Project description:Blackberry (Rubus spp.) is an important hybrid fruit crop popular in the US Pacific Northwest and the European region with complex origins. In this study, we report the complete chloroplast genome sequence of a hybrid blackberry cultivar 'Arapohol' using next-generation sequencing technology. The complete chloroplast genome size is 156,621 bp. The genome contains 134 genes, including 40 tRNA genes, 86 protein-coding genes, and 8 rRNA genes. Phylogenetic analysis based on 11 complete chloroplast genomes revealed that taxa is closely related to Rubus niveus. The complete chloroplast genome of this Rubus sp. provides valuable information for understanding the origination of this crop species.

The complete chloroplast genome sequence of a Castanea henryi cultivar.

Project description:Castanea henryi（Skam）Rehd. et Wils is an important woody plant producing nuts in China. In this study, the complete chloroplast genome sequence of C. henryi was reported by using the Illumina Hiseq 2500 platform. The complete chloroplast sequence is 160,807 bp, including large single-copy (LSC) region of 90,394 bp, small single-copy (SSC) region of 18,963 bp, and a pair of invert repeats (IR) regions of 25,725 bp. Plastid genome contains 112 genes, 78 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Based on 26 chloroplast genomes, phylogenetic analysis indicates that C. henryi is closely related to C. mollissima in Fagaceae.

The complete chloroplast genome sequence of a Citrus australasica cultivar (Rutaceae）.

Project description:Citrus australasica (F. Muell.) Swingle belongs to the family Rutaceae. Citrus australasica is native to eastern Australia and southeastern New Guinea, and is mainly concentrated in a small region of northern New South Wales and tropical rainforest areas in southern Queensland. The complete plastome length of C. australasica is 160,335 bp, with the typical structure and gene content of angiosperm plastids, including a 26,592 bp repeat B (IRB) region, 26,952 bp IRA, 87,678 bp large single copy (LSC) region and 18,756 bp small single copy (SSC) region. The plastid contains 135 genes, including 89 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The total G/C content of the C. australasica plastome is 38.4%. The complete plastome sequence of C. australasica will provide useful resources for conservation genetics research of this species and phylogenetic research of Rutaceae.

Complete chloroplast genome sequence and annotation of Machilus salicina Hance, 1885 (lauraceae)

Project description:Abstract Machilus salicina Hance, 1885 is a species of flowering plant in the family Lauraceae and is mainly found at low altitudes in southern China. In this study, we assembled and annotated the complete chloroplast genome of M. salicina for the first time. We analyzed the general features of M. salicina and constructed a phylogenetic tree based on 15 Lauraceae species. The chloroplast genome of M. salicina had a total length of 153,943 bp. The length of a large single copy region, a small single copy region, and two inverted repeat regions were 93,689 bp, 20,070 bp, and 20,092bp, respectively. A total of 128 genes were detected, which included 84 protein-coding genes, 36 tRNAs and 8 rRNAs. The GC content of M. salicina complete chloroplast genome was 39.1%. The phylogenetic tree indicated that M. salicina was closely related to M. yunnanensis.

The complete chloroplast genome of Saccharum fulvum (Poaceae).

Project description:Saccharum species are of great importance as fruit crops due to their economic and food value. S. fulvum is a wild relative of sugarcane that has a wide geographic distribution and is well-adapted to various environmental conditions. It exhibits high resistance to pests, diseases, drought, cold, and degraded soils, making it a valuable resource for sugarcane research. Here, we report the chloroplast genome of S. fulvum. This chloroplast genome was 141,151 bp in length with a GC content of 38.41%. The large single-copy, small single-copy, and inverted repeat regions were 83,030 bp, 12,533 bp, and 22,794 bp in length, respectively. The chloroplast genome contained 111 different genes, including 77 protein-coding genes, 4 rRNA genes, and 30 tRNA genes. Phylogenetic analysis indicated that S. fulvum was closely related to S. narenga. This study not only enriches the genome information of Saccharum, but also will be useful for the evolutionary study of the family Poaceae.

The complete chloroplast genome sequence of Camellia sinensis var. sinensis cultivar Tieguanyin (Theaceae).

