Dye-enhanced visualization of rat whiskers for behavioral studies.

ABSTRACT: Visualization and tracking of the facial whiskers is required in an increasing number of rodent studies. Although many approaches have been employed, only high-speed videography has proven adequate for measuring whisker motion and deformation during interaction with an object. However, whisker visualization and tracking is challenging for multiple reasons, primary among them the low contrast of the whisker against its background. Here, we demonstrate a fluorescent dye method suitable for visualization of one or more rat whiskers. The process makes the dyed whisker(s) easily visible against a dark background. The coloring does not influence the behavioral performance of rats trained on a vibrissal vibrotactile discrimination task, nor does it affect the whiskers' mechanical properties.

The Euler spiral of rat whiskers.

Project description:This paper reports on an analytical study of the intrinsic shapes of 523 whiskers from 15 rats. We show that the variety of whiskers on a rat's cheek, each of which has different lengths and shapes, can be described by a simple mathematical equation such that each whisker is represented as an interval on the Euler spiral. When all the representative curves of mystacial vibrissae for a single rat are assembled together, they span an interval extending from one coiled domain of the Euler spiral to the other. We additionally find that each whisker makes nearly the same angle of 47∘ with the normal to the spherical virtual surface formed by the tips of whiskers, which constitutes the rat's tactile sensory shroud or "search space." The implications of the linear curvature model for gaining insight into relationships between growth, form, and function are discussed.

Visualization and quantification of whole rat heart laminar structure using high-spatial resolution contrast-enhanced MRI.

Project description:It has been shown by histology that cardiac myocytes are organized into laminae and this structure is important in function, both influencing the spread of electrical activation and enabling myocardial thickening in systole by laminar sliding. We have carried out high-spatial resolution three-dimensional MRI of the ventricular myolaminae of the entire volume of the isolated rat heart after contrast perfusion [dimeglumine gadopentate (Gd-DTPA)]. Four ex vivo rat hearts were perfused with Gd-DTPA and fixative and high-spatial resolution MRI was performed on a 9.4T MRI system. After MRI, cryosectioning followed by histology was performed. Images from MRI and histology were aligned, described, and quantitatively compared. In the three-dimensional MR images we directly show the presence of laminae and demonstrate that these are highly branching and are absent from much of the subepicardium. We visualized these MRI volumes to demonstrate laminar architecture and quantitatively demonstrated that the structural features observed are similar to those imaged in histology. We showed qualitatively and quantitatively that laminar architecture is similar in the four hearts. MRI can be used to image the laminar architecture of ex vivo hearts in three dimensions, and the images produced are qualitatively and quantitatively comparable with histology. We have demonstrated in the rat that: 1) laminar architecture is consistent between hearts; 2) myolaminae are absent from much of the subepicardium; and 3) although localized orthotropy is present throughout the myocardium, tracked myolaminae are branching structures and do not have a discrete identity.

Evaluation of factors affecting the visualization of dye after transbronchial dye injection: an animal experiment.

Project description:BackgroundSince peripheral lung lesions can be frequently visualized on computed tomography (CT), various methods of localization for thoracoscopic surgery have been developed. In the case of transbronchial dye injection (TDI), there can be difficulties with dye visualization through the thoracoscope depending on early disappearance of the dye due to diffusion before field exposure. Herein, we performed an animal experiment to determine the appropriate dye amount and the duration of visualization.MethodsTwelve pigs were experimented as following four groups (n=3): group 1 received 0.6 mL of dye; group 2 as 0.8 mL; and group 3 as 1.0 mL, all followed by 2.0 mL of air injection and group 4, with 1.0 mL of dye followed no air injection to evaluate the utility of air injection. The detection, the peak time, the wash-out time were measured.ResultsThe mean detection times, the peak time, and the mean wash-out times for 0.6, 0.8, and 1.0 mL of dye were not significantly different (P=0.195, 0.092, 0.06). However, regardless of the injected amount, it usually lasts in 2 hours. Comparing with non-air injection group, the peak time and wash-out time were statistically significantly different in injected group; P=0.07 and 0.001.ConclusionsThe marking could be identified clearly at about 2 hours after TDI regardless of the amount of indigo carmine injected. However, in cases with longer duration to exposure, especially in cases with severe adhesions, it might be necessary to discover the mixture of dye which will last longer for visualization of lung nodules.

