Draft genome sequences of the type strains of Shigella flexneri held at Public Health England: comparison of classical phenotypic and novel molecular assays with whole genome sequence.

Project description:BackgroundPublic Health England (PHE) holds a collection of Shigella flexneri Type strains isolated between 1949 and 1972 representing 15 established serotypes and one provisional type, E1037. In this study, the genomes of all 16 PHE Type strains were sequenced using the Illumina HiSeq platform. The relationship between core genome phylogeny and serotype was examined.ResultsThe most common target gene for the detection of Shigella species in clinical PCR assays, ipaH, was detected in all genomes. The type-specific target genes were correctly identified in each genome sequence. In contrast to the S. flexneri in serotype 5 strain described by Sun et al. (2012), the two PHE serotype 5 Type strains possessed an additional oac gene and were differentiated by the presence (serotype 5b) or absence (serotype 5a) of gtrX. The somatic antigen structure and phylogenetic relationship were broadly congruent for strains expressing serotype specific antigens III, IV and V, but not for those expressing I and II. The whole genome phylogenies of the 15 isolates sequenced showed that the serotype 6 Type Strain was phylogenetically distinct from the other S. flexneri serotypes sequenced. The provisional serotype E1037 fell within the serotype 4 clade, being most closely related to the Serotype 4a Type Strain.ConclusionsThe S. flexneri genome sequences were used to evaluate phylogenetic relationships between Type strains and validate genotypic and phenotypic assays. The analysis confirmed that the PHE S. flexneri Type strains are phenotypically and genotypically distinct. Novel variants will continue to be added to this archive.

Disease Control, Public Health and Food Safety: Food Policy Lessons from Sub-Saharan Africa

Project description:This chapter reviews the agro-economic environment in Sub-Saharan Africa as it relates to animal production, public health, and disease control to contextualize the concept of risk and food safety. Drawing mostly from the experience of Zambia, it analyzes food safety actors and interests in Sub-Saharan Africa, and provides an outline of the general regulatory framework that is in place on the continent, to explain how food safety governance is impacted by different interest groups and agendas. Two case studies are provided, zoonotic tuberculosis and avian influenza. The chapter demonstrates how the two zoonoses, both important food safety concerns, have been prioritized differently in the case of Zambia, as a result of multiple socio-political and economic factors. The chapter concludes that, in order to be useful, a definition of food safety risks should include multiple contextual issues and stakeholders along the food supply chain. It is important to keep in mind what national food safety governance actors perceive the risks to be, and how their definitions fit into the broader picture of food safety in general. Food safety governance regulatory processes should take into consideration local realities, local food supply chains and local food safety threats to ensure the appropriateness and sustainability of any and all disease control measures instituted. Context will always matter, and therefore, local ecological, biological and policy considerations should be given primacy.

Animal pathogens and their impact on animal health, the economy, food security, food safety and public health.

Project description:Animal pathogens attract attention in both the livestock and public health sectors for their impacts on socio-economics, food safety and security, and human health. These impacts are felt at the household, national, regional and global levels. Whereas the World Organisation for Animal Health (OIE) has identified 118 animal diseases as notifiable, based on their potential for impact on trade, there is a selected subset that have been classified as posing a greater threat to countries due to unique characteristics, such as being highly transmissible, spreading rapidly within and between countries, and requiring cooperation between several countries to control their spread or exclude them. While these 'transboundary diseases' are endemic in much of the world, particularly the developing nations, many countries are classified as disease free. Following the terrorist events of 11 September 2001 in the United States, a small group of zoonotic pathogens and a group of animal-specific pathogens (those that cause what are referred to as `high-consequence foreign animal diseases'), were classified as high-risk, biothreat 'select agents'. Rather than providing a comprehensive review of all animal pathogens, the authors briefly review the impact of these high-risk biothreat agents on animal health, the economy, food security and safety, and public health, using highly pathogenic avian influenza, foot and mouth disease and brucellosis as examples. They focus on the impact of these diseases in the context of high-income countries and low- and middle-income countries, comparing and contrasting their impact at the national and individual household levels.
