Roseomics: a blank slate.

ABSTRACT: Recent technological advances have led to an explosion in the system-wide profiling of biological processes in the study of herpesvirus biology, herein referred to as '-omics'. In many cases these approaches have revealed novel virus-induced changes to host cell biology that can be targeted with new antiviral therapeutics. Despite these successes, -omics approaches are not widely applied in the study of roseoloviruses. Here we describe examples of how -omics studies have shaped our understanding of herpesvirus biology, and discuss how these approaches might be used to identify host and viral factors that mediate roseolovirus pathogenesis.

<i>In vitro</i> expansion of mouse primordial germ cell-like cells recapitulates an epigenetic blank slate.

Project description:The expansion of primordial germ cells (PGCs), the precursors for the oocytes and spermatozoa, is a key challenge in reproductive biology/medicine. Using a chemical screening exploiting PGC-like cells (PGCLCs) induced from mouse embryonic stem cells (ESCs), we here identify key signaling pathways critical for PGCLC proliferation. We show that the combinatorial application of Forskolin and Rolipram, which stimulate cAMP signaling via different mechanisms, expands PGCLCs up to ~50-fold in culture. The expanded PGCLCs maintain robust capacity for spermatogenesis, rescuing the fertility of infertile mice. Strikingly, during expansion, PGCLCs comprehensively erase their DNA methylome, including parental imprints, in a manner that precisely recapitulates genome-wide DNA demethylation in gonadal germ cells, while essentially maintaining their identity as sexually uncommitted PGCs, apparently through appropriate histone modifications. By establishing a paradigm for PGCLC expansion, our system reconstitutes the epigenetic "blank slate" of the germ line, an immediate precursory state for sexually dimorphic differentiation.

Integrative analysis of mesenchymal stromal cell conversion by breast cancer secretomes in blank slate 3D microenvironments

Project description:The ability of primary tumour cells to invade and metastasise is responsible for over 90% of cancer patient deaths. During tumour growth and progression, cancer cells secrete factors that recruit and reprogram otherwise healthy cells to facilitate the formation of a favourable tumour microenvironment. Here, we have investigated how breast cancer cells convert normal mesenchymal stromal cells (MSCs) into tumour-associated MSCs (TA-MSCs) using unbiased global approaches. We compared the secretomes produced by non-invasive MCF-7 cells with invasive MDA-MB-231 cells, and identified extracellular matrix and exosome components associated with invasion. We then treated MSCs cultured in fully-defined, synthetic 3D hydrogels with invasive/non-invasive cancer secretomes and analysed their responses by kinase activity profiling and RNA sequencing, which led us to identify an invasion-associated signature of MSC conversion. Finally, we investigated whether there is an organ-specific metastasis-associated reprogramming of MSCs, and found that breast cancer cells from different metastatic sites have different secretome profiles that induce reprogramming of MSCs. These data describe at a systems-level how breast cancer cells with different invasion and metastatic abilities secrete molecules that activate MSCs and convert them into TA-MSCs.

Positive-blank versus negative-blank feedback learning in children and adults.

Project description:In positive-blank feedback learning, positive feedback is given to a correct response whereas blank feedback is given to an incorrect response. Conversely, in negative-blank feedback learning, blank feedback is given to a correct response and negative feedback to an incorrect response. As blank feedback might be subjectively interpreted as signalling a correct response, negative-blank feedback might be more informative than positive-blank feedback, and thus may result in better performance. However, positive-blank feedback might also be superior as it motivates the learner in lengthy tasks. These "information" and "motivation" accounts were tested in a two-block feedback learning paradigm. In the first block, that is, when the task duration was still short, children but not adults profited more from negative than from positive feedback. The results in children thus support the information account. In the second block, that is, when the task duration had become longer, children and adults profited more from positive feedback, thereby supporting the motivation account. Results are discussed in light of behavioural and neuroscientific theories on feedback learning.

Laser Microdrilling of Slate Tiles.

