Ptilagrostis contracta (Stipeae, Poaceae), a New Species Endemic to Qinghai-Tibet Plateau.

ABSTRACT: A new species, Ptilagrostis contracta, endemic to Qinghai-Tibet Plateau is described and illustrated. It is distinguished from other species in Ptilagrostis by having contracted panicles, 1-geniculate awns with hairy columns and scabrous bristles and evenly pubescent lemmas. Evidence from lemma epidermal pattern, cytology and molecular phylogenetic analyses based on the nuclear ITS sequence data confirm its systematic position in Ptilagrostis.

Species delimitation in plants using the Qinghai-Tibet Plateau endemic Orinus (Poaceae: Tridentinae) as an example.

Project description:Background and aimsAccurate identification of species is essential for the majority of biological studies. However, defining species objectively and consistently remains a challenge, especially for plants distributed in remote regions where there is often a lack of sufficient previous specimens. In this study, multiple approaches and lines of evidence were used to determine species boundaries for plants occurring in the Qinghai-Tibet Plateau, using the genus Orinus (Poaceae) as a model system for an integrative approach to delimiting species.MethodsA total of 786 individuals from 102 populations of six previously recognized species were collected for niche, morphological and genetic analyses. Three plastid DNA regions (matK, rbcL and trnH-psbA) and one nuclear DNA region [internal transcribed space (ITS)] were sequenced.Key resultsWhereas six species had been previously recognized, statistical analyses based on character variation, molecular data and niche differentiation identified only two well-delimited clusters, together with a third possibly originating from relatively recent hybridization between, or historical introgression from, the other two.ConclusionsBased on a principle of integrative species delimitation to reconcile different sources of data, the results provide compelling evidence that the six previously recognized species of the genus Orinus that were examined should be reduced to two, with new circumscriptions, and a third, identified in this study, should be described as a new species. This empirical study highlights the value of applying genetic differentiation, morphometric statistics and ecological niche modelling in an integrative approach to re-circumscribing species boundaries. The results produce relatively objective, operational and unbiased taxonomic classifications of plants occurring in remote regions.

Evolutionary history of two rare endemic conifer species from the eastern Qinghai-Tibet Plateau.

Project description:Background and aimsUnderstanding the population genetics and evolutionary history of endangered species is urgently needed in an era of accelerated biodiversity loss. This knowledge is most important for regions with high endemism that are ecologically vulnerable, such as the Qinghai-Tibet Plateau (QTP).MethodsThe genetic variation of 84 juniper trees from six populations of Juniperus microsperma and one population of Juniperus erectopatens, two narrow-endemic junipers from the QTP that are sister to each other, was surveyed using RNA-sequencing data. Coalescent-based analyses were used to test speciation, migration and demographic scenarios. Furthermore, positively selected and climate-associated genes were identified, and the genetic load was assessed for both species.Key resultsAnalyses of 149 052 single nucleotide polymorphisms showed that the two species are well differentiated and monophyletic. They diverged around the late Pliocene, but interspecific gene flow continued until the Last Glacial Maximum. Demographic reconstruction by Stairway Plot detected two severe bottlenecks for J. microsperma but only one for J. erectopatens. The identified positively selected genes and climate-associated genes revealed habitat adaptation of the two species. Furthermore, although J. microsperma had a much wider geographical distribution than J. erectopatens, the former possesses lower genetic diversity and a higher genetic load than the latter.ConclusionsThis study sheds light on the evolution of two endemic juniper species from the QTP and their responses to Quaternary climate fluctuations. Our findings emphasize the importance of speciation and demographic history reconstructions in understanding the current distribution pattern and genetic diversity of threatened species in mountainous regions.

A population genetics perspective on the evolutionary histories of three clonal, endemic, and dominant grass species of the Qinghai-Tibet Plateau: <i>Orinus</i> (Poaceae).

