Novel Methods for Surface EMG Analysis and Exploration Based on Multi-Modal Gaussian Mixture Models.

ABSTRACT: This paper introduces a new method for data analysis of animal muscle activation during locomotion. It is based on fitting Gaussian mixture models (GMMs) to surface EMG data (sEMG). This approach enables researchers/users to isolate parts of the overall muscle activation within locomotion EMG data. Furthermore, it provides new opportunities for analysis and exploration of sEMG data by using the resulting Gaussian modes as atomic building blocks for a hierarchical clustering. In our experiments, composite peak models representing the general activation pattern per sensor location (one sensor on the long back muscle, three sensors on the gluteus muscle on each body side) were identified per individual for all 14 horses during walk and trot in the present study. Hereby we show the applicability of the method to identify composite peak models, which describe activation of different muscles throughout cycles of locomotion.

Spike sorting with Gaussian mixture models.

Project description:The shape of extracellularly recorded action potentials is a product of several variables, such as the biophysical and anatomical properties of the neuron and the relative position of the electrode. This allows isolating spikes of different neurons recorded in the same channel into clusters based on waveform features. However, correctly classifying spike waveforms into their underlying neuronal sources remains a challenge. This process, called spike sorting, typically consists of two steps: (1) extracting relevant waveform features (e.g., height, width), and (2) clustering them into non-overlapping groups believed to correspond to different neurons. In this study, we explored the performance of Gaussian mixture models (GMMs) in these two steps. We extracted relevant features using a combination of common techniques (e.g., principal components, wavelets) and GMM fitting parameters (e.g., Gaussian distances). Then, we developed an approach to perform unsupervised clustering using GMMs, estimating cluster properties in a data-driven way. We found the proposed GMM-based framework outperforms previously established methods in simulated and real extracellular recordings. We also discuss potentially better techniques for feature extraction than the widely used principal components. Finally, we provide a friendly graphical user interface to run our algorithm, which allows manual adjustments.

Fitting Gaussian mixture models on incomplete data.

Project description:BackgroundBioinformatics investigators often gain insights by combining information across multiple and disparate data sets. Merging data from multiple sources frequently results in data sets that are incomplete or contain missing values. Although missing data are ubiquitous, existing implementations of Gaussian mixture models (GMMs) either cannot accommodate missing data, or do so by imposing simplifying assumptions that limit the applicability of the model. In the presence of missing data, a standard ad hoc practice is to perform complete case analysis or imputation prior to model fitting. Both approaches have serious drawbacks, potentially resulting in biased and unstable parameter estimates.ResultsHere we present missingness-aware Gaussian mixture models (MGMM), an R package for fitting GMMs in the presence of missing data. Unlike existing GMM implementations that can accommodate missing data, MGMM places no restrictions on the form of the covariance matrix. Using three case studies on real and simulated 'omics data sets, we demonstrate that, when the underlying data distribution is near-to a GMM, MGMM is more effective at recovering the true cluster assignments than either the existing GMM implementations that accommodate missing data, or fitting a standard GMM after state of the art imputation. Moreover, MGMM provides an accurate assessment of cluster assignment uncertainty, even when the generative distribution is not a GMM.ConclusionCompared to state-of-the-art competitors, MGMM demonstrates a better ability to recover the true cluster assignments for a wide variety of data sets and a large range of missingness rates. MGMM provides the bioinformatics community with a powerful, easy-to-use, and statistically sound tool for performing clustering and density estimation in the presence of missing data. Segway 2.0: Gaussian mixture models and minibatch training.

Project description:Summary:Segway performs semi-automated genome annotation, discovering joint patterns across multiple genomic signal datasets. We discuss a major new version of Segway and highlight its ability to model data with substantially greater accuracy. Major enhancements in Segway 2.0 include the ability to model data with a mixture of Gaussians, enabling capture of arbitrarily complex signal distributions, and minibatch training, leading to better learned parameters. Avoiding inferior clusterings with misspecified Gaussian mixture models.

Project description:Clustering is a fundamental tool for exploratory data analysis, and is ubiquitous across scientific disciplines. Gaussian Mixture Model (GMM) is a popular probabilistic and interpretable model for clustering. In many practical settings, the true data distribution, which is unknown, may be non-Gaussian and may be contaminated by noise or outliers. In such cases, clustering may still be done with a misspecified GMM. However, this may lead to incorrect classification of the underlying subpopulations. In this paper, we identify and characterize the problem of inferior clustering solutions. Similar to well-known spurious solutions, these inferior solutions have high likelihood and poor cluster interpretation; however, they differ from spurious solutions in other characteristics, such as asymmetry in the fitted components. We theoretically analyze this asymmetry and its relation to misspecification. We propose a new penalty term that is designed to avoid both inferior and spurious solutions. Using this penalty term, we develop a new model selection criterion and a new GMM-based clustering algorithm, SIA. We empirically demonstrate that, in cases of misspecification, SIA avoids inferior solutions and outperforms previous GMM-based clustering methods.

GGRaSP: a R-package for selecting representative genomes using Gaussian mixture models.

