Rhodamine-Appended Bipyridine: XOR and OR Logic Operations Integrated in an Example of Controlled Metal Migration.

ABSTRACT: A new bipyridyl derivative 1 bearing rhodamine B as visible fluorophore was designed, synthesized and characterized as a fluorescent and colorimetric sensor for metal ions. Interaction with Cu(2+), Zn(2+), Cd(2+), Hg(+), and Hg(2+) ions was followed by UV/Vis and emission spectroscopy. Upon addition of these metal ions, different colorimetric and fluorescent responses were observed. "Off-on-off" (Cu(2+), Zn(2+), and Hg(2+)) and "off-on" (Hg(+) and Cd(2+)) systems were obtained. Probe 1 was explored to mimic XOR and OR logic operations for the simultaneous detection of Hg(+)-Cu(2+) and Hg(+)-Zn(2+) pairs, respectively. DFT calculations were also performed to gain insight into the lowest-energy gas-phase conformation of free receptor 1 as well as the atomistic details of the coordination modes of the various metal ions.

Implementation of novel boolean logic gates for IMPLICATION and XOR functions using riboregulators.

Project description:To date, several different types of synthetic genetic switches, including riboregulators, riboswitches, and toehold switches, have been developed to construct AND, OR, NOT, NAND, NOR, and NOT IMPLICATION (NIMP) gates. The logic gate can integrate multiple input signals following a set of algorithms and generate a response only if strictly defined conditions are met. However, there are still some logic gates that have not been implemented but are necessary to build complex genetic circuits. Here, based on the toehold switches and three-way-junction (3WJ) repressors, we designed two novel biological Boolean logic gates of IMPLICATION (IMP) and XOR. Subsequently, the outputs of these two logic gates were characterized by fluorescence analysis, indicating that they can achieve the truth tables of logical gates. Furthermore, the fluorescence intensity under the logical TRUE condition was significantly higher than under the logical FALSE condition, suggesting the high dynamic range of the ON/OFF ratios. Because of the programmability of synthetic RNA switches, the constructed RNA logic gates could serve as elementary units to build a versatile and powerful platform for translational regulation and RNA-based biological computation.

Synthesis, electrochemistry, and electrogenerated chemiluminescence of two BODIPY-appended bipyridine homologues.

Project description:Two new 2,2'-bipyridine (bpy) derivatives containing ancillary BODIPY chromophores attached at the 5- and 5'-positions (BB3) or 6- and 6'-positions (BB4) were prepared and characterized. In this work, the basic photophysics, electrochemistry, and electrogenerated chemiluminescence (ECL) of BB3 and BB4 are compared with those previously reported for a related bpy-BODIPY derivative (BB2) (J. Phys. Chem. C 2011, 115, 17993-18001). Cyclic voltammetry revealed that BB3 and BB4 display reversible 2e(-) oxidation and reduction waves, which consist of two closely spaced (50-70 mV) 1e(-) events. This redox behavior is consistent with the frontier molecular orbitals calculated for BB3 and BB4 and indicates that the 2,2'-bipyridine spacer of each bpy-BODIPY homologue does not facilitate efficient electronic communication between the tethered indacene units. In the presence of a coreactant such as tri-n-propylamine (TPA) or benzoyl peroxide (BPO), BB3 and BB4 exhibit strong ECL and produce spectra that are very similar to their corresponding photoluminescence profiles. The ECL signal obtained under annihilation conditions, however, is significantly different and is characterized by two distinct bands. One of these bands is centered at ?570 nm and is attributed to emission via an S- or T-route. The second band occurs at longer wavelengths and is centered around ?740 nm. The shape and concentration dependence of this long-wavelength ECL signal is not indicative of emission from an excimer or aggregate, but rather it suggests that a new emissive species is formed from the bpy-BODIPY luminophores during the annihilation process.

Performing optical logic operations by a diffractive neural network.