Project description:We performed analyses of amplified fragment length polymorphism (AFLP) in order to characterize the evolutionary history of Orinus according to its population genetic structure, as well as to investigate putative hybrid origins of O. intermedius and to provide additional insights into relationships among species. The genus Orinus comprises three clonal grasses that are dominant species within xeric alpine grasslands of the Qinghai-Tibet Plateau (QTP). Here, we used eight selectively obtained primer pairs of EcoRI/MseI to perform amplifications in 231 individuals of Orinus representing 48 populations and all three species. We compared our resulting data to genetic models of hybridization using a Bayesian algorithm within NewHybrids software. We determined that genetic variation in Orinus was 56.65% within populations while the among-species component was 30.04% using standard population genetics statistics. Nevertheless, we detected that species of Orinus were clustered into three highly distinct genetic groups corresponding to classic species identities. Our results suggest that there is some introgression among species. Thus, we tested explicit models of hybridization using a Bayesian approach within NewHybrids software. However, O. intermedius likely derives from a common ancestor with O. kokonoricus and is probably not the result of hybrid speciation between O. kokonoricus and O. thoroldii. We suspect that recent isolation of species of Orinus in allopatry via vicariance may explain the patterns in diversity that we observed, and this is corroborated by a Mantel test that showed significant positive correlation between geographic and genetic distance (r = 0.05, p < 0.05). Recent isolation may explain why Orinus differs from many other clonal species by exhibiting the highest diversity within populations rather than among them.

Eriocoma valdesii, a new species from Mexico (Poaceae, Stipeae).

Project description:Eriocoma valdesii sp. nov., is described and illustrated. The new species was found growing on calcareous rocky slopes and hillsides between 1700-2721 m in Coahuila, Nuevo León, San Luis Potosí, and Tamaulipas. The new species is morphologically similar to Eriocoma lobata but differs in having ligules (2-) 4.5-8.5 mm long with acute to narrowly acute and lacerate apices and florets with a sharp-pointed callus. In addition, we include a key to the species of Eriocoma in northeastern México.

Plant Resource Availability of Medicinal Fritillaria Species in Traditional Producing Regions in Qinghai-Tibet Plateau.

Project description:The genus Fritillaria (Liliaceae) comprises of ~140 species of bulbous perennials, which are distributed in the temperate zone of the Northern Hemisphere. Fritillaria species have attracted much attention because of their commercial value, partly as ornamental plants but principally as a source of material for use in traditional medicine. The use of Fritillaria extracts is well established in some countries in Eastern Europe (e.g., Turkey), and Asia (e.g., China, Japan). In traditional Chinese medicine, the medicinal Fritillaria species is called Bulbus Fritillariae Cirrhosae (BFC), which has been used as a traditional medicine for thousands of years. However, to the best of our knowledge, there are no reports on resource investigation of plants of BFC in the last ten years. In this study, we chose 32 traditional producing regions in Qinghai-Tibet Plateau to perform an investigation on resource availability of BFC. In five sites we did not find any plants of BFC. Results show that the average number of the plants of BFC per quadrat in 26 sites was less than 7, and the average resource density was <22 mg/m2. Habitat types and plant morphology of BFC plants were recorded. Our investigation shows that the area for artificial cultivation of BFC is larger than 400 hm2 and productivity was higher than 180 t. In addition, the total alkaloid contents of samples from cultivated bases and plantations are higher than that from wild fields. This study suggests that the wild populations of BFC are still at the risk of depletion. Artificial cultivation of BFC might be an important way to resolve the current contradiction between resource protection and resource utilization. In addition, identifying the closest European relatives of the Fritillaria species used in traditional medicine may resolve this contradiction.

Expansion of Cyclophyllidea Biodiversity in Rodents of Qinghai-Tibet Plateau and the "Out of Qinghai-Tibet Plateau" Hypothesis of Cyclophyllideans.