Reactome enhanced pathway visualization.

Project description:MotivationReactome is a free, open-source, open-data, curated and peer-reviewed knowledge base of biomolecular pathways. Pathways are arranged in a hierarchical structure that largely corresponds to the GO biological process hierarchy, allowing the user to navigate from high level concepts like immune system to detailed pathway diagrams showing biomolecular events like membrane transport or phosphorylation. Here, we present new developments in the Reactome visualization system that facilitate navigation through the pathway hierarchy and enable efficient reuse of Reactome visualizations for users' own research presentations and publications.ResultsFor the higher levels of the hierarchy, Reactome now provides scalable, interactive textbook-style diagrams in SVG format, which are also freely downloadable and editable. Repeated diagram elements like 'mitochondrion' or 'receptor' are available as a library of graphic elements. Germline development in rat revealed by visualization and deletion of Prdm14

Project description:Primordial germ cells (PGCs), the founder cells of the germline, are specified in pre-gastrulating embryos in mammals, and subsequently migrate towards gonads to mature into functional gametes. Here, we investigated PGC development in rats, by genetically modifying Prdm14, a unique marker and a critical PGC transcriptional regulator. We trace PGC development in rats, for the first time, from specification until sex determination stage in fetal gonads using Prdm14 H2BVenus knock-in rats. We uncover that Prdm14’s crucial role in PGC specification is conserved between rat and mice, by analyzing Prdm14 deficient rat embryos. Notably, loss of Prdm14 completely abrogates the PGC program: failure in maintenance and/or activation of germ cell markers and pluripotency genes. Finally, we profile the transcriptome of the postimplantation epiblast and all PGC stages in rat, to reveal enrichment of distinct gene sets at each transition point, thereby providing an accurate transcriptional time-line for rat PGC development. Thus, the novel genetically modified rats and data sets obtained in this study will advance our knowledge on conserved vs species-specific features for germline development in mammals.

Direct labeling and visualization of blood vessels with lipophilic carbocyanine dye DiI.

Project description:We describe a protocol to rapidly and reliably visualize blood vessels in experimental animals. Blood vessels are directly labeled by cardiac perfusion using a specially formulated aqueous solution containing 1,1'-dioctadecyl-3,3,3',3'-tetramethylindocarbocyanine perchlorate (DiI), a lipophilic carbocyanine dye, which incorporates into endothelial cell membranes upon contact. By lateral diffusion, DiI also stains membrane structures, including angiogenic sprouts and pseudopodial processes that are not in direct contact. Tissues can be immediately examined by conventional and confocal fluorescence microscopy. High-quality serial optical sections using confocal microscopy are obtainable from thick tissue sections, especially at low magnification, for three-dimensional reconstruction. It takes less than 1 h to stain the vasculature in a whole animal. Compared with alternative techniques to visualize blood vessels, including space-occupying materials such as India ink or fluorescent dye-conjugated dextran, the corrosion casting technique, endothelial cell-specific markers and lectins, the present method simplifies the visualization of blood vessels and data analysis.

Whiskers aid anemotaxis in rats.

Project description:Observation of terrestrial mammals suggests that they can follow the wind (anemotaxis), but the sensory cues underlying this ability have not been studied. We identify a significant contribution to anemotaxis mediated by whiskers (vibrissae), a modality previously studied only in the context of direct tactile contact. Five rats trained on a five-alternative forced-choice airflow localization task exhibited significant performance decrements after vibrissal removal. In contrast, vibrissal removal did not disrupt the performance of control animals trained to localize a light source. The performance decrement of individual rats was related to their airspeed threshold for successful localization: animals that found the task more challenging relied more on the vibrissae for localization cues. Following vibrissal removal, the rats deviated more from the straight-line path to the air source, choosing sources farther from the correct location. Our results indicate that rats can perform anemotaxis and that whiskers greatly facilitate this ability. Because air currents carry information about both odor content and location, these findings are discussed in terms of the adaptive significance of the interaction between sniffing and whisking in rodents.

