Project description:We consider the estimation of the semiparametric proportional hazards model with an unspecified baseline hazard function where the effect of a continuous covariate is assumed to be monotone. Previous work on nonparametric maximum likelihood estimation for isotonic proportional hazard regression with right-censored data is computationally intensive, lacks theoretical justification, and may be prohibitive in large samples. In this paper, partial likelihood estimation is studied. An iterative quadratic programming method is considered, which has performed well with likelihoods for isotonic parametric regression models. However, the iterative quadratic programming method for the partial likelihood cannot be implemented using standard pool-adjacent-violators techniques, increasing the computational burden and numerical instability. The iterative convex minorant algorithm which uses pool-adjacent-violators techniques has also been shown to perform well in related parametric likelihood set-ups, but evidences computational difficulties under the proportional hazards model. An alternative pseudo-iterative convex minorant algorithm is proposed which exploits the pool-adjacent-violators techniques, is theoretically justified, and exhibits computational stability. A separate estimator of the baseline hazard function is provided. The algorithms are extended to models with time-dependent covariates. Simulation studies demonstrate that the pseudo-iterative convex minorant algorithm may yield orders-of-magnitude reduction in computing time relative to the iterative quadratic programming method and the iterative convex minorant algorithm, with moderate reductions in the bias and variance of the estimators. Analysis of data from a recent HIV prevention study illustrates the practical utility of the isotonic methodology in estimating nonlinear, monotonic covariate effects.

Project description:As an alternative to the local partial likelihood method of Tibshirani and Hastie and Fan, Gijbels, and King, a global partial likelihood method is proposed to estimate the covariate effect in a nonparametric proportional hazards model, ?(t|x) = exp{?(x)}?(0)(t). The estimator, ??(x), reduces to the Cox partial likelihood estimator if the covariate is discrete. The estimator is shown to be consistent and semiparametrically efficient for linear functionals of ?(x). Moreover, Breslow-type estimation of the cumulative baseline hazard function, using the proposed estimator ??(x), is proved to be efficient. The asymptotic bias and variance are derived under regularity conditions. Computation of the estimator involves an iterative but simple algorithm. Extensive simulation studies provide evidence supporting the theory. The method is illustrated with the Stanford heart transplant data set. The proposed global approach is also extended to a partially linear proportional hazards model and found to provide efficient estimation of the slope parameter. Project description:IntroductionThe frequently used Cox regression applies two critical assumptions, which might not hold for all predictors. In this study, the results from a Cox regression model (CM) and a generalized Cox regression model (GCM) are compared.MethodsData are from the Survey of Health, Ageing and Retirement in Europe (SHARE), which includes approximately 140,000 individuals aged 50 or older followed over seven waves. CMs and GCMs are used to estimate dementia risk. The results are internally and externally validated.ResultsNone of the predictors included in the analyses fulfilled the assumptions of Cox regression. Both models predict dementia moderately well (10-year risk: 0.737; 95% confidence interval [CI]: 0.699, 0.773; CM and 0.746; 95% CI: 0.710, 0.785; GCM).DiscussionThe GCM performs significantly better than the CM when comparing pseudo-R2 and the log-likelihood. GCMs enable researcher to test the assumptions used by Cox regression independently and relax these assumptions if necessary.

Project description:Ratio estimators of effect are ordinarily obtained by exponentiating maximum-likelihood estimators (MLEs) of log-linear or logistic regression coefficients. These estimators can display marked positive finite-sample bias, however. We propose a simple correction that removes a substantial portion of the bias due to exponentiation. By combining this correction with bias correction on the log scale, we demonstrate that one achieves complete removal of second-order bias in odds ratio estimators in important special cases. We show how this approach extends to address bias in odds or risk ratio estimators in many common regression settings. We also propose a class of estimators that provide reduced mean bias and squared error, while allowing the investigator to control the risk of underestimating the true ratio parameter. We present simulation studies in which the proposed estimators are shown to exhibit considerable reduction in bias, variance, and mean squared error compared to MLEs. Bootstrapping provides further improvement, including narrower confidence intervals without sacrificing coverage.

Project description:In this article, we introduce a likelihood-based estimation method for the stochastic volatility in mean (SVM) model with scale mixtures of normal (SMN) distributions (Abanto-Valle et al., 2012). Our estimation method is based on the fact that the powerful hidden Markov model (HMM) machinery can be applied in order to evaluate an arbitrarily accurate approximation of the likelihood of an SVM model with SMN distributions. The method is based on the proposal of Langrock et al. (2012) and makes explicit the useful link between HMMs and SVM models with SMN distributions. Likelihood-based estimation of the parameters of stochastic volatility models in general, and SVM models with SMN distributions in particular, is usually regarded as challenging as the likelihood is a high-dimensional multiple integral. However, the HMM approximation, which is very easy to implement, makes numerical maximum of the likelihood feasible and leads to simple formulae for forecast distributions, for computing appropriately defined residuals, and for decoding, i.e., estimating the volatility of the process.

