Project description:During any type of binary data transmission, the occurrence of bit errors is an inevitable and frequent problem suffered. These errors, which have fatal effects on the correct logic computation, especially in sophisticated logic circuits, can be checked through insertion of a parity generator (pG) at the transmitting end and a parity checker (pC) at the receiving end. Herein, taking even pG/pC as a model device, we constructed the first DNA-based molecular parity generator/checker (pG/pC) for error detection through data transmission, on a universal single-strand platform according to solely DNA hybridization. Compared with previous pG/pC systems, the distinct advantage of this one is that it can present not only fluorescence signals but also visual outputs, which can be directly recognized by the naked eye, using DNA inputs modulated split-G-quadruplex and its DNAzyme as signal reporters, thus greatly extending its potential practical applications. More importantly, an "Output-Correction" function was introduced into the pC for the first time, in which all of the erroneous outputs can be adequately corrected to their normal states, guaranteeing the regular operation of subsequent logic devices. Furthermore, through negative logic conversion towards the constructed even pG/pC, the odd pG/pC with equal functions was obtained. Furthermore, this system can also execute multi-input triggered concatenated logic computations with dual output-modes, which largely fulfilled the requirements of complicated computing.

Project description:Versatile DNA logic devices have exhibited magical power in molecular-level computing and data processing. During any type of data transmission, the appearance of erroneous bits (which have severe impacts on normal computing) is unavoidable. Luckily, the erroneous bits can be detected via placing a parity generator (pG) at the sending module and a parity checker (pC) at the receiving module. However, all current DNA pG/pC systems use optical signals as outputs. In comparison, sensitive, facilely operated, electric-powered electrochemical outputs possess inherent advantages in terms of potential practicability and future integration with semiconductor transistors. Herein, taking an even pG/pC as a model device, we construct the first electrochemical DNA pG/pC system so far. Innovatively, a thrombin aptamer is integrated into the input-strand and it functions as a "nanoclaw" to selectively capture thrombin; the electrochemical impedance changes induced by the "nanoclaw/thrombin" complex are used as label-free outputs. Notably, this system is simple and can be operated within 2 h, which is comparable with previous fluorescent ones, but avoids the high-cost labeled-fluorophore and tedious nanoquencher. Moreover, taking non-interfering poly-T strands as additional inputs, a cascade logic circuit (OR-2 to 1 encoder) and a parity checker that could distinguish even/odd numbers from natural numbers (0 to 9) is also achieved based on the same system. This work not only opens up inspiring horizons for the design of novel electrochemical functional devices and complicated logic circuits, but also lays a solid foundation for potential logic-programmed target detection.

Project description:In this study, optical technology is considered as SA issues' solution with the potential ability to increase the speed, overcome memory-limitation, reduce power consumption, and increase output accuracy. So we examine the effect of bio-data encoding and the creation of input images on the pattern-recognition error-rate at the output of optical Vander-lugt correlator. Moreover, we present a genetic algorithm-based coding approach, named as GAC, to minimize output noises of cross-correlating data. As a case study, we adopt the proposed coding approach within a correlation-based optical architecture for counting k-mers in a DNA string. As verified by the simulations on Salmonella whole-genome, we can improve sensitivity and speed more than 86% and 81%, respectively, compared to BLAST by using coding set generated by GAC method fed to the proposed optical correlator system. Moreover, we present a comprehensive report on the impact of 1D and 2D cross-correlation approaches, as-well-as various coding parameters on the output noise, which motivate the system designers to customize the coding sets within the optical setup.

Project description:Parity-time (PT) symmetry has attracted intensive research interest in recent years. PT symmetry is conventionally implemented between two spatially distributed subspaces with identical localized eigenfrequencies and complementary gain and loss coefficients. The implementation is complicated. In this paper, we propose and demonstrate that PT symmetry can be implemented between two subspaces in a single spatial unit based on optical polarimetric diversity. By controlling the polarization states of light in the single spatial unit, the localized eigenfrequencies, gain, loss, and coupling coefficients of two polarimetric loops can be tuned, leading to PT symmetry breaking. As a demonstration, a fiber ring laser based on this concept supporting stable and single-mode lasing without using an ultranarrow bandpass filter is implemented.

Project description:The nanoscale chip-integrated all-optical logic parity checker is an essential core component for optical computing systems and ultrahigh-speed ultrawide-band information processing chips. Unfortunately, little experimental progress has been made in development of these devices to date because of material bottleneck limitations and a lack of effective realization mechanisms. Here, we report a simple and efficient strategy for direct realization of nanoscale chip-integrated all-optical logic parity checkers in integrated plasmonic circuits in the optical communication range. The proposed parity checker consists of two-level cascaded exclusive-OR (XOR) logic gates that are realized based on the linear interference of surface plasmon polaritons propagating in the plasmonic waveguides. The parity of the number of logic 1s in the incident four-bit logic signals is determined, and the output signal is given the logic state 0 for even parity (and 1 for odd parity). Compared with previous reports, the overall device feature size is reduced by more than two orders of magnitude, while ultralow energy consumption is maintained. This work raises the possibility of realization of large-scale integrated information processing chips based on integrated plasmonic circuits, and also provides a way to overcome the intrinsic limitations of serious surface plasmon polariton losses for on-chip integration applications.