A bioceramic scaffold composed of strontium-doped three-dimensional hydroxyapatite whiskers for enhanced bone regeneration in osteoporotic defects.

Project description:Reconstruction of osteoporotic bone defects is a clinical problem that continues to inspire the design of new materials. Methods: In this work, bioceramics composed of strontium (Sr)-doped hydroxyapatite (HA) whiskers or pure HA whiskers were successfully fabricated by hydrothermal treatment and respectively named SrWCP and WCP. Both bioceramics had similar three-dimensional (3D) porous structures and mechanical strengths, but the SrWCP bioceramic was capable of releasing Sr under physiological conditions. In an osteoporotic rat metaphyseal femoral bone defect model, both bioceramic scaffolds were implanted, and another group that received WCP plus strontium ranelate drug administration (Sr-Ran+WCP) was studied for comparison. Results: At week 1 post-implantation, osteogenesis coupled blood vessels were found to be more common in the SrWCP and Sr-Ran+WCP groups, with substantial vascular-like structures. After 12 weeks of implantation, comparable to the Sr-Ran+WCP group, the SrWCP group showed induction of more new bone formation within the defect as well as at the implant-bone gap region than that of the WCP group. Both the SrWCP and Sr-Ran+WCP groups yielded a beneficial effect on the surrounding trabecular bone microstructure to resist osteoporosis-induced progressive bone loss. While an abnormally high blood Sr ion concentration was found in the Sr-Ran+WCP group, SrWCP showed little adverse effect. Conclusion: Our results collectively suggest that the SrWCP bioceramic can be a safe bone substitute for the treatment of osteoporotic bone defects, as it promotes local bone regeneration and implant osseointegration to a level that strontium ranelate can achieve.

Enhanced JBrowse plugins for epigenomics data visualization.

Project description:BackgroundNew sequencing techniques require new visualization strategies, as is the case for epigenomics data such as DNA base modifications, small non-coding RNAs, and histone modifications.ResultsWe present a set of plugins for the genome browser JBrowse that are targeted for epigenomics visualizations. Specifically, we have focused on visualizing DNA base modifications, small non-coding RNAs, stranded read coverage, and sequence motif density. Additionally, we present several plugins for improved user experience such as configurable, high-quality screenshots.ConclusionsIn visualizing epigenomics with traditional genomics data, we see these plugins improving scientific communication and leading to discoveries within the field of epigenomics.

Digitally-enhanced dog behavioral testing.

Project description:Behavioral traits in dogs are assessed for a wide range of purposes such as determining selection for breeding, chance of being adopted or prediction of working aptitude. Most methods for assessing behavioral traits are questionnaire or observation-based, requiring significant amounts of time, effort and expertise. In addition, these methods might be also susceptible to subjectivity and bias, negatively impacting their reliability. In this study, we proposed an automated computational approach that may provide a more objective, robust and resource-efficient alternative to current solutions. Using part of a 'Stranger Test' protocol, we tested n = 53 dogs for their response to the presence and neutral actions of a stranger. Dog coping styles were scored by three dog behavior experts. Moreover, data were collected from their owners/trainers using the Canine Behavioral Assessment and Research Questionnaire (C-BARQ). An unsupervised clustering of the dogs' trajectories revealed two main clusters showing a significant difference in the stranger-directed fear C-BARQ category, as well as a good separation between (sufficiently) relaxed dogs and dogs with excessive behaviors towards strangers based on expert scoring. Based on the clustering, we obtained a machine learning classifier for expert scoring of coping styles towards strangers, which reached an accuracy of 78%. We also obtained a regression model predicting C-BARQ scores with varying performance, the best being Owner-Directed Aggression (with a mean average error of 0.108) and Excitability (with a mean square error of 0.032). This case study demonstrates a novel paradigm of 'machine-based' dog behavioral assessment, highlighting the value and great promise of AI in this context.
