Project description:Coconut (Cocos nucifera L.), a member of the palm family (Arecaceae), is one of the most economically important crops in tropics, serving as an important source of food, drink, fuel, medicine, and construction material. Here we report an assembly of the coconut (C. nucifera, Oman local Tall cultivar) mitochondrial (mt) genome based on next-generation sequencing data. This genome, 678,653bp in length and 45.5% in GC content, encodes 72 proteins, 9 pseudogenes, 23 tRNAs, and 3 ribosomal RNAs. Within the assembly, we find that the chloroplast (cp) derived regions account for 5.07% of the total assembly length, including 13 proteins, 2 pseudogenes, and 11 tRNAs. The mt genome has a relatively large fraction of repeat content (17.26%), including both forward (tandem) and inverted (palindromic) repeats. Sequence variation analysis shows that the Ti/Tv ratio of the mt genome is lower as compared to that of the nuclear genome and neutral expectation. By combining public RNA-Seq data for coconut, we identify 734 RNA editing sites supported by at least two datasets. In summary, our data provides the second complete mt genome sequence in the family Arecaceae, essential for further investigations on mitochondrial biology of seed plants.

Project description:In the present study, we determined complete mitogenome of Brontispa longissima, the first for the tribe Cryptonychini. This mitochondrial genome contains 15,696 bp, with an A+T content of 72.2% (GenBank accession no. MN052901). All of the 22 tRNA genes displayed a typical clover-leaf structure, with the exception of tRNASer (TCT). 12 PCGs were initiated by ATN codons, and ND1 started with TTG. Eight PCGs used the typical stop codon 'TAA' and 'TGA', while five PCGs terminated with incomplete stop codons "T". Phylogenetic analyses performed using the mitogenomes for the B. longissima and other seven species from subfamily Cassidinae.

Project description:Coconut, a member of the palm family (Arecaceae), is one of the most economically important trees used by mankind. Despite its diverse morphology, coconut is recognized taxonomically as only a single species (Cocos nucifera L.). There are two major coconut varieties, tall and dwarf, the latter of which displays traits resulting from selection by humans. We report here the complete chloroplast (cp) genome of a dwarf coconut plant, and describe the gene content and organization, inverted repeat fluctuations, repeated sequence structure, and occurrence of RNA editing. Phylogenetic relationships of monocots were inferred based on 47 chloroplast protein-coding genes. Potential nodes for events of gene duplication and pseudogenization related to inverted repeat fluctuation were mapped onto the tree using parsimony criteria. We compare our findings with those from other palm species for which complete cp genome sequences are available.

Project description:Coconut palm (Cocos nucifera,2n = 32), a member of genus Cocos and family Arecaceae (Palmaceae), is an important tropical fruit and oil crop. Currently, coconut palm is cultivated in 93 countries, including Central and South America, East and West Africa, Southeast Asia and the Pacific Islands, with a total growth area of more than 12 million hectares [1]. Coconut palm is generally classified into 2 main categories: "Tall" (flowering 8-10 years after planting) and "Dwarf" (flowering 4-6 years after planting), based on morphological characteristics and breeding habits. This Palmae species has a long growth period before reproductive years, which hinders conventional breeding progress. In spite of initial successes, improvements made by conventional breeding have been very slow. In the present study, we obtained de novo sequences of the Cocos nucifera genome: a major genomic resource that could be used to facilitate molecular breeding in Cocos nucifera and accelerate the breeding process in this important crop. A total of 419.67 gigabases (Gb) of raw reads were generated by the Illumina HiSeq 2000 platform using a series of paired-end and mate-pair libraries, covering the predicted Cocos nucifera genome length (2.42 Gb, variety "Hainan Tall") to an estimated ×173.32 read depth. A total scaffold length of 2.20 Gb was generated (N50 = 418 Kb), representing 90.91% of the genome. The coconut genome was predicted to harbor 28 039 protein-coding genes, which is less than in Phoenix dactylifera (PDK30: 28 889), Phoenix dactylifera (DPV01: 41 660), and Elaeis guineensis (EG5: 34 802). BUSCO evaluation demonstrated that the obtained scaffold sequences covered 90.8% of the coconut genome and that the genome annotation was 74.1% complete. Genome annotation results revealed that 72.75% of the coconut genome consisted of transposable elements, of which long-terminal repeat retrotransposons elements (LTRs) accounted for the largest proportion (92.23%). Comparative analysis of the antiporter gene family and ion channel gene families between C. nucifera and Arabidopsis thaliana indicated that significant gene expansion may have occurred in the coconut involving Na+/H+ antiporter, carnitine/acylcarnitine translocase, potassium-dependent sodium-calcium exchanger, and potassium channel genes. Despite its agronomic importance, C. nucifera is still under-studied. In this report, we present a draft genome of C. nucifera and provide genomic information that will facilitate future functional genomics and molecular-assisted breeding in this crop species.

Project description:During the fruit sample preparation process, coconut fruits classified under the tall coconut variety in their post-harvest period are considered the subject of this article. All samples are pre-classified by local farmers and experts into three maturity levels; premature, mature, and overmature. Each coconut underwent the synchronized tapping and recording process using developed hardware and software. The analog recordings are then converted into digital signals. Sampled frequency and amplitude in discrete-time signals of each sample went through a quantization process. The data presented in this article provides the general differentiation of the coconuts according to their maturity levels through their acoustic properties. This dataset can also be useful in creating an advanced and intelligent classification system of fruits through machine learning and deep learning techniques.

