Isolation of nuclear microsatellite markers for Cyperus fuscus (Cyperaceae).

ABSTRACT: PREMISE OF THE STUDY:Microsatellite markers were characterized in the extremely specialized ephemeral wetland plant species Cyperus fuscus (Cyperaceae). The markers will be used for studying population genetics in natural vs. anthropogenic habitats, on a European scale, and the role of the soil seed bank in the life cycle of this ephemeral species. METHODS AND RESULTS:Twenty-one microsatellite loci were established and scored in two populations, with mean number of alleles of 2.6 and 2.9 and mean expected heterozygosity of 0.405 and 0.470, respectively. Forty-four additional loci with the number of alleles ranging from one to four (mean = 2.1) were successfully amplified in seven individuals. CONCLUSIONS:The novel microsatellite markers will be useful for studying the genetic structure of populations of this ephemeral plant as well as their seed bank.

Project description:Cyperus fuscus known as brown flatsedge plays an important role in sand fixation and water purification. The first complete chloroplast genome sequences of pioneering plant C. fuscus were reported in this study. The complete chloroplast genome was 167,660?bp in length, containing a large single copy region (LSC) of 79,790?bp and a small single copy region (SSC) of 12,192?bp, which were separated by a pair of 37,839?bp inverted repeat regions (IRs). The chloroplast genome contains 135 genes, including 92 protein-coding genes, eight ribosomal RNA genes, and 35 transfer RNA genes. The overall GC content is 36.3%, while the corresponding values of the LSC, SSC, and IR region are 35.1%, 28.3%, and 38.5%, respectively. Further, the maximum-likelihood phylogenetic analysis showed a strong sister relationship with Cyperus difformis in Cyperaceae. Our findings provide a foundation for further study of chloroplast genome evolution and genetics information in C. fuscus.

Isolation and characterization of microsatellite loci in Fimbristylis sericea (Cyperaceae)(1.).

Project description:We developed microsatellite markers for Fimbristylis sericea, a coastal herb found in sand dunes in Asia and Australia. • Twelve microsatellite loci were isolated, and the genetic variability within and among local populations was characterized. The number of alleles per locus was two to five with a mean of 3.5, total expected heterozygosity per locus was 0.069-0.645 with a mean of 0.336, and average expected heterozygosity within a population per locus was 0.051-0.230. Most of the loci deviated significantly from Hardy-Weinberg equilibrium. • All 12 microsatellite loci were polymorphic within and among populations. These loci could be useful genetic markers for population genetic studies of F. sericea populations.

Bioassay-Guided Isolation of Anti-Inflammatory Constituents of the Subaerial Parts of <i>Cyperus articulatus</i> (Cyperaceae).

Project description:Based on data from a previous ethnobotanical study in northern Angola, phytochemical investigations into the methanolic rhizomes and roots extract of Cyperus&nbsp;articulatus, monitored by in vitro assays, resulted in the recovery of 12 sesquiterpenes, 3 stilbenes, 2 phenolic acids, 1 monoterpene, and 1 flavonoid. Among them, 14 compounds were isolated for the first time from this species. Their inhibitory potential against nitric oxide (NO) production, as well as inducible nitric oxide synthase (iNOS) and cyclooxygenase-2 (COX-2) expression, was evaluated in LPS-treated J774A.1 murine macrophages. Especially, both stilbene dimer trans-scirpusin B and trimer cyperusphenol B showed promising inhibitory activity against the production of the inflammatory mediator, NO, in a concentration-dependent manner (10-1 µM). The obtained data are the first results confirming the anti-inflammatory potential of C.&nbsp;articulatus and support its indigenous use as a traditional remedy against inflammation-related disorders.

Isolation of 91 polymorphic microsatellite loci in the western Mediterranean endemic Carex helodes (Cyperaceae).

