The complete chloroplast genome sequence of the Alstroemeria hybrid variety 'Hanhera'.

ABSTRACT: Alstroemeria, a member of the Alstroemeriaceae family, is a species from South America. The chloroplast genome of Alstroemeria spp. was completed by de novo assembly using a small amount of whole genome sequencing data. The chloroplast genome of Alstroemeria spp. was 155,672 bp in length consisting of 84,379 bp of large single copy, 17,815 bp of small single copy, and 26,739 bp of a pair of inverted repeat regions. A total of 157 genes were annotated including 103 protein-coding genes (PCGs), 46 tRNA genes, and eight rRNA genes. Maximum likelihood phylogenetic analysis with seven species belonging to the Alstroemeriaceae or Liliaceae family revealed that Alstroemeria spp. is grouped with the species in the Alstroemeriaceae family.

Project description:The complete chloroplast genome of Catalpa 'Bairihua' a hybrid variety with multi season flowering obtained from hybrid progeny of C. bungei 'Luoqiu Sihao' (C. bungei '01' × C. bungei 'Changguo Qiu') and C. fargesii f. duclouxii was first sequenced with the Illumina HiSeq 2000 platform. Which was 158,210 bp in length with a typical quadruple structure and contained a large single copy (LSC: 84,928 bp) region and a small single copy (SSC: 12,664 bp) region that were separated by a pair of inverted repeats (IRa, b: 30,309 bp) region. The GC content of the whole chloroplast genome is 38.1%. A total of 130 genes was annotated in the complete chloroplast genome, including 85 protein-coding genes, 37 tRNA genes and 8rRNA genes. ML phylogenetic analysis by comparing with 39 chloroplast genomes of the Bignoniaceae indicated that Catalpa 'Bairihua' was close to Tecomaria capensis.

Project description:Rice (Oryza sativa) is the predominant staple food crop belonging to the Poaceae family. In this study, complete chloroplast genome sequence of O. sativa aus-type variety Nagina-22 was characterized through de novo assembly. The genome is a circular DNA molecule of 134,503 bp and has typical quadripartite structures including large single copy region (80,548 bp), small single copy region (12,347 bp), and a pair of inverted repeats (20,804 bp). A total of 120 genes were predicted in the genome, including 77 protein-coding genes, 8 open reading frame genes, 31 tRNA genes, and 4 rRNA genes. Phylogenetic analysis confirmed a close taxonomical relationship with O. sativa ssp. Indica species.

Project description:Musa balbisiana is a wild-type species of banana, endemic to Southern China, Eastern South Asia, and Northern Southeast Asia. The M. balbisiana variety 'Pisang Klutuk Wulung' is one of the possible ancestral parents of modern cultivated bananas, but its wild populations are now in decline. In this study, we report the complete chloroplast genome sequence of wild banana, M. balbisiana diploid variety 'Pisang Klutuk Wulung'. The M. balbisiana chloroplast genome is found to be 169,458 bp in length and has a base composition of A (31.44%), G (18.16%), C (18.61%), and T (31.79%). The genome contained two short inverted repeat (IRa and IRb) regions (35,084 bp), which were separated by a large single copy (LSC) region (87,805 bp) and a small single copy (SSC) region (11,485 bp). The genome encodes 113 unique genes, including 79 protein-coding genes, 30 transfer RNA (tRNA) genes, and four ribosomal RNA (rRNA) genes. Further, phylogenetic analysis suggested that M. balbisiana is closely related to the species of M. textilis. This complete chloroplast genome will provide valuable information for the development of DNA markers for future population and conservation studies of M. balbisiana.

A total of 163 genes were annotated including 109 protein-coding genes, 46 tRNA genes and eight rRNA genes. Maximum likelihood phylogenetic analysis with 16 Araceae species revealed that Zantedeschia spp. is expectedly grouped with other Zantedeschia species.

Project description:Taxodium 'Zhongshanshan 401' is an important economic plant with ornamental and ecological values, and has been widely planted in southeastern China. In this study, the complete chloroplast (cp) genome of T. 'Zhongshanshan 401' was sequenced and illustrated to add the more genetic information. The entire cp genome of T. 'Zhongshanshan 401' was 132,037 bp in length with 35.3% overall GC content. The cp genome contained 120 genes, including 83 protein-coding genes, 33 tRNA genes, and four rRNA genes. Fifteen genes contain two exons and two contains three exons. Phylogenetic analysis based on whole cp genome sequences showed that T. 'Zhongshanshan 401' was more closely related to T. mucronatum.

The complete chloroplast genome sequence of a hybrid blackberry (Rubus spp.) cultivar.

Project description:Blackberry (Rubus spp.) is an important hybrid fruit crop popular in the US Pacific Northwest and the European region with complex origins. In this study, we report the complete chloroplast genome sequence of a hybrid blackberry cultivar 'Arapohol' using next-generation sequencing technology. The complete chloroplast genome size is 156,621 bp. The genome contains 134 genes, including 40 tRNA genes, 86 protein-coding genes, and 8 rRNA genes. Phylogenetic analysis based on 11 complete chloroplast genomes revealed that taxa is closely related to Rubus niveus. The complete chloroplast genome of this Rubus sp. provides valuable information for understanding the origination of this crop species.

The genome size is 152,185 bp, containing a large single copy (LSC) region (85,094 bp) and a small single copy(SSC) region (14,521 bp) that were separated by two inverted repeat (IRs) regions (26,285 bp).The GC content was 37.46%. In total, the complete cp DNA contains 89 protein-coding genes, 30 tRNA genes, and 8 rRNA genes. Twelve genes contained one or two introns. Phylogenetic analyses showed that the chloroplast genome of D officinale 'zhong ke IV hao' is related to that of the traditional D.officinale.

Project description:Agave hybrid 11648 is the most widely cultivated agave variety for sisal fiber production around the world. In the present study, we have successfully sequenced the chloroplast genome of A. H11648. The complete chloroplast genome size is 157,274 bp in length with a GC content of 37.8%. The genome contains a large single copy region (LSC) of 85,896 bp, a small single copy region (SSC) of 18,230 bp, and a pair of inverted repeat regions (IR) of 26,574 bp. 121 genes are annotated in the chloroplast genome. The numbers of protein-coding, tRNA and rRNA genes are 99, 40 and 8, respectively. Phylogenetic tree reveals that A. H11648 is closely related to A. americana.
