Data security in genomics: A review of Australian privacy requirements and their relation to cryptography in data storage.

ABSTRACT: The advent of next-generation sequencing (NGS) brings with it a need to manage large volumes of patient data in a manner that is compliant with both privacy laws and long-term archival needs. Outside of the realm of genomics there is a need in the broader medical community to store data, and although radiology aside the volume may be less than that of NGS, the concepts discussed herein are similarly relevant. The relation of so-called "privacy principles" to data protection and cryptographic techniques is explored with regards to the archival and backup storage of health data in Australia, and an example implementation of secure management of genomic archives is proposed with regards to this relation. Readers are presented with sufficient detail to have informed discussions - when implementing laboratory data protocols - with experts in the fields.

Privacy-preserving storage of sequenced genomic data.

Project description:BackgroundThe current and future applications of genomic data may raise ethical and privacy concerns. Processing and storing of this data introduce a risk of abuse by potential offenders since the human genome contains sensitive personal information. For this reason, we have developed a privacy-preserving method, named Varlock providing secure storage of sequenced genomic data. We used a public set of population allele frequencies to mask the personal alleles detected in genomic reads. Each personal allele described by the public set is masked by a randomly selected population allele with respect to its frequency. Masked alleles are preserved in an encrypted confidential file that can be shared in whole or in part using public-key cryptography.ResultsOur method masked the personal variants and introduced new variants detected in a personal masked genome. Alternative alleles with lower population frequency were masked and introduced more often. We performed a joint PCA analysis of personal and masked VCFs, showing that the VCFs between the two groups cannot be trivially mapped. Moreover, the method is reversible and personal alleles in specific genomic regions can be unmasked on demand.ConclusionOur method masks personal alleles within genomic reads while preserving valuable non-sensitive properties of sequenced DNA fragments for further research. Personal alleles in the desired genomic regions may be restored and shared with patients, clinics, and researchers. We suggest that the method can provide an additional security layer for storing and sharing of the raw aligned reads.

FANCY: fast estimation of privacy risk in functional genomics data.

Project description:MotivationFunctional genomics data are becoming clinically actionable, raising privacy concerns. However, quantifying privacy leakage via genotyping is difficult due to the heterogeneous nature of sequencing techniques. Thus, we present FANCY, a tool that rapidly estimates the number of leaking variants from raw RNA-Seq, ATAC-Seq and ChIP-Seq reads, without explicit genotyping. FANCY employs supervised regression using overall sequencing statistics as features and provides an estimate of the overall privacy risk before data release.ResultsFANCY can predict the cumulative number of leaking SNVs with an average 0.95 R2 for all independent test sets. We realize the importance of accurate prediction when the number of leaked variants is low. Thus, we develop a special version of the model, which can make predictions with higher accuracy when the number of leaking variants is low.Availability and implementationA python and MATLAB implementation of FANCY, as well as custom scripts to generate the features can be found at https://github.com/gersteinlab/FANCY. We also provide jupyter notebooks so that users can optimize the parameters in the regression model based on their own data. Meta-optics empowered vector visual cryptography for high security and rapid decryption.

Project description:Optical encryption is a promising approach to protecting secret information owing to the advantages of low-power consumption, parallel, high-speed, and multi-dimensional processing capabilities. Nevertheless, conventional strategies generally suffer from bulky system volume, relatively low security level, redundant measurement, and/or requirement of digital decryption algorithms. Here, we propose a general optical security strategy dubbed meta-optics-empowered vector visual cryptography, which fully exploits the abundant degrees of freedom of light as well as the spatial dislocation as key parameters, significantly upgrading the security level. We also demonstrate a decryption meta-camera that can implement the reversal coding procedure for real-time imaging display of hidden information, avoiding redundant measurement and digital post-processing. Our strategy features the merits of a compact footprint, high security, and rapid decryption, which may open an avenue for optical information security and anti-counterfeiting.

Enhancing PCORnet Clinical Research Network data completeness by integrating multistate insurance claims with electronic health records in a cloud environment aligned with CMS security and privacy requirements.

