A Powerful Variant-Set Association Test Based on Chi-Square Distribution.

ABSTRACT: Detecting the association between a set of variants and a given phenotype has attracted a large amount of attention in the scientific community, although it is a difficult task. Recently, several related statistical approaches have been proposed in the literature; powerful statistical tests are still highly desired and yet to be developed in this area. In this paper, we propose a powerful test that combines information from each individual single nucleotide polymorphism (SNP) based on principal component analysis without relying on the eigenvalues associated with the principal components. We compare the proposed approach with some popular tests through a simulation study and real data applications. Our results show that, in general, the new test is more powerful than its competitors considered in this study; the gain in detecting power can be substantial in many situations.

The Chi-Square Test of Distance Correlation.

Project description:Distance correlation has gained much recent attention in the data science community: the sample statistic is straightforward to compute and asymptotically equals zero if and only if independence, making it an ideal choice to discover any type of dependency structure given sufficient sample size. One major bottleneck is the testing process: because the null distribution of distance correlation depends on the underlying random variables and metric choice, it typically requires a permutation test to estimate the null and compute the p-value, which is very costly for large amount of data. To overcome the difficulty, in this paper we propose a chi-square test for distance correlation. Method-wise, the chi-square test is non-parametric, extremely fast, and applicable to bias-corrected distance correlation using any strong negative type metric or characteristic kernel. The test exhibits a similar testing power as the standard permutation test, and can be utilized for K-sample and partial testing. Theory-wise, we show that the underlying chi-square distribution well approximates and dominates the limiting null distribution in upper tail, prove the chi-square test can be valid and universally consistent for testing independence, and establish a testing power inequality with respect to the permutation test.

A novel gene-set association test based on variance-gamma distribution.

Project description:Several gene- or set-based association tests have been proposed recently in the literature. Powerful statistical approaches are still highly desirable in this area. In this paper we propose a novel statistical association test, which uses information of the burden component and its complement from the genotypes. This new test statistic has a simple null distribution, which is a special and simplified variance-gamma distribution, and its p-value can be easily calculated. Through a comprehensive simulation study, we show that the new test can control type I error rate and has superior detecting power compared with some popular existing methods. We also apply the new approach to a real data set; the results demonstrate that this test is promising.

Robust and Powerful Affected Sibpair Test for Rare Variant Association.

Project description:Advances in DNA sequencing technology facilitate investigating the impact of rare variants on complex diseases. However, using a conventional case-control design, large samples are needed to capture enough rare variants to achieve sufficient power for testing the association between suspected loci and complex diseases. In such large samples, population stratification may easily cause spurious signals. One approach to overcome stratification is to use a family-based design. For rare variants, this strategy is especially appropriate, as power can be increased considerably by analyzing cases with affected relatives. We propose a novel framework for association testing in affected sibpairs by comparing the allele count of rare variants on chromosome regions shared identical by descent to the allele count of rare variants on nonshared chromosome regions, referred to as test for rare variant association with family-based internal control (TRAFIC). This design is generally robust to population stratification as cases and controls are matched within each sibpair. We evaluate the power analytically using general model for effect size of rare variants. For the same number of genotyped people, TRAFIC shows superior power over the conventional case-control study for variants with summed risk allele frequency f < 0.05; this power advantage is even more substantial when considering allelic heterogeneity. For complex models of gene-gene interaction, this power advantage depends on the direction of interaction and overall heritability. In sum, we introduce a new method for analyzing rare variants in affected sibpairs that is robust to population stratification, and provide freely available software.

Sample size calculation for small sample single-arm trials for time-to-event data: Logrank test with normal approximation or test statistic based on exact chi-square distribution?

Project description:BackgroundSample size calculations are critical to the planning of a clinical trial. For single-arm trials with time-to-event endpoint, standard software provides only limited options. The most popular option is the log-rank test. A second option assuming exponential distribution is available on some online websites. Both these approaches rely on asymptotic normality for the test statistic and perform well for moderate-to-large sample sizes.MethodsAs many new treatments in the field of oncology are cost-prohibitive and have slow accrual rates, researchers are often faced with the restriction of conducting single arm trials with potentially small-to-moderate sample sizes. As a practical solution, therefore, we consider the option of performing the sample size calculations using an exact parametric test with the test statistic following a chi-square distribution. Analytic results of sample size calculations from the two methods with Weibull distributed survival times are briefly compared using an example of a clinical trial on cholangiocarcinoma and are verified through simulations.ResultsOur simulations suggest that in the case of small sample phase II studies, there can be some practical benefits in using the exact test that could affect the feasibility, timeliness, financial support, and 'clinical novelty' factor in conducting a study. The exact test is a good option for designing small-to-moderate sample trials when accrual and follow-up time are adequate.ConclusionsBased on our simulations for small sample studies, we conclude that a statistician should assess sensitivity of his calculations obtained through different methods before recommending a sample size to their collaborators.

Variant-set association test for generalized linear mixed model.

Project description:Advances in high-throughput biotechnologies have culminated in a wide range of omics (such as genomics, epigenomics, transcriptomics, metabolomics, and metagenomics) studies, and increasing evidence in these studies indicates that the biological architecture of complex traits involves a large number of omics variants each with minor effects but collectively accounting for the full phenotypic variability. Thus, a major challenge in many "ome-wide" association analyses is to achieve adequate statistical power to identify multiple variants of small effect sizes, which is notoriously difficult for studies with relatively small-sample sizes. A small-sample adjustment incorporated in the kernel machine regression framework was proposed to solve this for association studies under various settings. However, such an adjustment in the generalized linear mixed model (GLMM) framework, which accounts for both sample relatedness and non-Gaussian outcomes, has not yet been attempted. In this study, we fill this gap by extending small-sample adjustment in kernel machine association test to GLMM. We propose a new Variant-Set Association Test (VSAT), a powerful and efficient analysis tool in GLMM, to examine the association between a set of omics variants and correlated phenotypes. The usefulness of VSAT is demonstrated using both numerical simulation studies and applications to data collected from multiple association studies. Double-bottom chaotic map particle swarm optimization based on chi-square test to determine gene-gene interactions.