Project description:Slate is a natural rock usually used in roofs, façades, and for tiling. In spite of this broad use, the production process of slate tiles requires substantial improvements. An important quantity of slate from the quarry is wasted during the manufacturing of the final product. Furthermore, processes are not automatized and the production lead times can be considerably shortened. Therefore, new processing methods to increase productivity, reduce costs and to provide added value to the final slate product are required. Drilling is an important part of these manufacturing processes. Conventional drilling processes usually cause the breaking of the slate tiles; then, even a higher quantity of material is wasted. To overcome these problems, lasers emerge as a feasible tool to produce holes in this material, since mechanical stresses are not induced on the workpiece. In this work, we have studied the CO₂ laser microdrilling of slate tiles. We used a Design of Experiments (DOE) methodology to determine the influence of the laser processing parameters on the hole quality. This work demonstrates the capability of a CO₂ laser to produce holes in slate with less than 100 microns in diameter, avoiding any fracture, and with a processing time of less than 50 ms per hole. Finally, this process demonstrates the viability of the production of high-density micron-sized holes in a slate tile for water draining purposes.

A pyritized lepidocoleid machaeridian (Annelida) from the Lower Devonian Hunsruck Slate, Germany.

Project description:A machaeridian, Lepidocoleus hohensteini sp. nov., is described from the Hunsrück Slate (Lower Emsian) of Germany. The available material includes a unique example preserving evidence of the soft tissues, only the second machaeridian specimen to do so and the first lepidocoleid. This specimen shows that the plates are attached to alternate segments in the trunk. The morphology is consistent with an annelid affinity of the Lepidocoleidae and confirms the unity of the Machaeridia. This discovery adds an important group to the known diversity of this famous late Palaeozoic marine Konservat-Lagerstätte.

M-BLANK: a program for the fitting of X-ray fluorescence spectra.

Project description:The X-ray fluorescence data from X-ray microprobe and nanoprobe measurements must be fitted to obtain reliable elemental maps. The most common approach in many fitting programs is to initially remove a per-pixel baseline. Using X-ray fluorescence data of yeast and glial cells, it is shown that per-pixel baselines can result in significant, systematic errors in quantitation and that significantly improved data can be obtained by calculating an average blank spectrum and subtracting this from each pixel.

Microplastics analytics: why we should not underestimate the importance of blank controls.

Project description:Recent years have seen considerable scientific attention devoted towards documenting the presence of microplastics (MPs) in environmental samples. Due to omnipresence of environmental microplastics, however, disentangling environmental MPs from sample contamination is a challenge. Hence, the environmental (collection site and laboratory) microplastics contamination of samples during processing is a reality that we must address, in order to generate reproducible and reliable data. Here we investigated published literature and have found that around 1/5 of studies failed to use blank controls in their experiments. Additionally, only 34% of the studies used a controlled air environment for their sample processing (laminar flow, fume hood, closed laboratory, clean room, etc.). In that regard, we have also shown that preparing samples in the fume hood, leads to more microplastics > 1 μm) contamination than preparing it in the laboratory bench and the laminar flow. Although it did not completely prevent microplastics contamination, the processing of sample inside the laminar flow is the best option to reduce sample contamination during processing. Overall, we showed that blank controls are a must in microplastics sample preparation, but it is often overlooked by researchers.Graphical abstractSupplementary informationThe online version contains supplementary material available at 10.1186/s43591-023-00065-3.

Less imageable words lead to more looks to blank locations during memory retrieval.

Project description:People revisit spatial locations of visually encoded information when they are asked to retrieve that information, even when the visual image is no longer present. Such "looking at nothing" during retrieval is likely modulated by memory load (i.e., mental effort to maintain and reconstruct information) and the strength of mental representations. We investigated whether words that are more difficult to remember also lead to more looks to relevant, blank locations. Participants were presented four nouns on a two by two grid. A number of lexico-semantic variables were controlled to form high-difficulty and low-difficulty noun sets. Results reveal more frequent looks to blank locations during retrieval of high-difficulty nouns compared to low-difficulty ones. Mixed-effects modelling demonstrates that imagery-related semantic factors (imageability and concreteness) predict looking at nothing during retrieval. Results provide the first direct evidence that looking at nothing is modulated by word difficulty and in particular, word imageability. Overall, the research provides substantial support to the integrated memory account for linguistic stimuli and looking at nothing as a form of mental imagery.