Project description:Optical logic operations lie at the heart of optical computing, and they enable many applications such as ultrahigh-speed information processing. However, the reported optical logic gates rely heavily on the precise control of input light signals, including their phase difference, polarization, and intensity and the size of the incident beams. Due to the complexity and difficulty in these precise controls, the two output optical logic states may suffer from an inherent instability and a low contrast ratio of intensity. Moreover, the miniaturization of optical logic gates becomes difficult if the extra bulky apparatus for these controls is considered. As such, it is desirable to get rid of these complicated controls and to achieve full logic functionality in a compact photonic system. Such a goal remains challenging. Here, we introduce a simple yet universal design strategy, capable of using plane waves as the incident signal, to perform optical logic operations via a diffractive neural network. Physically, the incident plane wave is first spatially encoded by a specific logic operation at the input layer and further decoded through the hidden layers, namely, a compound Huygens' metasurface. That is, the judiciously designed metasurface scatters the encoded light into one of two small designated areas at the output layer, which provides the information of output logic states. Importantly, after training of the diffractive neural network, all seven basic types of optical logic operations can be realized by the same metasurface. As a conceptual illustration, three logic operations (NOT, OR, and AND) are experimentally demonstrated at microwave frequencies.

DNA Dumbbell and Chameleon Silver Nanoclusters for miRNA Logic Operations.

Project description:Multiplex miRNA analysis is a fundamental issue for exploring a complex biological system and early diagnosis of miRNA-related diseases. Herein, we have developed a series of novel logic gates for miRNA analysis coupling DNA nanostructures and chameleon silver nanoclusters (AgNCs). DNA dumbbell structures are firstly designed with two independent nucleation sequences for AgNCs at the 5' and 3' ends, respectively. By introducing different miRNA inputs, separations of two AgNCs are controlled and the fluorescence property of AgNCs changes. By studying the ratiometric fluorescence responses, sensitive and selective analysis of multiple miRNAs can be achieved. The present work provides powerful tools for miRNA diagnostics and may also guide future DNA nanostructure-based logic gates.

Allosteric DNAzyme-based DNA logic circuit: operations and dynamic analysis.

Project description:Recently, due to the dual roles of DNA and enzyme, DNAzyme has been widely used in the field of DNA circuit, which has a wide range of applications in bio-engineered system, information processing and biocomputing. In fact, the activity of DNAzymes was regulated by subunits assembly, pH control and metal ions triggers. However, those regulations required to change the sequences of whole DNAzyme, as separating parts and inserting extra DNA sequence. Inspired by the allosteric regulation of proteins in nature, a new allosteric strategy is proposed to regulate the activity of DNAzyme without DNA sequences changes. In this strategy, DNA strand displacement was used to regulate the DNAzyme structure, through which the activity of DNAzyme was well controlled. The strategy was applied to E6-type DNAzymes, and the operations of DNA logic circuit (YES, OR, AND, cascading and feedback) were established and simulated with the dynamic analyses. The allosteric regulation has potential to construct more complicated molecular systems, which can be applied to bio-sensing and detection.

Rhodamine-Appended Benzophenone Probe for Trace Quantity Detection of Pd<sup>2+</sup> in Living Cells.

Project description:Designing a fluorogenic probe for the determination of Pd2+ is a challenging analytical task. Pd2+ is a potentially toxic and harmful substance even at a very low level of contamination in the end product. Herein, a promising spirolactam-functionalized chemosensor, rhodamine-appended benzophenone (HBR), is designed and characterized by spectroscopic (1H NMR, 13C NMR, ESI-MS, and FT-IR) data along with the single-crystal X-ray diffraction technique. It acts as a highly sensitive and selective fluorogenic chemosensor for Pd2+ ions over other environmentally relevant cations in aqueous ethanol (1:1, v/v) at pH 7.4. The limit of detection (LOD) is 34 nM that is far below the WHO recommended Pd uptake (47 μM). The plausible mechanism involves the specific binding of HBR with Pd2+ and the formation of 1:1 stoichiometry of the complex, which has been supported by ESI-MS, FT-IR data, Job plot, and association constant data (Benesi-Hildebrand plot). The computation study has been attempted to explain the ring cleavage fluorescence enhancement scheme of HBR upon binding with Pd2+. Furthermore, this "turn-on" probe has successfully applied to image the Pd2+ ion in cultured MDA-MB-231 cells.

CO2 induced phase transitions in diamine-appended metal-organic frameworks.