Project description:Motivation:The vast number of available sequenced bacterial genomes occasionally exceeds the facilities of comparative genomic methods or is dominated by a single outbreak strain, and thus a diverse and representative subset is required. Generation of the reduced subset currently requires a priori supervised clustering and sequence-only selection of medoid genomic sequences, independent of any additional genome metrics or strain attributes. Results:The Gaussian Genome Representative Selector with Prioritization (GGRaSP) R-package described below generates a reduced subset of genomes that prioritizes maintaining genomes of interest to the user as well as minimizing the loss of genetic variation. The package also allows for unsupervised clustering by modeling the genomic relationships using a Gaussian mixture model to select an appropriate cluster threshold. We demonstrate the capabilities of GGRaSP by generating a reduced list of 315 genomes from a genomic dataset of 4600 Escherichia coli genomes, prioritizing selection by type strain and by genome completeness. Generalized Linear Mixed Models with Gaussian Mixture Random Effects: Inference and Application.

Project description:We propose a new class of generalized linear mixed models with Gaussian mixture random effects for clustered data. To overcome the weak identifiability issues, we fit the model using a penalized Expectation Maximization (EM) algorithm, and develop sequential locally restricted likelihood ratio tests to determine the number of components in the Gaussian mixture. Our work is motivated by an application to nationwide kidney transplant center evaluation in the United States, where the patient-level post-surgery outcomes are repeated measures of the care quality of the transplant centers. By taking into account patient-level risk factors and modeling the center effects by a finite Gaussian mixture model, the proposed model provides a convenient framework to study the heterogeneity among the transplant centers and controls the false discovery rate when screening for transplant centers with non-standard performance.

Gaussian mixture models and semantic gating improve reconstructions from human brain activity.

Project description:Better acquisition protocols and analysis techniques are making it possible to use fMRI to obtain highly detailed visualizations of brain processes. In particular we focus on the reconstruction of natural images from BOLD responses in visual cortex. We expand our linear Gaussian framework for percept decoding with Gaussian mixture models to better represent the prior distribution of natural images. Reconstruction of such images then boils down to probabilistic inference in a hybrid Bayesian network. In our set-up, different mixture components correspond to different character categories. Our framework can automatically infer higher-order semantic categories from lower-level brain areas. Furthermore, the framework can gate semantic information from higher-order brain areas to enforce the correct category during reconstruction. When categorical information is not available, we show that automatically learned clusters in the data give a similar improvement in reconstruction. The hybrid Bayesian network leads to highly accurate reconstructions in both supervised and unsupervised settings.

Directional Gaussian Mixture Models of the Gut Microbiome Elucidate Microbial Spatial Structure.

Project description:The gut microbiome is spatially heterogeneous, with environmental niches contributing to the distribution and composition of microbial populations. A recently developed mapping technology, MaPS-seq, aims to characterize the spatial organization of the gut microbiome by providing data about local microbial populations. However, information about the global arrangement of these populations is lost by MaPS-seq. To address this, we propose a class of Gaussian mixture models (GMM) with spatial dependencies between mixture components in order to computationally recover the relative spatial arrangement of microbial communities. We demonstrate on synthetic data that our spatial models can identify global spatial dynamics, accurately cluster data, and improve parameter inference over a naive GMM. We applied our model to three MaPS-seq data sets taken from various regions of the mouse intestine. On cecal and distal colon data sets, we find our model accurately recapitulates known spatial behaviors of the gut microbiome, including compositional differences between mucus and lumen-associated populations. Our model also seems to capture the role of a pH gradient on microbial populations in the mouse ileum and proposes new behaviors as well. IMPORTANCE The spatial arrangement of the microbes in the gut microbiome is a defining characteristic of its behavior. Various experimental studies have attempted to provide glimpses into the mechanisms that contribute to microbial arrangements. However, many of these descriptions are qualitative. We developed a computational method that takes microbial spatial data and learns many of the experimentally validated spatial factors. We can then use our model to propose previously unknown spatial behaviors. Our results demonstrate that the gut microbiome, while exceptionally large, has predictable spatial patterns that can be used to help us understand its role in health and disease.

A new approach for multi-channel surface EMG signal simulation.

Project description:Simulation models are necessary for testing the performance of newly developed approaches before they can be applied to interpreting experimental data, especially when biomedical signals such as surface electromyogram (SEMG) signals are involved. A new and easily implementable surface EMG simulation model was developed in this study to simulate multi-channel SEMG signals. A single fiber action potential (SFAP) is represented by the sum of three Gaussian functions. SFAP waveforms can be modified by adjusting the amplitude and bandwidth of the Gaussian functions. SEMG signals were successfully simulated at different detected locations. Effects of the fiber depth, electrode position and conduction velocity of SFAP on motor unit action potential (MUAP) were illustrated. Results demonstrate that the easily implementable SEMG simulation approach developed in this study can be used to effectively simulate SEMG signals.

Improving resolution and resolvability of single-particle cryoEM structures using Gaussian mixture models.

Project description:Cryogenic electron microscopy is widely used in structural biology, but its resolution is often limited by the dynamics of the macromolecule. Here we developed a refinement protocol based on Gaussian mixture models that integrates particle orientation and conformation estimation and improves the alignment for flexible domains of protein structures. We demonstrated this protocol on multiple datasets, resulting in improved resolution and resolvability, locally and globally, by visual and quantitative measures.
