We introduce a new map-based neuron model derived from the dynamical perceptron family that has the best compromise between computational efficiency, analytical tractability, reduced parameter space and many dynamical behaviors. We calculate bifurcation and phase diagrams analytically and computationally that underpins a rich repertoire of autonomous and excitable dynamical behaviors. Project description:To facilitate the rational design of alloy catalysts, we introduce a method for rapidly calculating the structure and catalytic properties of a substitutional alloy surface that is in equilibrium with the underlying bulk phase. We implement our method by developing a way to generate surface cluster expansions that explicitly account for the lattice parameter of the bulk structure. This approach makes it possible to computationally map the structure of an alloy surface and statistically sample adsorbate binding energies at every point in the alloy phase diagram. When combined with a method for predicting catalytic activities from adsorbate binding energies, maps of catalytic activities at every point in the phase diagram can be created, enabling the identification of synthesis conditions likely to result in highly active catalysts. We demonstrate our approach by analyzing Pt-rich Pt-Ni catalysts for the oxygen reduction reaction, finding 2 regions in the phase diagram that are predicted to result in highly active catalysts. Our analysis indicates that the Pt3Ni(111) surface, which has the highest known specific activity for the oxygen reduction reaction, is likely able to achieve its high activity through the formation of an intermetallic phase with L12 order. We use the generated surface structure and catalytic activity maps to demonstrate how the intermetallic nature of this phase leads to high catalytic activity and discuss how the underlying principles can be used in catalysis design. We further discuss the importance of surface phases and demonstrate how they can dramatically affect catalytic activity.

Project description:It is a computationally demanding task to explicitly simulate the electronic degrees of freedom in a system to observe the chemical transformations of interest, while at the same time sampling the time and length scales required to converge statistical properties and thus reduce artifacts due to initial conditions, finite-size effects, and limited sampling. One solution that significantly reduces the computational expense consists of molecular models in which effective interactions between particles govern the dynamics of the system. If the interaction potentials in these models are developed to reproduce calculated properties from electronic structure calculations and/or ab initio molecular dynamics simulations, then one can calculate accurate properties at a fraction of the computational cost. Multiconfigurational algorithms model the system as a linear combination of several chemical bonding topologies to simulate chemical reactions, also sometimes referred to as "multistate". These algorithms typically utilize energy and force calculations already found in popular molecular dynamics software packages, thus facilitating their implementation without significant changes to the structure of the code. However, the evaluation of energies and forces for several bonding topologies per simulation step can lead to poor computational efficiency if redundancy is not efficiently removed, particularly with respect to the calculation of long-ranged Coulombic interactions. This paper presents accurate approximations (effective long-range interaction and resulting hybrid methods) and multiple-program parallelization strategies for the efficient calculation of electrostatic interactions in reactive molecular simulations.

Project description:A model of myocardial electromechanics is suggested. It combines modified and simplified versions of previously published models of cardiac electrophysiology, excitation-contraction coupling, and mechanics. The mechano-calcium and mechano-electrical feedbacks, including the strain-dependence of the propagation velocity of the action potential, are also accounted for. The model reproduces changes in the twitch amplitude and Ca2+-transients upon changes in muscle strain including the slow response. The model also reproduces the Bowditch effect and changes in the twitch amplitude and duration upon changes in the interstimulus interval, including accelerated relaxation at high stimulation frequency. Special efforts were taken to reduce the stiffness of the differential equations of the model. As a result, the equations can be integrated numerically with a relatively high time step making the model suitable for multiscale simulation of the human heart and allowing one to study the impact of myocardial mechanics on arrhythmias.

Project description:Face recognition in today's technological world, and face recognition applications attain much more importance. Most of the existing work used frontal face images to classify face image. However these techniques fail when applied on real world face images. The proposed technique effectively extracts the prominent facial features. Most of the features are redundant and do not contribute to representing face. In order to eliminate those redundant features, computationally efficient algorithm is used to select the more discriminative face features. Extracted features are then passed to classification step. In the classification step, different classifiers are ensemble to enhance the recognition accuracy rate as single classifier is unable to achieve the high accuracy. Experiments are performed on standard face database images and results are compared with existing techniques.

Project description:An important challenge in the simulation of biomolecular systems is a quantitative description of the protonation and deprotonation process of amino acid residues. Despite the seeming simplicity of adding or removing a positively charged hydrogen nucleus, simulating the actual protonation/deprotonation process is inherently difficult. It requires both the explicit treatment of the excess proton, including its charge defect delocalization and Grotthuss shuttling through inhomogeneous moieties (water and amino residues), and extensive sampling of coupled condensed phase motions. In a recent paper (J. Chem. Theory Comput. 2014, 10, 2729-2737), a multiscale approach was developed to map high-level quantum mechanics/molecular mechanics (QM/MM) data into a multiscale reactive molecular dynamics (MS-RMD) model in order to describe amino acid deprotonation in bulk water. In this article, we extend the fitting approach (called FitRMD) to create MS-RMD models for ionizable amino acids within proteins. The resulting models are shown to faithfully reproduce the free energy profiles of the reference QM/MM Hamiltonian for PT inside an example protein, the ClC-ec1 H(+)/Cl(-) antiporter. Moreover, we show that the resulting MS-RMD models are computationally efficient enough to then characterize more complex 2-dimensional free energy surfaces due to slow degrees of freedom such as water hydration of internal protein cavities that can be inherently coupled to the excess proton charge translocation. The FitRMD method is thus shown to be an effective way to map ab initio level accuracy into a much more computationally efficient reactive MD method in order to explicitly simulate and quantitatively describe amino acid protonation/deprotonation in proteins.