Project description:The Taiwanese species of the genus Paridea Baly, 1886, are revised. Two new species, Paridea (Semacia) houjayi sp. n. and P. (S.) kaoi sp. n. are described. Both were confused previously with P. (S.) sexmaculata (Laboissière, 1930) and P. (S.) angulicollis (Motschulsky, 1854) respectively. Paridea (P.) sauteri (Chûjô, 1935) and P. (P.) taiwana (Chûjô, 1935) are removed from synonymy with P. (P.) sinensis Laboissière, 1930. The synonymy of Paraulaca flavipennis Chûjô, 1935 with Paridea (Paridea) testacea Gressitt & Kimoto, 1963 is supported. Paridea (Semacia) nigrimarginata Yang, 1991 is regarded as a junior synonym of P. (S.) angulicollis and excluded from the Taiwan fauna. Lectotypes are designated for Paraulaca costata Chûjô, 1935, P. flavipennis Chûjô, 1935, P. taiwana Chûjô, 1935, Semacia nipponensis Laboissière, 1930, and Paridea sinensis Laboissière, 1930.

Project description:The coconut is an important economic crop in the Philippines which currently ranks as the world's second largest producer. This study characterised and identified endophytes from coconut tissue culture in order to gain an initial understanding of their potential uses as sources of bioproducts. The isolates were evaluated using morphological, biochemical and molecular methods. Gram staining results revealed that four out of five bacteria isolated were Gram positive. Isolate CEB 1 fermented all three sugars in the Triple Sugar Iron Test while the other four did not. 16S rDNA gene fragments were amplified from genomic DNA using the universal primers 16F27 and 16R1542. The 16S rDNA sequence were found to be homologous to Bacillus subtilis and Pantoea dispersa. Phylogenetic analyses showed significant clustering of bacterial isolates together with archived DNA of B. subtilis and P. dispersa. All isolated bacteria matched the characteristics of their molecular homologies. Isolate CEB 5, identified as B. subtilis, produced red pigments which are possibly pulcherrimin. Literature reports that pulcherrimin possesses antimicrobial activity against yeast species, microscopic fungi, and postharvest pathogens. P. dispera, on the other hand, has been reported to convert insoluble phosphorus into soluble form to enable plants to take up more phosphorus. Determination of the bioactivities of endophytes reported in this study may enable the discovery of novel bioproducts.

Project description:Downesia species are leaf-mining beetles mainly feed on Poaceae plants in the tropical and subtropical areas in Asia. In this study, we firstly sequenced and reported the complete mitochondrial genome for the genus. The complete mitogenome of Downesia tarsata is 18,557 bp in length, including 13 protein-coding genes (PCG), 22 transfer RNA (tRNA), two ribosomal RNA (rRNA), and one AT-rich region. Phylogenomic analysis indicated that D. tarsata is closely related to Agonita chinensis, and the two species belong to the same tribe of Gonophorini. The complete mitochondrial genome of D. tarsata could help clarify the phylogenetic relationship among Cassidinae species.

Project description:The diversity and genetic relationships among two accessions of tall coconut palms collected in Brazil and seven accessions introduced from different geographic regions of the world were analyzed using 25 microsatellite primers, 19 of which were polymorphic and detected between 4 and 10 alleles per locus, with an average of 6.57. The observed and expected heterozygosity ranged from 0.25 and 0.40 in the Rennell Islands Tall (RIT) accession to 0.54 and 0.62 in the Polynesian Tall (PYT) accession. The analysis of genetic structure resulted in the formation of five distinct groups. The first group was formed by the accessions Brazilian Tall-Praia do Forte (BRTPF), Brazilian Tall-Merepe (BRTMe) and West African Tall (WAT); the second group consisted of Malaysian Tall (MLT); the third group of RIT; the fourth group of Vanuatu Tall (VTT); and the fifth group of Rotuman Tall (RTMT), Tonga Tall (TONT) and PYT. The dendrogram based on the nearest-neighbor method detected the formation of two main groups and five subgroups, indicating that the genetic relationships of the accessions are based on their geographic regions of origin. The analyses revealed genetic relationships between the accessions collected in Brazil and the accession from Africa, and among palms from South East Asia and the South Pacific, confirming the common origin of these accessions. The information obtained in this study can guide decisions on germplasm conservation activities and the efficient selection of genetically divergent parents for use in coconut breeding programs in Brazil, which are attempting to select for disease resistance, mainly to lethal yellowing, among other characteristics.

Project description:Phytophthora spp. is an oomycetes pathogen which causes serious damage to a wide range of crops. Bud rot disease of coconut palm, caused by P. palmivora, causes huge economic losses since it cannot be detected at an early stage. Utilizing dual RNA-sequencing (RNA-seq), we have simultaneously investigated the gene expression patterns in both, the infecting oomycete (P. palmivora) and infected host (coconut leaflets). Samples were collected at three time points viz., 12, 24 and 36 h, from both infected and uninfected (control) tissues and subjected to RNA-seq on an Illumina Hiseq™ 2500 sequencing platform. High quality reads obtained were subjected to mapping with corresponding reference genomes by using the HISAT2/ StringTie package. A total of 81,683 transcripts were generated against the coconut reference genome, while 9340 transcripts were generated against P. palmivora genome. Out of these, a total of 64,639 coconut transcripts and 9168 P. palmivora transcripts could be annotated using BLASTx. Gene ontology (GO) analysis, carried out using Blast2GO, resulted in 212,643 coconut and 30,736 P palmivora transcripts being functionally classified, with a single gene product described by numerous terms under the three classifications. The insights obtained could contribute to an understanding of pathogenesis of P. palmivora and inducible defense response of coconut leaves to P. palmivora.