Project description:Camellia sinensis var. sinensis cultivar Tieguanyin (TGY) is an important Oolong tea variety in China. In this study, we reported a complete chloroplast (cp) genome based on the Illumina sequencing technology and combined de novo and reference-guided assembly strategies. The complete cp genome of 'TGY' displayed the regular quadripartite structure: a total of 157,126 bp in length, comprising a large single-copy (LSC, 86,904 bp) region, a small single-copy (SSC, 18,532 bp) region, and a pair of inverted repeats (IRs, 26,095 bp) regions. A lot of 132 predicted genes, including 87 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The overall GC content is 37.3%. Maximum likelihood (ML) phylogenetic tree involving 18 cp genomes of the Camellia genus revealed a relatively independent event of local domestication among three types of cultivars. The complete cp genome of 'TGY' provides an insight into tea plants for further understanding evolutionary research on tea plants.

Project description:Chloroplasts (cp) are indispensable organelles in plant cells that perform photosynthesis amongst other functions, including producing pigments, synthesizing sugars and certain amino acids. The complete chloroplast genome of Tartary Buckwheat Cultivar Miqiao 1 is sequenced in this study. Miqiao 1 is currently the only Tartary Buckwheat variety that can produce the whole nutritive Tartary Buckwheat Rice by hulling. The Miqiao 1 cp genome size is 159,272?bp in length, including 79 protein-coding genes, 30 tRNA genes and 4 rRNA genes. A pair of inverted repeats (IRs) of 30,817?bp were disconnected by a large single copy (LSC) of 84,397?bp and a small single copy (SSC) of 13,241?bp. The cp genome with 37.9% GC content contained 113 annotated genes.

Project description:The complete plastid genome of Chrysanthemum morifolium 'Anhuishiliuye', a Chinese traditional cultivar, was determined and analyzed in this work. It had a circular-mapping molecular with the length of 151,059 bp.The LSC and SSC of 82,857 bp and 18,294 bp were separated by two IRs of 24,954 bp. The chloroplast genome of C. morifolium 'Anhuishiliuye' contains 125 genes, including 83 protein-coding genes, 34 ribosomal RNA genes and 8 transfer RNA genes. Phylogenetic analysis showed that C. morifolium 'Anhuishiliuye' clustered together with other Chrysanthemum species. The data provided would be useful for elucidation of phylogenetics and evolution in Chrysanthemum cultivars.

Project description:The complete chloroplast (cp) genome sequence of Camellia sinensis var. sinensis cultivar 'FuDingDaBaiCha' (FD), one of the key contributors to the history of tea breeding in China, was determined in this study. The cp genome of FD is 157,025 bp in length, including a large single-copy (LSC, 86,586 bp), a small single-copy (SSC, 18,277 bp), and a pair of inverted repeats (IRa and IRb, 26,081 bp). The overall GC content is 37.3%. A total of 137 genes were predicted, including 92 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that FD was closely related to C. sinensis cv. 'AnHua', C. sinensis cv. 'QianCha 1', and C. sinensis cv. 'BanTianYao'. The determination of the complete cp genome sequence of FD provides a way for the subsequent study of the genetic background and phylogenetic relationships of different tea plant cultivars.

The complete chloroplast genome sequence of the Alstroemeria hybrid variety 'Hanhera'.

Project description:Alstroemeria, a member of the Alstroemeriaceae family, is a species from South America. The chloroplast genome of Alstroemeria spp. was completed by de novo assembly using a small amount of whole genome sequencing data. The chloroplast genome of Alstroemeria spp. was 155,672 bp in length consisting of 84,379 bp of large single copy, 17,815 bp of small single copy, and 26,739 bp of a pair of inverted repeat regions. A total of 157 genes were annotated including 103 protein-coding genes (PCGs), 46 tRNA genes, and eight rRNA genes. Maximum likelihood phylogenetic analysis with seven species belonging to the Alstroemeriaceae or Liliaceae family revealed that Alstroemeria spp. is grouped with the species in the Alstroemeriaceae family.