Project description:PREMISE OF THE STUDY:Microsatellite primers were developed for Carex helodes (Cyperaceae), a western Mediterranean endemic that is locally distributed in southern Portugal and southwestern Spain and rare in northern Morocco. METHODS AND RESULTS:One hundred nine nuclear microsatellite markers were developed using a shotgun pyrosequencing method, resulting in 91 polymorphic and 18 monomorphic loci when tested using 19 individuals sampled from five populations from Portugal, Spain, and Morocco. Loci averaged 3.23 alleles per locus (SD = 1.15). In a single population (Cortelha population, Portugal), the 34 most polymorphic loci showed a mean observed heterozygosity of 0.357 (SD = 0.292) and mean expected heterozygosity of 0.384 (SD = 0.255). CONCLUSIONS:Next-generation sequencing allowed us to develop a high number of genetic markers with levels of polymorphism adequate to study gene flow among populations. However, when genotyping the individuals within a population, we found low levels of variation.

Isolation of polymorphic microsatellite loci in the New Zealand endemic sand-binder, Ficinia spiralis (Cyperaceae).

Project description:Ficinia spiralis (Cyperaceae) is a declining sand-binding sedge of ecological and cultural importance. Microsatellite primers were developed in F. spiralis to investigate how population genetic structure is related to the pronounced morphological, physiological, and ecological variation observed in this species. A 454 shotgun-sequencing approach was used to generate 157,274 raw sequence reads, 536 of which contained microsatellites. After initial primer testing for 40 loci, 14 polymorphic loci were isolated, containing five to 27 alleles per locus. Ten of these loci also amplified in a congener, F. nodosa. These loci will enable the assessment of the population genetic structure of F. spiralis, improving our understanding of the population processes underlying the observed morphological, physiological, and ecological variation in this endemic species. As the first microsatellites developed in Ficinia, these loci are a valuable resource for population genetic studies within this genus.

Characterization of the complete plastome of <i>Cyperus rotundus L.</i> (Cyperaceae).

Project description:Cyperus rotundus L. (C. rotundus) is a sedge belonging to the family Cyperaceae and is widely distributed in tropical and warmer temperate regions worldwide. It is one of the oldest traditional medicinal herbs in China, India, Japan, and Korea. In this study, we sequenced the complete chloroplast genome of C. rotundus on the Illumina HiSeq Platform. The chloroplast genome is 182,986 bp in length, with a typical quadripartite structure and consisting of a pair of inverted repeat (IR) regions (35,969 bp) separated by a large single-copy (LSC) region (100,733 bp) and a small single-copy (SSC) region (10,315 bp). It was predicted to contain a total of 133 genes, with an overall GC content of 33.26%. Phylogenetic analysis suggested C. rotundus is sister to Eleocharis celluosa and Eleocharis dulcis.

METHODS AND RESULTS:Forty-eight primer pairs were designed from Illumina sequence data and screened for suitability. Fourteen of these primer pairs were polymorphic and generated one to seven alleles per locus. Cross-species amplifications were conducted for all four members of Carex sect. Albae. CONCLUSIONS:These primer pairs can be used to assess the genetic diversity and population structure in future studies of C. eburnea and C. mckittrickensis, and likely in other members of Carex sect. Albae.

The complete chloroplast genome and phylogenetic analysis of <i>Cyperus malaccensis</i> Lam (Cyperaceae).

Project description:Cyperus malaccensis Lam is a perennial herbaceous plant that is distributed over a large area along the southern coast of China. Some plants of the Cyperaceae family are highly similar morphologically, which makes them difficult to classify and identify. In this study, the complete chloroplast genome of C. malaccensis was sequenced and assembled. The chloroplast genome is 186,098 bp long with a 33.18% content of GC. The structure of chloroplast genome includes a quadripartite structure that is composed of a pair of inverted repeats (IRs) of 37,434 bp, a small single copy (SSC) region of 10,296 bp, and a large single copy (LSC) region of 100,934 bp. The genome contains 141 genes, including 94 protein-coding genes, 39 tRNA genes, and 8 rRNA genes. A phylogenetic analysis showed that C. malaccensis is the most closely related to the congeneric species C. rotundus. These results enrich the genetic resources of the Cyperaceae and provide a molecular basis for further study on the phylogeny of this family.
