Project description:Jialuo sheep is one of the important production materials of herdsmen in the pastoral areas of northwestern Sichuan in China. We reported the complete mitogenome of Jialuo sheep for the first time. It is 16,617 bp in length, containing 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and a control region (D-loop). In the evolutionary relationship, the mitogenome of Jialuo sheep is closer to Texel sheep. This report will help the further studies of sheep species classification and resource protection.

Project description:Alpine Merino sheep is one of the most important fine-wool sheep breeds in China. In this study, we present the complete mitogenome of Alpine Merino sheep for the first time. The genome has a length of 16,619bp, containing 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and a control region (D-loop). Phylogenetically, the Alpine Merino sheep is closer to Oula Tibetan sheep and Tashkurgan sheep. This report provided new data for the phylogeny of Alpine Merino sheep.

Project description:Managing water (e.g., catchments) to increase the abundance and distribution of game is popular in arid regions, especially throughout the southwest United States, where biologists often manage water year-round for desert bighorn sheep (Ovis canadensis nelsoni). Bighorn may visit water when predators (e.g., mountain lions [Puma concolor], coyotes [Canis latrans]) do not, suggesting that differences in species ecology or their surface water requirements influence visit timing. Alternatively, visits by desert bighorn sheep and predators may align. The former outcome identifies opportunities to improve water management by providing water when desert bighorn sheep visit most, which hypothetically may reduce predator presence, range expansion and predation, thereby supporting objectives to increase sheep abundances. Since advancing water management hinges on understanding the patterns of species visits, we identified when these three species and mule deer (Odocoileus hemionus) visited managed waters in three North American deserts (Chihuahuan, Sonoran, Mojave). We unraveled the ecological basis describing why visits occurred by associating species visits with four weather variables using multi-site, multi-species models within a Bayesian hierarchical framework (3.4 million images; 105 locations; 7/2009-12/2016). Desert bighorn sheep concentrated visits to water within 4-5 contiguous months. Mountain lions visited water essentially year-round within all deserts. Higher maximum temperature influenced visits to water, especially for desert bighorn sheep. Less long-term precipitation (prior 6-week total) raised visits for all species, and influenced mountain lion visits 3-20 times more than mule deer and 3-37 times more than sheep visits. Visits to water by prey were inconsistent predictors of visits to water by mountain lions. Our results suggest improvements to water management by aligning water provision with the patterns and ecological explanations of desert bighorn sheep visits. We exemplify a scientific approach to water management for enhancing stewardship of desert mammals, be it the southwest United States or arid regions elsewhere.

Project description:Abstract The mitochondrial genome has been used in numerous species to discern evolutionary patterns, phylogeny, and speciation. Previous studies including mitochondrial genome assemblies in bighorn and domestic sheep indicate variation between these two species. This variation can be used to determine whether animal tissue originates from bighorn or domestic species. In this study, we designed and validated an assay that uses amplification of two targets in the mitochondrial genome followed by short read sequencing to identify single nucleotide polymorphisms (SNPs) in bighorn and domestic sheep. Tissue samples were acquired from two Rocky Mountain bighorn sheep and two domestic sheep (Suffolk and Icelandic breeds), and mitochondrial DNA was extracted. A target designed on the Cytochrome B (CYTB) gene (266 base pairs in length) and a target on the NADH dehydrogenase subunit 6 (ND6) gene (328 base pairs in length) were amplified using PCR and sequenced with an Illumina Mi-Seq. Sequences were aligned to Ovis aries Oar_v4.0 mitochondrial reference (NC_001941.1) and Ovis canadensis mitochondrial reference (JN181255), and variants were called using CLC Genomics Workbench v11.0 with sequence depth of over 40X. Bighorn sheep sequences aligned to the domestic mitochondrial reference displayed 17 SNPs in each target, with a total of 34 SNPs and 94% sequence identity, while domestic sequences displayed 0–2 SNPs for both targets and 99–100% sequence identity. Bighorn sheep sequences aligned to the bighorn mitochondrial reference displayed 0 variants and 100% sequence identity, while domestic sheep sequences displayed 16–17 SNPs in each target, with 33–34 total SNPs identified and 94% sequence identity. The assay designed in this study and variants identified can be used to determine whether samples are of Ovis aries or Ovis canadensis origin. Further, these data provide additional insight into mitochondrial genome variation between two Ovisspecies; one domestic and one wild.

Project description:BackgroundWhole genome sequences (WGS) have proliferated as sequencing technology continues to improve and costs decline. While many WGS of model or domestic organisms have been produced, a growing number of non-model species are also being sequenced. In the absence of a reference, construction of a genome sequence necessitates de novo assembly which may be beyond the ability of many labs due to the large volumes of raw sequence data and extensive bioinformatics required. In contrast, the presence of a reference WGS allows for alignment which is more tractable than assembly. Recent work has highlighted that the reference need not come from the same species, potentially enabling a wide array of species WGS to be constructed using cross-species alignment. Here we report on the creation a draft WGS from a single bighorn sheep (Ovis canadensis) using alignment to the closely related domestic sheep (Ovis aries).ResultsTwo sequencing libraries on SOLiD platforms yielded over 865 million reads, and combined alignment to the domestic sheep reference resulted in a nearly complete sequence (95% coverage of the reference) at an average of 12x read depth (104 SD). From this we discovered over 15 million variants and annotated them relative to the domestic sheep reference. We then conducted an enrichment analysis of those SNPs showing fixed differences between the reference and sequenced individual and found significant differences in a number of gene ontology (GO) terms, including those associated with reproduction, muscle properties, and bone deposition.ConclusionOur results demonstrate that cross-species alignment enables the creation of novel WGS for non-model organisms. The bighorn sheep WGS will provide a resource for future resequencing studies or comparative genomics.

Project description:The complete sequence of honeybee (Apis mellifera) mitochondrial DNA is reported being 16,343 bp long in the strain sequenced. Relative to their positions in the Drosophila map, 11 of the tRNA genes are in altered positions, but the other genes and regions are in the same relative positions. Comparisons of the predicted protein sequences indicate that the honeybee mitochondrial genetic code is the same as that for Drosophila; but the anticodons of two tRNAs differ between these two insects. The base composition shows extreme bias, being 84.9% AT (cf. 78.6% in Drosophila yakuba). In protein-encoding genes, the AT bias is strongest at the third codon positions (which in some cases lack guanines altogether), and least in second codon positions. Multiple stepwise regression analysis of the predicted products of the protein-encoding genes shows a significant association between the numbers of occurrences of amino acids and %T in codon family, but not with the number of codons per codon family or other parameters associated with codon family base composition. Differences in amino acid abundances are apparent between the predicted Apis and Drosophila proteins, with a relative abundance in the Apis proteins of lysine and a relative deficiency of alanine. Drosophila alanine residues are as often replaced by serine as conserved in Apis. The differences in abundances between Drosophila and Apis are associated with %AT in the codon families, and the degree of divergence in amino acid composition between proteins correlates with the divergence in %AT at the second codon positions. Overall, transversions are about twice as abundant as transitions when comparing Drosophila and Apis protein-encoding genes, but this ratio varies between codon positions. Marked excesses of transitions over chance expectation are seen for the third positions of protein-coding genes and for the gene for the small subunit of ribosomal RNA. For the third codon positions the excess of transitions is adequately explained as due to the restriction of observable substitutions to transitions for conserved amino acids with two-codon families; the excess of transitions over expectation for the small ribosomal subunit suggests that the conservation of nucleotide size is favored by selection.