Project description:In the estimation of Cox regression models, maximum partial likelihood estimates might be infinite in a monotone likelihood setting, where partial likelihood converges to a finite value and parameter estimates converge to infinite values. To address monotone likelihood, previous studies have applied Firth's bias correction method to Cox regression models. However, while the model selection criteria for Firth's penalized partial likelihood approach have not yet been studied, a heuristic AIC-type information criterion can be used in a statistical package. Application of the heuristic information criterion to data obtained from a prospective observational study of patients with multiple brain metastases indicated that the heuristic information criterion selects models with many parameters and ignores the adequacy of the model. Moreover, we showed that the heuristic information criterion tends to select models with many regression parameters as the sample size increases. Thereby, in the present study, we propose an alternative AIC-type information criterion based on the risk function. A Bayesian information criterion type was also evaluated. Further, the presented simulation results confirm that the proposed criteria performed well in a monotone likelihood setting. The proposed AIC-type criterion was applied to prospective observational study data. Copyright © 2017 John Wiley & Sons, Ltd.

Project description:One of the most important issues in the critical assessment of spatio-temporal stochastic models for epidemics is the selection of the transmission kernel used to represent the relationship between infectious challenge and spatial separation of infected and susceptible hosts. As the design of control strategies is often based on an assessment of the distance over which transmission can realistically occur and estimation of this distance is very sensitive to the choice of kernel function, it is important that models used to inform control strategies can be scrutinised in the light of observation in order to elicit possible evidence against the selected kernel function. While a range of approaches to model criticism is in existence, the field remains one in which the need for further research is recognised. In this paper, building on earlier contributions by the authors, we introduce a new approach to assessing the validity of spatial kernels-the latent likelihood ratio tests-which use likelihood-based discrepancy variables that can be used to compare the fit of competing models, and compare the capacity of this approach to detect model mis-specification with that of tests based on the use of infection-link residuals. We demonstrate that the new approach can be used to formulate tests with greater power than infection-link residuals to detect kernel mis-specification particularly when the degree of mis-specification is modest. This new tests avoid the use of a fully Bayesian approach which may introduce undesirable complications related to computational complexity and prior sensitivity.

Project description:The likelihood ratio test (LRT) is widely used for comparing the relative fit of nested latent variable models. Following Wilks' theorem, the LRT is conducted by comparing the LRT statistic with its asymptotic distribution under the restricted model, a [Formula: see text] distribution with degrees of freedom equal to the difference in the number of free parameters between the two nested models under comparison. For models with latent variables such as factor analysis, structural equation models and random effects models, however, it is often found that the [Formula: see text] approximation does not hold. In this note, we show how the regularity conditions of Wilks' theorem may be violated using three examples of models with latent variables. In addition, a more general theory for LRT is given that provides the correct asymptotic theory for these LRTs. This general theory was first established in Chernoff (J R Stat Soc Ser B (Methodol) 45:404-413, 1954) and discussed in both van der Vaart (Asymptotic statistics, Cambridge, Cambridge University Press, 2000) and Drton (Ann Stat 37:979-1012, 2009), but it does not seem to have received enough attention. We illustrate this general theory with the three examples.

Project description:Interval-censored multivariate failure time data arise when there are multiple types of failure or there is clustering of study subjects and each failure time is known only to lie in a certain interval. We investigate the effects of possibly time-dependent covariates on multivariate failure times by considering a broad class of semiparametric transformation models with random effects, and we study nonparametric maximum likelihood estimation under general interval-censoring schemes. We show that the proposed estimators for the finite-dimensional parameters are consistent and asymptotically normal, with a limiting covariance matrix that attains the semiparametric efficiency bound and can be consistently estimated through profile likelihood. In addition, we develop an EM algorithm that converges stably for arbitrary datasets. Finally, we assess the performance of the proposed methods in extensive simulation studies and illustrate their application using data derived from the Atherosclerosis Risk in Communities Study.

Project description:The recently proposed proportional win-fractions (PW) model extends the two-sample win ratio analysis of prioritized composite endpoints to regression. Its proportionality assumption ensures that the covariate-specific win ratios are invariant to the follow-up time. However, this assumption is strong and may not be satisfied by every covariate in the model. We develop a stratified PW model that adjusts for certain prognostic factors without setting them as covariates, thus bypassing the proportionality requirement. We formulate the stratified model based on pairwise comparisons within each stratum, with a common win ratio across strata modeled as a multiplicative function of the covariates. Correspondingly, we construct an estimating function for the regression coefficients in the form of an incomplete U$$ U $$ -statistic consisting of within-stratum pairs. Two types of asymptotic variance estimators are developed depending on the number of strata relative to the sample size. This in particular allows valid inference even when the strata are extremely small, such as with matched pairs. Simulation studies in realistic settings show that the stratified model outperforms the unstratified version in robustness and efficiency. Finally, real data from a major cardiovascular trial are analyzed to illustrate the potential benefits of stratification. The proposed methods are implemented in the R package WR, publicly available on the Comprehensive R Archive Network (CRAN).
