Revision of the Maddenia clade of Prunus (Rosaceae).

ABSTRACT: The Maddenia clade of Prunus L. is monographed based on herbarium and field studies. Four species are currently accepted in this group: Prunus himalayana J.Wen, Prunus hypoleuca (Koehne) J.Wen, Prunus hypoxantha (Koehne) J.Wen, and Prunus gongshanensis J.Wen, with the last described herein as a new species. Maddenia fujianensis Y.T.Chang and Maddenia incisoserrata T.T.Yü & T.C.Ku are treated as synonyms of Prunus hypoleuca.

The chloroplast genome of Prunus dielsiana (Rosaceae).

Project description:Recent sequencing technology helps analyze genome-level aberrance between wild species and highly domesticated cultivars by producing high-quality genomes. Herein, we established the complete chloroplast genome of Prunus dielsiana to lay a foundation in the future genetic comparison and modification. The chloroplast genome was 158,005?bp in length, with a large single-copy (LSC) region of 86,012?bp and a small single-copy (SSC) region of 19,121?bp, separated by two inverted repeat (IRs) regions of 26,436?bp. A total of 124 CDSs , 37 tRNA genes, and 8 rRNA genes were found. The overall GC content was 36.70%, and GC percentages ranged from 30.20 to 42.53% throughout LSC, IRs, and SSC regions. Phylogenetic analysis showed that P. dielsiana displayed a kinship to Prunus campanulata with the subsection Cerasus nested inside Prunus. This announcement of the P. dielsiana chloroplast genome sequence may provide insight into the interspecific natural hybridization in subg. Cerasus.

Isolation and characterization of microsatellite loci for Prunus mongolica (Rosaceae).

Project description:Premise of the Study:Microsatellite primers were developed in Prunus mongolica (Rosaceae), a relict flora endemic in arid areas of the Asian interior, to investigate the genetic diversity, phylogeography, population structure, and history of the species. Methods and Results:Fifty-one microsatellite loci, including di-, tri-, and tetranucelotide repeats, were identified using transcriptome sequencing and bioinformatic screening. The number of alleles ranged from seven to 11 and the levels of observed and expected heterozygosity ranged from 0.545 to 1.000 and 0.600 to 0.989, respectively. Most of the primers also amplified in a group of congeneric species (P. triloba, P. davidiana, P. persica, P. cerasifera, and P. serrulata). Conclusions:This set of microsatellite loci is useful for studying the genetic diversity of P. mongolica. In addition, they can also be used to investigate the population structure, phylogeography, and landscape genetic patterns of congeneric species.

Development and characterization of microsatellite markers in Prunus sibirica (Rosaceae).

Project description:Microsatellite loci were developed for Prunus sibirica to investigate genetic diversity, population genetic structure, and marker-assisted selection of late-blooming cultivars in the breeding of P. sibirica. • Using a magnetic bead enrichment strategy, 19 primer pairs were developed and characterized across 40 individuals from three P. sibirica wild populations and six individuals of P. armeniaca. The number of alleles per locus varied from three to 11 and the observed and expected heterozygosities ranged from 0.063 to 0.917 and 0.295 to 0.876, respectively, in the three P. sibirica wild populations. All primer pairs could be successfully amplified in six individuals of P. armeniaca. • These microsatellite primer pairs should be useful for population genetics, germplasm identification, and marker-assisted selection in the breeding of P. sibirica and related species.

Complete Chloroplast Genome Sequence Of Prunus Davidiana (Rosaceae).

Project description:Prunus davidiana is a Chinese wild peach species belonging to the family Rosaceae. In this study, we first assembled the complete chloroplast (cp) genome of P. davidiana by Illumina paired-end reads data, then carried out phylogenetic analysis. The P. davidiana cp genome was 158,055 bp, containing a large single copy region (LSC) of 86,248 bp and a small single copy region (SSC) of 19,047 bp separated by a pair of inverted repeats (IRs) of 26,380 bp. The cp genome contained 131 genes, including 86 protein-coding genes, 37 transfer RNA (tRNA) genes and 8 ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that P. davidiana is closely related to P. mongolica.

Microsatellite marker development for the coastal dune shrub Prunus maritima (Rosaceae).