Project description:Using a combination of density functional theory and lattice models, we study the effect of CO2 adsorption in an amine functionalized metal-organic framework. These materials exhibit a step in the adsorption isotherm indicative of a phase change. The pressure at which this step occurs is not only temperature dependent but is also metal center dependent. Likewise, the heats of adsorption vary depending on the metal center. Herein we demonstrate via quantum chemical calculations that the amines should not be considered firmly anchored to the framework and we explore the mechanism for CO2 adsorption. An ammonium carbamate species is formed via the insertion of CO2 into the M-Namine bonds. Furthermore, we translate the quantum chemical results into isotherms using a coarse grained Monte Carlo simulation technique and show that this adsorption mechanism can explain the characteristic step observed in the experimental isotherm while a previously proposed mechanism cannot. Furthermore, metal analogues have been explored and the CO2 binding energies show a strong metal dependence corresponding to the M-Namine bond strength. We show that this difference can be exploited to tune the pressure at which the step in the isotherm occurs. Additionally, the mmen-Ni2(dobpdc) framework shows Langmuir like behavior, and our simulations show how this can be explained by competitive adsorption between the new model and a previously proposed model.

Engineering the Stability of Nanozyme-Catalyzed Product for Colorimetric Logic Gate Operations.

Project description:Recently, the design and development of nanozyme-based logic gates have received much attention. In this work, by engineering the stability of the nanozyme-catalyzed product, we demonstrated that the chromogenic system of 3, 3', 5, 5'-tetramethylbenzidine (TMB) can act as a visual output signal for constructing various Boolean logic operations. Specifically, cerium oxide or ferroferric oxide-based nanozymes can catalyze the oxidation of colorless TMB to a blue color product (oxTMB). The blue-colored solution of oxTMB could become colorless by some reductants, including the reduced transition state of glucose oxidase and xanthine oxidase. As a result, by combining biocatalytic reactions, the color change of oxTMB could be controlled logically. In our logic systems, glucose oxidase, β-galactosidase, and xanthine oxidase acted as inputs, and the state of oxTMB solution was used as an output. The logic operation produced a colored solution as the readout signal, which was easily distinguished with the naked eye. More importantly, the study of such a decolorization process allows the transformation of previously designed AND and OR logic gates into NAND and NOR gates. We propose that this work may push forward the design of novel nanozyme-based biological gates and help us further understand complex physiological pathways in living systems.

Synthesis, Photophysics, Electrochemistry and Electrogenerated Chemiluminescence of a Homologous Set of BODIPY-Appended Bipyridine Derivatives.

Project description:Two new 2,2'-bipyridine (bpy) based ligands with ancillary BODIPY chromophores attached at the 4 and 4'-positions were prepared and characterized, which vary in the substitution pattern about the BODIPY periphery by either excluding (BB1) or including (BB2) a ?-alkyl substituent. Both absorb strongly throughout the visible region and are strongly emissive. The basic photophysics and electrochemical properties of BB1 and BB2 are comparable to those of the BODIPY monomers on which they are based. The solid-state structures and electronic structure calculations both indicate that there is negligible electronic communication between the BODIPY moieties and the intervening bpy spacers. Electrogenerated chemiluminescence spectra of the two Bpy-BODIPY derivatives are similar to their recorded fluorescence profiles and are strongly influenced by substituents on the BODIPY chromophores. These 2,2'-bipyridine derivatives represent a new set of ligands that should find utility in applications including light-harvesting, photocatalysis, and molecular electronics.

Rhodamine-Based Metal Chelator: A Potent Inhibitor of Metal-Catalyzed Amyloid Toxicity.

Project description:Alzheimer's disease (AD) exhibits a multitude of syndromes which add up to its complex nature. In AD, amyloid plaques are deposited along with abnormal accumulation of transition-metal ions. These transition-metal ions are redox-active and help to induce the formation of various polymorphic forms of amyloid-?. Amyloid oligomeric and fibrillar aggregates are the main cause for neuronal toxicity. Another reason for neuronal toxicity arises from generation of reactive oxygen species (ROS) catalyzed by redox-active metal ions through Fenton's reaction. In this direction, an A? inhibitor possessing the metal chelation property will be the most promising approach against multifaceted AD. Herein, a rhodamine-B-based compound (Rh-BT) has been designed and synthesized. Rhodamine was attached with benzothiazole as a recognition unit for amyloid-? aggregates. The molecule can effectively capture redox metal ions from the A?-Cu2+ complex as well as inhibit A? self-assembly such as toxic oligomeric and fibrillar aggregates. Various biophysical assays show that Rh-BT interacts with the A? peptide, is capable of decreasing metal-induced ROS generation, and inhibits A?-Cu2+-induced cytotoxicity. All these results support the multifunctional nature of Rh-BT, which has an A?-specific recognition unit. In addition to the above properties, Rh-BT also exhibits good serum stability in vivo and blood-brain barrier permeability. Therefore, Rh-BT can be considered as a potent multifunctional therapeutic for the treatment of AD.
