Shape is an indicator of cell health. But how is the information in shape decoded? We hypothesize that decoding occurs by modulation of signaling through changes in plasma membrane curvature. Using analytical approaches and numerical simulations, we studied how elongation of cell shape affects plasma membrane signaling. Project description:The shape of a cell within tissues can represent the history of chemical and physical signals that it encounters, but can information from cell shape regulate cellular phenotype independently? Using optimal control theory to constrain reaction-diffusion schemes that are dependent on different surface-to-volume relationships, we find that information from cell shape can be resolved from mechanical signals. We used microfabricated 3-D biomimetic chips to validate predictions that shape-sensing occurs in a tension-independent manner through β3 integrin signaling pathway in human kidney podocytes and smooth muscle cells. Differential proteomics and functional ablation assays indicate that β3 integrin is critical in transduction of shape signals through ezrin-radixin-moesin (ERM) family. We used experimentally determined diffusion coefficients and experimentally validated simulations to show that shape sensing is an emergent cellular property enabled by multiple molecular characteristics of β3 integrin. We conclude that 3-D cell shape information, transduced through tension-independent mechanisms, can regulate phenotype.

Project description:Organisms have evolved sensory mechanisms to extract pertinent information from their environment, enabling them to assess their situation and act accordingly. For social organisms travelling in groups, like the fish in a school or the birds in a flock, sharing information can further improve their situational awareness and reaction times. Data on the benefits and costs of social coordination, however, have largely allowed our understanding of why collective behaviours have evolved to outpace our mechanistic knowledge of how they arise. Recent studies have begun to correct this imbalance through fine-scale analyses of group movement data. One approach that has received renewed attention is the use of information theoretic (IT) tools like mutual information, transfer entropy and causation entropy, which can help identify causal interactions in the type of complex, dynamical patterns often on display when organisms act collectively. Yet, there is a communications gap between studies focused on the ecological constraints and solutions of collective action with those demonstrating the promise of IT tools in this arena. We attempt to bridge this divide through a series of ecologically motivated examples designed to illustrate the benefits and challenges of using IT tools to extract deeper insights into the interaction patterns governing group-level dynamics. We summarize some of the approaches taken thus far to circumvent existing challenges in this area and we conclude with an optimistic, yet cautionary perspective.

Project description:Accumulating evidence indicates that the capacity to integrate information in the brain is a prerequisite for consciousness. Integrated Information Theory (IIT) of consciousness provides a mathematical approach to quantifying the information integrated in a system, called integrated information, Φ. Integrated information is defined theoretically as the amount of information a system generates as a whole, above and beyond the amount of information its parts independently generate. IIT predicts that the amount of integrated information in the brain should reflect levels of consciousness. Empirical evaluation of this theory requires computing integrated information from neural data acquired from experiments, although difficulties with using the original measure Φ precludes such computations. Although some practical measures have been previously proposed, we found that these measures fail to satisfy the theoretical requirements as a measure of integrated information. Measures of integrated information should satisfy the lower and upper bounds as follows: The lower bound of integrated information should be 0 and is equal to 0 when the system does not generate information (no information) or when the system comprises independent parts (no integration). The upper bound of integrated information is the amount of information generated by the whole system. Here we derive the novel practical measure Φ* by introducing a concept of mismatched decoding developed from information theory. We show that Φ* is properly bounded from below and above, as required, as a measure of integrated information. We derive the analytical expression of Φ* under the Gaussian assumption, which makes it readily applicable to experimental data. Our novel measure Φ* can generally be used as a measure of integrated information in research on consciousness, and also as a tool for network analysis on diverse areas of biology.

Project description:Increasing evidence indicates that the phase pattern and power of the low frequency oscillations of brain electroencephalograms (EEG) contain significant information during the human cognition of sensory signals such as auditory and visual stimuli. Here, we investigate whether and how the letters of the alphabet can be directly decoded from EEG phase and power data. In addition, we investigate how different band oscillations contribute to the classification and determine the critical time periods. An English letter recognition task was assigned, and statistical analyses were conducted to decode the EEG signal corresponding to each letter visualized on a computer screen. We applied support vector machine (SVM) with gradient descent method to learn the potential features for classification. It was observed that the EEG phase signals have a higher decoding accuracy than the oscillation power information. Low-frequency theta and alpha oscillations have phase information with higher accuracy than do other bands. The decoding performance was best when the analysis period began from 180 to 380 ms after stimulus presentation, especially in the lateral occipital and posterior temporal scalp regions (PO7 and PO8). These results may provide a new approach for brain-computer interface techniques (BCI) and may deepen our understanding of EEG oscillations in cognition.