Project description:ObjectiveThe Greater Plains Collaborative (GPC) and other PCORnet Clinical Data Research Networks capture healthcare utilization within their health systems. Here, we describe a reusable environment (GPC Reusable Observable Unified Study Environment [GROUSE]) that integrates hospital and electronic health records (EHRs) data with state-wide Medicare and Medicaid claims and assess how claims and clinical data complement each other to identify obesity and related comorbidities in a patient sample.Materials and methodsEHR, billing, and tumor registry data from 7 healthcare systems were integrated with Center for Medicare (2011-2016) and Medicaid (2011-2012) services insurance claims to create deidentified databases in Informatics for Integrating Biology & the Bedside and PCORnet Common Data Model formats. We describe technical details of how this federally compliant, cloud-based data environment was built. As a use case, trends in obesity rates for different age groups are reported, along with the relative contribution of claims and EHR data-to-data completeness and detecting common comorbidities.ResultsGROUSE contained 73 billion observations from 24 million unique patients (12.9 million Medicare; 13.9 million Medicaid; 6.6 million GPC patients) with 1 674 134 patients crosswalked and 983 450 patients with body mass index (BMI) linked to claims. Diagnosis codes from EHR and claims sources underreport obesity by 2.56 times compared with body mass index measures. However, common comorbidities such as diabetes and sleep apnea diagnoses were more often available from claims diagnoses codes (1.6 and 1.4 times, respectively).ConclusionGROUSE provides a unified EHR-claims environment to address health system and federal privacy concerns, which enables investigators to generalize analyses across health systems integrated with multistate insurance claims.

Realizing Efficient Security and Privacy in IoT Networks.

Project description:In recent times, security and privacy at the physical (PHY) layer has been a major issue of several communication technologies which comprise the internet of things (IoT) and mostly, the emerging fifth-generation (5G) cellular network. The most real-world PHY security challenge stems from the fact that the passive eavesdropper's information is unavailable to the genuine source and destination (transmitter/receiver) nodes in the network. Without this information, it is difficult to optimize the broadcasting parameters. Therefore, in this research, we propose an efficient sequential convex estimation optimization (SCEO) algorithm to mitigate this challenge and improve the security of physical layer (PHY) in a three-node wireless communication network. The results of our experiments indicate that by using the SCEO algorithm, an optimal performance and enhanced convergence is achieved in the transmission. However, considering possible security challenges envisaged when a multiple eavesdropper is active in a network, we expanded our research to develop a swift privacy rate optimization algorithm for a multiple-input, multiple-output, multiple-eavesdropper (MIMOME) scenario as it is applicable to security in IoT and 5G technologies. The result of the investigation show that the algorithm executes significantly with minimal complexity when compared with nonoptimal parameters. We further employed the use of rate constraint together with self-interference of the full-duplex transmission at the receiving node, which makes the performance of our technique outstanding when compared with previous studies.

On genomics, kin, and privacy.

Project description:The storage of greater numbers of exomes or genomes raises the question of loss of privacy for the individual and for families if genomic data are not properly protected. Access to genome data may result from a personal decision to disclose, or from gaps in protection. In either case, revealing genome data has consequences beyond the individual, as it compromises the privacy of family members. Increasing availability of genome data linked or linkable to metadata through online social networks and services adds one additional layer of complexity to the protection of genome privacy. The field of computer science and information technology offers solutions to secure genomic data so that individuals, medical personnel or researchers can access only the subset of genomic information required for healthcare or dedicated studies.

Dual-band complex-amplitude metasurface empowered high security cryptography with ultra-massive encodable patterns.

Project description:The significance of a cryptograph method lies in its ability to provide high fidelity, high security, and large capacity. The emergence of metasurface-empowered cryptography offers a promising alternative due to its unparalleled wavefront modulation capabilities and easy integration with traditional schemes. However, the majority of reported strategies suffer from limited capacity as a result of restricted independent information channels. In this study, we present a novel method of cryptography that utilizes a dual-band complex-amplitude meta-hologram. The method allows for the encoding of 225 different patterns by combining a modified visual secret-sharing scheme (VSS) and a one-time-pad private key. The use of complex-amplitude modulation and the modified VSS enhances the quality and fidelity of the decrypted results. Moreover, the transmission of the private key through a separate mechanism can greatly heighten the security, and different patterns can be generated simply by altering the private key. To demonstrate the feasibility of our approach, we design, fabricate, and characterize a meta-hologram prototype. The measured results are in good agreement with the numerical ones and the design objectives. Our proposed strategy offers high security, ultra-capacity, and high fidelity, making it highly promising for applications in information encryption and anti-counterfeiting.

Privacy and Security in Multi-User Health Kiosks.

Project description:Enforcement of the Health Insurance Portability and Accountability Act (HIPAA) and the Health Information Technology for Economic and Clinical Health Act (HITECH) has gotten stricter and penalties have become more severe in response to a significant increase in computer-related information breaches in recent years. With health information said to be worth twice as much as other forms of information on the underground market, making preservation of privacy and security an integral part of health technology development, rather than an afterthought, not only mitigates risks but also helps to ensure HIPAA and HITECH compliance. This paper provides a guide, based on the Office for Civil Rights (OCR) audit protocol, for creating and maintaining an audit checklist for multi-user health kiosks. Implementation of selected audit elements for a multi-user health kiosk designed for use by community-residing older adults illustrates how the guide can be applied.
