ABSTRACT: Hydrothermal reaction of 4,4-trimethylenedipyridine (tmdp) with ZnI2 under 175 degrees C yields a novel compound, {[Zn2I4(tmdp)2]n.[Zn2I4(tmdp)2]n}, which has a chiral infinite double-stranded helical structure consisting of two single-stranded helices of the same handedness.

From helices to superhelices: hierarchical assembly of homochiral van der Waals 1D coordination polymers.

Project description:Chiral transcription from the molecular level to the macroscopic level by self-organization has been a topic of considerable interest for mimicking biological systems. Homochiral coordination polymers (CPs) are intriguing systems that can be applied in the construction of artificial helical architectures, but they have scarcely been explored to date. Herein, we propose a new strategy for the generation of superhelices of 1D CPs by introducing flexible cyclohexyl groups on the side chains to simultaneously induce interchain van der Waals interactions and chain misalignment due to conformer interconversion. Superhelices of S- or R-Tb(cyampH)3·3H2O (S-1H, R-1H) [cyampH2 = S- or R-(1-cyclohexylethyl)aminomethylphosphonic acid] were obtained successfully, the formation of which was found to follow a new type of "chain-twist-growth" mechanism that had not been described previously. The design strategy used in this work may open a new and general route to the hierarchical assembly and synthesis of helical CP materials.

Biocompatible infinite-coordination-polymer nanoparticle-nucleic-acid conjugates for antisense gene regulation.

Project description:Herein, we report the synthesis of DNA-functionalized infinite-coordination-polymer (ICP) nanoparticles as biocompatible gene-regulation agents. ICP nanoparticles were synthesized from ferric nitrate and a ditopic 3-hydroxy-4-pyridinone (HOPO) ligand bearing a pendant azide. Addition of Fe(III) to a solution of the ligand produced nanoparticles, which were colloidally unstable in the presence of salts. Conjugation of DNA to the Fe(III)-HOPO ICP particles by copper-free click chemistry afforded colloidally stable nucleic-acid nanoconstructs. The DNA-ICP particles, when cross-linked through sequence-specific hybridization, exhibited narrow, highly cooperative melting transitions consistent with dense DNA surface loading. The ability of the DNA-ICP particles to enter cells and alter protein expression was also evaluated. Our results indicate that these novel particles carry nucleic acids into mammalian cells without the need for transfection agents and are capable of efficient gene knockdown.

Circularly polarised luminescence in an RNA-based homochiral, self-repairing, coordination polymer hydrogel.

Project description:The aqueous equimolar reaction of Ag(i) ions with the thionucleoside enantiomer (-)6-thioguanosine, ((-)6tGH), yields a one-dimensional coordination polymer {Ag(-)tG} n , the self-assembly of which generates left-handed helical chains. The resulting helicity induces an enhanced chiro-optical response compared to the parent ligand. DFT calculations indicate that this enhancement is due to delocalisation of the excited state along the helical chains, with 7 units being required to converge the calculated CD spectra. At concentrations ≥15 mmol l-1 reactions form a sample-spanning hydrogel which shows self-repair capabilities with instantaneous recovery in which the dynamic reversibility of the coordination chains appears to play a role. The resulting gel exhibits circularly polarised luminescence (CPL) with a large dissymmetry factor of -0.07 ± 0.01 at 735 nm, a phenomenon not previously observed for this class of coordination polymer.

Conformation-Driven Self-Assembly: From a 1D Metal-Organic Polymer to an Infinite Double Nanotube.

Project description:A novel conformation-driven self-assembly system from a one-dimensional polymer to a metal-organic double nanotube has been developed. DFT calculations indicate that the double nanotube with a syn-conformation of ligands is a thermodynamically favored stable product than a one-dimensional polymer. To the best of our knowledge, this is the first example of the infinite metal-organic double nanotube. In addition, a discrete M6L8-type cage has also been in situ self-assembled from rationally selected building blocks.

Molecular renormalization group coarse-graining of polymer chains: application to double-stranded DNA.

Project description:Coarse-graining of atomistic force fields allows us to investigate complex biological problems, occurring at long timescales and large length scales. In this work, we have developed an accurate coarse-grained model for double-stranded DNA chain, derived systematically from atomistic simulations. Our approach is based on matching correlators obtained from atomistic and coarse-grained simulations, for observables that explicitly enter the coarse-grained Hamiltonian. We show that this requirement leads to equivalency of the corresponding partition functions, resulting in a one-step renormalization. Compared to prior works exploiting similar ideas, the main novelty of this work is the introduction of a highly compact set of Hamiltonian basis functions, based on molecular interaction potentials. We demonstrate that such compactification allows us to reproduce many-body effects, generated by one-step renormalization, at low computational cost. In addition, compact Hamiltonians greatly increase the likelihood of finding unique solutions for the coarse-grained force-field parameter values. By successfully applying our molecular renormalization group coarse-graining technique to double-stranded DNA, we solved, for the first time, a long-standing problem in coarse-graining polymer systems, namely, how to accurately capture the correlations among various polymeric degrees of freedom. Excellent agreement is found among atomistic and coarse-grained distribution functions for various structural observables, including those not included in the Hamiltonian. We also suggest higher-order generalization of this method, which may allow capturing more subtle correlations in biopolymer dynamics.

Anomeric DNA: Functionalization of α-d Anomers of 7-Deaza-2'-deoxyadenosine and 2'-Deoxyuridine with Clickable Side Chains and Click Adducts in Homochiral and Heterochiral Double Helices.

Project description:Anomeric base pairs in heterochiral DNA with strands in the α-d and β-d configurations and homochiral DNA with both strands in α-d configuration were functionalized. The α-d anomers of 2'-deoxyuridine and 7-deaza-2'-deoxyadenosine were synthesized and functionalized with clickable octadiynyl side chains. Nucleosides were protected and converted to phosphoramidites. Solid-phase synthesis furnished 12-mer oligonucleotides, which were hybridized. Pyrene click adducts display fluorescence, a few of them with excimer emission. Tm values and thermodynamic data revealed the following order of duplex stability α/α-d≫β/β-d≥α/β-d. CD spectra disclosed that conformational changes occur during hybridization. Functionalized DNAs were modeled and energy minimized. Clickable side chains and bulky click adducts are well accommodated in the grooves of anomeric DNA. The investigation shows for the first time that anomeric DNAs can be functionalized in the same way as canonical DNA for potential applications in nucleic acid chemistry, chemical biology, and DNA material science.