Project description:• Microsatellite primers were developed in the beach plum, Prunus maritima, to investigate the genetic composition of remaining populations in need of conservation and, in future studies, to determine its relation to P. maritima var. gravesii. • Fourteen primer pairs were identified and tested in four populations throughout the species' geographic range. Of these 14 loci, 12 were shown to be polymorphic among a total of 60 P. maritima individuals sampled (15 individuals sampled from four populations). Among the polymorphic loci, the number of alleles ranged from two to 10 and observed heterozygosity of loci ranged from 0.07 to 0.93 among specimens tested. • These microsatellites will be useful in evaluating the population genetic composition of P. maritima and in developing approaches for further conservation and management of this species within the endangered coastal dune ecosystem of the northeastern United States.

The complete chloroplast genome of Prunus campanulata 'Fugui' (Rosaceae).

Project description:Prunus campanulata 'Fugui' is newly bred cultivar. Here, we report its complete chloroplast genome. The length of the P. campanulata 'Fugui' chloroplast genome is 157,948 bp, with a large single-copy region of 85,948 bp, a small single-copy region of 19,128 bp and a pair of inverted repeat regions of 26,436 bp each. The genome contains 90 protein-coding genes, 65 transfer RNA genes and 9 ribosomal RNA genes. In addition, the genome contains 67 simple sequence repeats. Phylogenetic analysis revealed that P. campanulata 'Fugui' is genetically related to previously reported P. campanulata.

A revision of the Solanum elaeagnifolium clade (Elaeagnifolium clade; subgenus Leptostemonum, Solanaceae).

Project description:The Solanum elaeagnifolium clade (Elaeagnifolium clade) contains five species of small, often rhizomatous, shrubs from deserts and dry forests in North and South America. Members of the clade were previously classified in sections Leprophora, Nycterium and Lathyrocarpum, and were not thought to be closely related. The group is sister to the species-rich monophyletic Old World clade of spiny solanums. The species of the group have an amphitropical distribution, with three species in Mexico and the southwestern United States and three species in Argentina. Solanum elaeagnifolium occurs in both North and South America, and is a noxious invasive weed in dry areas worldwide. Members of the group are highly variable morphologically, and this variability has led to much synonymy, particularly in the widespread S. elaeagnifolium. We here review the taxonomic history, morphology, relationships and ecology of these species and provide keys for their identification, descriptions, full synonymy (including designations of lectotypes) and nomenclatural notes. Illustrations, distribution maps and preliminary conservation assessments are provided for all species.

Project description:Prunus glandulosa Thunb. is an ornamental species in the genus Prunus (Rosaceae) mainly distributed in eastern China. It is often cultivated in gardens, roadsides, or shrub clusters. It looks like a cherry but resembles to prunes as well. We obtained the complete chloroplast genome of P. glandulosa using next-generation sequencing technology. The chloroplast genome is 158.078 bp in length with typical tetrad structure. It includes two copies of inverted repeats (IRs, 26.385 bp), a large single copy (LSC, 86.269 bp) and a small single copy (SSC, 19.039 bp). The total GC content is 36.7%, including 85 protein-coding genes (PCGs), 36 transfer RNA genes (tRNA), and eight ribosomal RNA genes (rRNA). The maximum-likelihood phylogeny using the full length of chloroplast genomes indicates that P. glandulosa is closer to prunes than to cherries.

Project description:Prunus cerasifera Ehrh. 'Pissardii', is a widespread ornamental and fruit tree. Here, we reported the complete chloroplast (cp) genome of P. cerasifera 'Pissardii' (GenBank accession number: MN418903). The total cp genome is 157,952?bp in length, displayed a typical quadripartite structure, including a large single copy region (LSC) of 86,286?bp and a small single copy region (SSC) of 18,926?bp, which are separated by a pair of inverted repeat (IR) regions of 26,370?bp. The overall guanine-cytosine (GC) content of the genome sequence is 36.7%. The cp genome encodes 134 unique genes, including 84 protein-coding genes, 42 tRNA genes, and 8 rRNA genes. Phylogenetic analysis of 27 chloroplast genomes showed that P. cerasifera 'Pissardii' was closely related to P. humilis in Rosaceae.