Project description:During dynamic occlusion, an object passes behind an occluding surface and then later reappears. Even when completely occluded from view, such objects are experienced as continuing to exist or persist behind the occluder even though they are no longer visible. The contents and neural basis of this persistent representation remain poorly understood. Questions remain as to whether there is information maintained about the object itself (i.e. its shape or identity) or non-object-specific information such as its position or velocity as it is tracked behind an occluder, as well as which areas of visual cortex represent such information. Recent studies have found that early visual cortex is activated by "invisible" objects during visual imagery and by unstimulated regions along the path of apparent motion, suggesting that some properties of dynamically occluded objects may also be neurally represented in early visual cortex. We applied functional magnetic resonance imaging in human subjects to examine representations within visual cortex during dynamic occlusion. For gradually occluded, but not for instantly disappearing objects, there was an increase in activity in early visual cortex (V1, V2, and V3). This activity was spatially-specific, corresponding to the occluded location in the visual field. However, the activity did not encode enough information about object identity to discriminate between different kinds of occluded objects (circles vs. stars) using MVPA. In contrast, object identity could be decoded in spatially-specific subregions of higher-order, topographically organized areas such as ventral, lateral, and temporal occipital areas (VO, LO, and TO) as well as the functionally defined LOC and hMT+. These results suggest that early visual cortex may only represent the dynamically occluded object's position or motion path, while later visual areas represent object-specific information.

Project description:The existence of observables that are incompatible or not jointly measurable is a characteristic feature of quantum mechanics, which lies at the root of a number of nonclassical phenomena, such as uncertainty relations, wave--particle dual behavior, Bell-inequality violation, and contextuality. However, no intuitive criterion is available for determining the compatibility of even two (generalized) observables, despite the overarching importance of this problem and intensive efforts of many researchers. Here we introduce an information theoretic paradigm together with an intuitive geometric picture for decoding incompatible observables, starting from two simple ideas: Every observable can only provide limited information and information is monotonic under data processing. By virtue of quantum estimation theory, we introduce a family of universal criteria for detecting incompatible observables and a natural measure of incompatibility, which are applicable to arbitrary number of arbitrary observables. Based on this framework, we derive a family of universal measurement uncertainty relations, provide a simple information theoretic explanation of quantitative wave--particle duality, and offer new perspectives for understanding Bell nonlocality, contextuality, and quantum precision limit.

Project description:Category information for visually presented objects can be read out from multi-voxel patterns of fMRI activity in ventral-temporal cortex. What is the nature and reliability of these patterns in the absence of any bottom-up visual input, for example, during visual imagery? Here, we first ask how well category information can be decoded for imagined objects and then compare the representations evoked during imagery and actual viewing. In an fMRI study, four object categories (food, tools, faces, buildings) were either visually presented to subjects, or imagined by them. Using pattern classification techniques, we could reliably decode category information (including for non-special categories, i.e., food and tools) from ventral-temporal cortex in both conditions, but only during actual viewing from retinotopic areas. Interestingly, in temporal cortex when the classifier was trained on the viewed condition and tested on the imagery condition, or vice versa, classification performance was comparable to within the imagery condition. The above results held even when we did not use information in the specialized category-selective areas. Thus, the patterns of representation during imagery and actual viewing are in fact surprisingly similar to each other. Consistent with this observation, the maps of "diagnostic voxels" (i.e., the classifier weights) for the perception and imagery classifiers were more similar in ventral-temporal cortex than in retinotopic cortex. These results suggest that in the absence of any bottom-up input, cortical back projections can selectively re-activate specific patterns of neural activity.

Project description:Neurodecoders have been developed by researchers mostly to control neuroprosthetic devices, but also to shed new light on neural functions. In this study, we show that signals representing grip configurations can be reliably decoded from neural data acquired from area V6A of the monkey medial posterior parietal cortex. Two Macaca fascicularis monkeys were trained to perform an instructed-delay reach-to-grasp task in the dark and in the light toward objects of different shapes. Population neural activity was extracted at various time intervals on vision of the objects, the delay before movement, and grasp execution. This activity was used to train and validate a Bayes classifier used for decoding objects and grip types. Recognition rates were well over chance level for all the epochs analyzed in this study. Furthermore, we detected slightly different decoding accuracies, depending on the task's visual condition. Generalization analysis was performed by training and testing the system during different time intervals. This analysis demonstrated that a change of code occurred during the course of the task. Our classifier was able to discriminate grasp types fairly well in advance with respect to grasping onset. This feature might be important when the timing is critical to send signals to external devices before the movement start. Our results suggest that the neural signals from the dorsomedial visual pathway can be a good substrate to feed neural prostheses for prehensile actions.SIGNIFICANCE STATEMENT Recordings of neural activity from nonhuman primate frontal and parietal cortex have led to the development of methods of decoding movement information to restore coordinated arm actions in paralyzed human beings. Our results show that the signals measured from the monkey medial posterior parietal cortex are valid for correctly decoding information relevant for grasping. Together with previous studies on decoding reach trajectories from the medial posterior parietal cortex, this highlights the medial parietal cortex as a target site for transforming neural activity into control signals to command prostheses to allow human patients to dexterously perform grasping actions.

Project description:The challenge of increasing the spatial resolution of an optical microscope beyond the diffraction limit can be reduced to a spectroscopy task by proper manipulation of the molecular states. The nanoscale spatial distribution of the molecules inside the detection volume of a scanning microscope can be encoded within the fluorescence dynamics and decoded by resolving the signal into its dynamics components. Here we present a robust and general method to decode this information using phasor analysis. As an example of the application of this method, we optically generate spatially controlled gradients in the fluorescence lifetime by stimulated emission. Spatial resolution can be increased indefinitely by increasing the number of resolved dynamics components up to a maximum determined by the amount of noise. We demonstrate that the proposed method provides nanoscale imaging of subcellular structures, opening new routes in super-resolution microscopy based on the encoding/decoding of spatial information through manipulation of molecular dynamics.