Project description:Gene-gene interaction studies focus on the investigation of the association between the single nucleotide polymorphisms (SNPs) of genes for disease susceptibility. Statistical methods are widely used to search for a good model of gene-gene interaction for disease analysis, and the previously determined models have successfully explained the effects between SNPs and diseases. However, the huge numbers of potential combinations of SNP genotypes limit the use of statistical methods for analysing high-order interaction, and finding an available high-order model of gene-gene interaction remains a challenge. In this study, an improved particle swarm optimization with double-bottom chaotic maps (DBM-PSO) was applied to assist statistical methods in the analysis of associated variations to disease susceptibility. A big data set was simulated using the published genotype frequencies of 26 SNPs amongst eight genes for breast cancer. Results showed that the proposed DBM-PSO successfully determined two- to six-order models of gene-gene interaction for the risk association with breast cancer (odds ratio > 1.0; P value <0.05). Analysis results supported that the proposed DBM-PSO can identify good models and provide higher chi-square values than conventional PSO. This study indicates that DBM-PSO is a robust and precise algorithm for determination of gene-gene interaction models for breast cancer.

Informative gene selection and direct classification of tumor based on Chi-square test of pairwise gene interactions.

Project description:In efforts to discover disease mechanisms and improve clinical diagnosis of tumors, it is useful to mine profiles for informative genes with definite biological meanings and to build robust classifiers with high precision. In this study, we developed a new method for tumor-gene selection, the Chi-square test-based integrated rank gene and direct classifier (χ(2)-IRG-DC). First, we obtained the weighted integrated rank of gene importance from chi-square tests of single and pairwise gene interactions. Then, we sequentially introduced the ranked genes and removed redundant genes by using leave-one-out cross-validation of the chi-square test-based Direct Classifier (χ(2)-DC) within the training set to obtain informative genes. Finally, we determined the accuracy of independent test data by utilizing the genes obtained above with χ(2)-DC. Furthermore, we analyzed the robustness of χ(2)-IRG-DC by comparing the generalization performance of different models, the efficiency of different feature-selection methods, and the accuracy of different classifiers. An independent test of ten multiclass tumor gene-expression datasets showed that χ(2)-IRG-DC could efficiently control overfitting and had higher generalization performance. The informative genes selected by χ(2)-IRG-DC could dramatically improve the independent test precision of other classifiers; meanwhile, the informative genes selected by other feature selection methods also had good performance in χ(2)-DC.

Boolean networks using the chi-square test for inferring large-scale gene regulatory networks.

Project description:BackgroundBoolean network (BN) modeling is a commonly used method for constructing gene regulatory networks from time series microarray data. However, its major drawback is that its computation time is very high or often impractical to construct large-scale gene networks. We propose a variable selection method that are not only reduces BN computation times significantly but also obtains optimal network constructions by using chi-square statistics for testing the independence in contingency tables.ResultsBoth the computation time and accuracy of the network structures estimated by the proposed method are compared with those of the original BN methods on simulated and real yeast cell cycle microarray gene expression data sets. Our results reveal that the proposed chi-square testing (CST)-based BN method significantly improves the computation time, while its ability to identify all the true network mechanisms was effectively the same as that of full-search BN methods. The proposed BN algorithm is approximately 70.8 and 7.6 times faster than the original BN algorithm when the error sizes of the Best-Fit Extension problem are 0 and 1, respectively. Further, the false positive error rate of the proposed CST-based BN algorithm tends to be less than that of the original BN.ConclusionThe CST-based BN method dramatically improves the computation time of the original BN algorithm. Therefore, it can efficiently infer large-scale gene regulatory network mechanisms.

Rare variant association test in family-based sequencing studies.

Project description:The objective of this article is to introduce valid and robust methods for the analysis of rare variants for family-based exome chips, whole-exome sequencing or whole-genome sequencing data. Family-based designs provide unique opportunities to detect genetic variants that complement studies of unrelated individuals. Currently, limited methods and software tools have been developed to assist family-based association studies with rare variants, especially for analyzing binary traits. In this article, we address this gap by extending existing burden and kernel-based gene set association tests for population data to related samples, with a particular emphasis on binary phenotypes. The proposed approach blends the strengths of kernel machine methods and generalized estimating equations. Importantly, the efficient generalized kernel score test can be applied as a mega-analysis framework to combine studies with different designs. We illustrate the application of the proposed method using data from an exome sequencing study of autism. Methods discussed in this article are implemented in an R package 'gskat', which is available on CRAN and GitHub.

Chi8: a GPU program for detecting significant interacting SNPs with the Chi-square 8-df test.

Project description:Determining interacting SNPs in genome-wide association studies is computationally expensive yet of considerable interest in genomics.We present a program Chi8 that calculates the Chi-square 8 degree of freedom test between all pairs of SNPs in a brute force manner on a Graphics Processing Unit. We analyze each of the seven WTCCC genome-wide association studies that have about 5000 total case and controls and 400,000 SNPs in an average of 9.6 h on a single GPU. We also study the power, false positives, and area under curve of our program on simulated data and provide a comparison to the GBOOST program.
