately capture the complex interactions among biomarkers; neither can they take into account the heterogeneity between systems or subjects. in this work, we propose a semiparametric dynamical system based on multi-index models for multiple subjects time-course data. Our model accounts for between-subject heterogeneity by introducing system-level or subject-level covariates to dynamic systems, and it allows for nonlinear relationship and interaction between the combined biomarkers and the temporal rate of each biomarker. For estimation and inference, we consider a two-step procedure based on integral equations from the proposed model. We propose an algorithm that iterates between the estimation of the link function through splines and the estimation of index parameters and that allows for regularization to achieve sparsity. We prove model identifiability and derive the asymptotic properties of the estimated model parameters. A benefit of our approach is to pool information from multiple subjects to identify the interaction among biomarkers. We apply the method to analyze electroencephalogram (EEG) data for patients affected by alcohol dependence. The results reveal new insight on patients' brain activities and demonstrate differential interaction patterns in patients compared to health control subjects.

Semiparametric regression modeling of the global percentile outcome.

Project description:When no single outcome is sufficient to capture the multidimensional impairments of a disease, investigators often rely on multiple outcomes for comprehensive assessment of global disease status. Methods for assessing covariate effects on global disease status include the composite outcome and global test procedures. One global test procedure is the O'Brien's rank-sum test, which combines information from multiple outcomes using a global rank-sum score. However, existing methods for the global rank-sum do not lend themselves to regression modeling. We consider sensible regression strategies for the global percentile outcome (GPO), under the transformed linear model and the monotonic index model. Posing minimal assumptions, we develop estimation and inference procedures that account for the special features of the GPO. Asymptotics are established using U-statistic and U-process techniques. We illustrate the practical utilities of the proposed methods via extensive simulations and application to a Parkinson's disease study.