Project description:The phase diagram of a material is of central importance in describing the properties and behaviour of a condensed matter system. In this work, we prove that the task of determining the phase diagram of a many-body Hamiltonian is in general uncomputable, by explicitly constructing a continuous one-parameter family of Hamiltonians H(φ), where [Formula: see text], for which this is the case. The H(φ) are translationally-invariant, with nearest-neighbour couplings on a 2D spin lattice. As well as implying uncomputablity of phase diagrams, our result also proves that undecidability can hold for a set of positive measure of a Hamiltonian's parameter space, whereas previous results only implied undecidability on a zero measure set. This brings the spectral gap undecidability results a step closer to standard condensed matter problems, where one typically studies phase diagrams of many-body models as a function of one or more continuously varying real parameters, such as magnetic field strength or pressure.

Project description:BackgroundFlux variability analysis is often used to determine robustness of metabolic models in various simulation conditions. However, its use has been somehow limited by the long computation time compared to other constraint-based modeling methods.ResultsWe present an open source implementation of flux variability analysis called fastFVA. This efficient implementation makes large-scale flux variability analysis feasible and tractable allowing more complex biological questions regarding network flexibility and robustness to be addressed.ConclusionsNetworks involving thousands of biochemical reactions can be analyzed within seconds, greatly expanding the utility of flux variability analysis in systems biology.

Project description:Challenges of satisfying parametric assumptions in genomic settings with thousands or millions of tests have led investigators to combine powerful False Discovery Rate (FDR) approaches with computationally expensive but exact permutation testing. We describe a computationally efficient permutation-based approach that includes a tractable estimator of the proportion of true null hypotheses, the variance of the log of tail-area FDR, and a confidence interval (CI) estimator, which accounts for the number of permutations conducted and dependencies between tests. The CI estimator applies a binomial distribution and an overdispersion parameter to counts of positive tests. The approach is general with regards to the distribution of the test statistic, it performs favorably in comparison to other approaches, and reliable FDR estimates are demonstrated with as few as 10 permutations. An application of this approach to relate sleep patterns to gene expression patterns in mouse hypothalamus yielded a set of 11 transcripts associated with 24 h REM sleep [FDR = 0.15 (0.08, 0.26)]. Two of the corresponding genes, Sfrp1 and Sfrp4, are involved in wnt signaling and several others, Irf7, Ifit1, Iigp2, and Ifih1, have links to interferon signaling. These genes would have been overlooked had a typical a priori FDR threshold such as 0.05 or 0.1 been applied. The CI provides the flexibility for choosing a significance threshold based on tolerance for false discoveries and precision of the FDR estimate. That is, it frees the investigator to use a more data-driven approach to define significance, such as the minimum estimated FDR, an option that is especially useful for weak effects, often observed in studies of complex diseases.

Project description:What motivates an action in the absence of a definite reward? Taking the case of visuomotor control, we consider a minimal control problem that is how select the next saccade, in a sequence of discrete eye movements, when the final objective is to better interpret the current visual scene. The visual scene is modeled here as a partially-observed environment, with a generative model explaining how the visual data is shaped by action. This allows to interpret different action selection metrics proposed in the literature, including the Salience, the Infomax and the Variational Free Energy, under a single information theoretic construct, namely the view-based Information Gain. Pursuing this analytic track, two original action selection metrics named the Information Gain Lower Bound (IGLB) and the Information Gain Upper Bound (IGUB) are then proposed. Showing either a conservative or an optimistic bias regarding the Information Gain, they strongly simplify its calculation. An original fovea-based visual scene decoding setup is then proposed, with numerical experiments highlighting different facets of artificial fovea-based vision. A first and principal result is that state-of-the-art recognition rates are obtained with fovea-based saccadic exploration, using less than 10% of the original image's data. Those satisfactory results illustrate the advantage of mixing predictive control with accurate state-of-the-art predictors, namely a deep neural network. A second result is the sub-optimality of some classical action-selection metrics widely used in the literature, that is not manifest with finely-tuned inference models, but becomes patent when coarse or faulty models are used. Last, a computationally-effective predictive model is developed using the IGLB objective, with pre-processed visual scan-path read-out from memory, bypassing computationally-demanding predictive calculations. This last simplified setting is shown effective in our case, showing both a competing accuracy and a good robustness to model flaws.

Project description:Living cells dynamically modulate the local morphologies of their actin networks to perform biological functions, including force transduction, intracellular transport, and cell division. A major challenge is to understand how diverse structures of the actin cytoskeleton are assembled from a limited set of molecular building blocks. Here we study the spontaneous self-assembly of a minimal model of cytoskeletal materials, consisting of semiflexible actin filaments, crosslinkers, and molecular motors. Using coarse-grained simulations, we demonstrate that by changing concentrations and kinetics of crosslinkers and motors, as well as filament lengths, we can generate three distinct structural phases of actomyosin assemblies: bundled, polarity-sorted, and contracted. We introduce new metrics to distinguish these structural phases and demonstrate their functional roles. We find that the binding kinetics of motors and crosslinkers can be tuned to optimize contractile force generation, motor transport, and mechanical response. By quantitatively characterizing the relationships between the modes of cytoskeletal self-assembly, the resulting structures, and their functional consequences, our work suggests new principles for the design of active materials.