Project description:BackgroundThe rapid advancements in the field of genome sequencing are aiding our understanding on many biological systems. In the last five years, computational biologists and bioinformatics specialists have come up with newer, better and more efficient tools towards the discovery, analysis and interpretation of different genomic variants from high-throughput sequencing data. Availability of reliable simulated dataset is essential and is the first step towards testing any newly developed analytical tools for variant discovery. Although there are tools currently available that can simulate variants, none present the possibility of simulating all the three major types of variations (Single Nucleotide Polymorphisms, Insertions and Deletions and Copy Number Variations) and can generate reads taking a realistic error-model into consideration. Therefore, an efficient simulator and read generator is needed that can simulate variants taking the error rates of true biological samples into consideration.ResultsWe report SInC (Snp, Indel and Cnv) an open-source variant simulator and read generator capable of simulating all the three common types of biological variants taking into account a distribution of base quality score from a most commonly used next-generation sequencing instrument from Illumina. SInC is capable of generating single- and paired-end reads with user-defined insert size and with high efficiency compared to the other existing tools. SInC, due to its multi-threaded capability during read generation, has a low time footprint. SInC is currently optimised to work in limited infrastructure setup and can efficiently exploit the commonly used quad-core desktop architecture to simulate short sequence reads with deep coverage for large genomes.ConclusionsWe have come up with a user-friendly multi-variant simulator and read-generator tools called SInC. Project description:Phase gradient metagratings (PGMs) have provided unprecedented opportunities for wavefront manipulation. However, this approach suffers from fundamental limits on conversion efficiency; in some cases, higher order diffraction caused by the periodicity can be observed distinctly, while the working mechanism still is not fully understood, especially in refractive-type metagratings. Here we show, analytically and experimentally, a refractive-type metagrating which can enable anomalous reflection and refraction with almost unity efficiency over a wide incident range. A simple physical picture is presented to reveal the underlying diffraction mechanism. Interestingly, it is found that the anomalous transmission and reflection through higher order diffraction can be completely reversed by changing the integer parity of the PGM design, and such phenomenon is very robust. Two refractive acoustic metagratings are designed and fabricated based on this principle and the experimental results verify the theory.

Project description:MotivationFinding molecules with desired pharmaceutical properties is crucial in drug discovery. Generative models can be an efficient tool to find desired molecules through the distribution learned by the model to approximate given training data. Existing generative models (i) do not consider backbone structures (scaffolds), resulting in inefficiency or (ii) need prior patterns for scaffolds, causing bias. Scaffolds are reasonable to use, and it is imperative to design a generative model without any prior scaffold patterns.ResultsWe propose a generative model-based molecule generator, Sc2Mol, without any prior scaffold patterns. Sc2Mol uses SMILES strings for molecules. It consists of two steps: scaffold generation and scaffold decoration, which are carried out by a variational autoencoder and a transformer, respectively. The two steps are powerful for implementing random molecule generation and scaffold optimization. Our empirical evaluation using drug-like molecule datasets confirmed the success of our model in distribution learning and molecule optimization. Also, our model could automatically learn the rules to transform coarse scaffolds into sophisticated drug candidates. Project description:High-impact frequency comb applications that are critically dependent on precise pulse timing (i.e., repetition rate) have recently emerged and include the synchronization of X-ray free-electron lasers, photonic analogue-to-digital conversion and photonic radar systems. These applications have used attosecond-level timing jitter of free-running mode-locked lasers on a fast time scale within ~100??s. Maintaining attosecond-level absolute jitter over a significantly longer time scale can dramatically improve many high-precision comb applications. To date, ultrahigh quality-factor (Q) optical resonators have been used to achieve the highest-level repetition-rate stabilization of mode-locked lasers. However, ultrahigh-Q optical-resonator-based methods are often fragile, alignment sensitive and complex, which limits their widespread use. Here we demonstrate a fibre-delay line-based repetition-rate stabilization method that enables the all-fibre photonic generation of optical pulse trains with 980-as (20-fs) absolute r.m.s. timing jitter accumulated over 0.01?s (1?s). This simple approach is based on standard off-the-shelf fibre components and can therefore be readily used in various comb applications that require ultra-stable microwave frequency and attosecond optical timing.