Project description:The Cyclophyllidea comprises the most species-rich order of tapeworms (Platyhelminthes, Cestoda) and includes species with some of the most severe health impact on wildlife, livestock, and humans. We collected seven Cyclophyllidea specimens from rodents in Qinghai-Tibet Plateau (QTP) and its surrounding mountain systems, of which four specimens in QTP were unsequenced, representing "putative new species." Their complete mitochondrial (mt) genomes were sequenced and annotated. Phylogenetic reconstruction of partial 28S rDNA, cox1 and nad1 datasets provided high bootstrap frequency support for the categorization of three "putative new species," assigning each, respectively, to the genera Mesocestoides, Paranoplocephala, and Mosgovoyia, and revealing that some species and families in these three datasets, which contain 291 species from nine families, may require taxonomic revision. The partial 18S rDNA phylogeny of 29 species from Taeniidae provided high bootstrap frequency support for the categorization of the "putative new species" in the genus Hydatigera. Combined with the current investigation, the other three known Taeniidae species found in this study were Taenia caixuepengi, T. crassiceps, and Versteria mustelae and may be widely distributed in western China. Estimates of divergence time based on cox1 + nad1 fragment and mt protein-coding genes (PCGs) showed that the differentiation rate of Cyclophyllidea species was strongly associated with the rate of change in the biogeographic scenarios, likely caused by the uplift of the QTP; i.e., species differentiation of Cyclophyllidea might be driven by host-parasite co-evolution caused by the uplift of QTP. We propose an "out of QTP" hypothesis for the radiation of these cyclophyllidean tapeworms.

Development of SSR markers from transcriptomes for Orinus (Poaceae), an endemic of the Qinghai-Tibetan Plateau.

Project description:PREMISE OF THE STUDY:Transcriptomes were used to develop microsatellite markers for the plant genus Orinus (Poaceae), which comprises three species of grasses (O. thoroldii, O. kokonoricus, and O. intermedius) that are widely distributed in the Qinghai-Tibetan Plateau. METHODS AND RESULTS:Primer pairs were developed for 16 high-quality simple sequence repeats (SSRs) using transcriptomes. SSRs were amplified in 248 individuals representing the three species of Orinus; the number of alleles per locus ranged from one to seven, with an average of 2.6. The expected and observed heterozygosity per locus varied from 0.00 to 0.83 and from 0.00 to 1.00, respectively, with respective mean values of 0.32 and 0.34. CONCLUSIONS:These newly developed SSR markers will be valuable for evaluating the population genetic structure of Orinus throughout its range.

Two new species of dictyostelid cellular slime molds in high-elevation habitats on the Qinghai-Tibet Plateau, China.

Project description:Dictyostelid cellular slime molds (dictyostelids) are key components of soil microbes. The Qinghai-Tibet Plateau is characterized by unique and important forest types because of the considerable range in elevation which exists. During the period of 2012, 2013 and 2016, 12 species of dictyostelids were yielded from samples collected in this region, including two new species and three new records for China. Six other species were new records for this region. Ontogeny, morphology, ultrastructure and systematic molecular analyses (SSU & ITS) of D. minimum and D. multiforme confirm that they are Goup 4 new species. The ornamentation of the surface of dictyostelids' spores is the first time to be observed until now. In the SSU phylogenetic tree generated in the present study, Synstelium, not assigned to order and family before, was assigned to the clade Acytosteliaceae in the Acytosteliales firstly. To our knowledge, the study reported herein is the first investigation of dictyostelid biodiversity carried out at elevations above 2000 m. Sorocarp size, sorus size, spore length, ratio of sorus and sorophore, and ratio of sorus and spore size were positively correlated with increasing elevation and no linear correlated with forest type, according to the results of linear regression analysis.

Completed plastome sequence of <i>Sophora moorcroftiana</i>, an endemic shrub to the Qinghai-Tibet Plateau, China.

Project description:Sophora moorcroftiana, an endemic Fabaceae species occurred in the Qinghai-Tibet plateau, China, has important economic value in local. Its completed plastome sequence is 148,930 bp in size, and comprises a pair of inverted repeat (IR) regions of 23,787 bp each, a large single-copy region of 83,342 bp and a small single-copy region of 18,014 bp. The GC content of the plastome was 30.2%. A total of 124 genes were identified, comprising 80 protein-coding genes, 36 tRNA genes and eight rRNA genes. There are 94 unique genes, with 15 genes duplicated in the IR regions. Phylogenetic tree shows that plastome of S. moorcroftiana is most related to that of S. alopecuroides. This plastome would be helpful for the study of molecular mechanism of photosynthesis, sustainable conservation, genetic improvement of S. moorcroftiana.
