Project description:Studies integrating transcriptomic data with proteomic data can illuminate the proteome more clearly than either separately. Integromic studies can deepen understanding of the dynamic complex regulatory relationship between the transcriptome and the proteome. Integrating these data dictates a reliable mapping between the identifier nomenclature resultant from the two high-throughput platforms. However, this kind of analysis is well known to be hampered by lack of standardization of identifier nomenclature among proteins, genes, and microarray probe sets. Therefore data integration may also play a role in critiquing the fallible gene identifications that both platforms emit.We compared three freely available internet-based identifier mapping resources for mapping UniProt accessions (ACCs) to Affymetrix probesets identifications (IDs): DAVID, EnVision, and NetAffx. Liquid chromatography-tandem mass spectrometry analyses of 91 endometrial cancer and 7 noncancer samples generated 11,879 distinct ACCs. For each ACC, we compared the retrieval sets of probeset IDs from each mapping resource. We confirmed a high level of discrepancy among the mapping resources. On the same samples, mRNA expression was available. Therefore, to evaluate the quality of each ACC-to-probeset match, we calculated proteome-transcriptome correlations, and compared the resources presuming that better mapping of identifiers should generate a higher proportion of mapped pairs with strong inter-platform correlations. A mixture model for the correlations fitted well and supported regression analysis, providing a window into the performance of the mapping resources. The resources have added and dropped matches over two years, but their overall performance has not changed.The methods presented here serve to achieve concrete context-specific insight, to support well-informed decisions in choosing an ID mapping strategy for "omic" data merging.

Project description:Many complementary solutions are available for the identifier mapping problem. This creates an opportunity for bioinformatics tool developers. Tools can be made to flexibly support multiple mapping services or mapping services could be combined to get broader coverage. This approach requires an interface layer between tools and mapping services.Here we present BridgeDb, a software framework for gene, protein and metabolite identifier mapping. This framework provides a standardized interface layer through which bioinformatics tools can be connected to different identifier mapping services. This approach makes it easier for tool developers to support identifier mapping. Mapping services can be combined or merged to support multi-omics experiments or to integrate custom microarray annotations. BridgeDb provides its own ready-to-go mapping services, both in webservice and local database forms. However, the framework is intended for customization and adaptation to any identifier mapping service. BridgeDb has already been integrated into several bioinformatics applications.By uncoupling bioinformatics tools from mapping services, BridgeDb improves capability and flexibility of those tools. Project description:BackgroundIn bioinformatics, we pre-process raw data into a format ready for answering medical and biological questions. A key step in processing is labeling the measured features with the identities of the molecules purportedly assayed: "molecular identification" (MI). Biological meaning comes from identifying these molecular measurements correctly with actual molecular species. But MI can be incorrect. Identifier filtering (IDF) selects features with more trusted MI, leaving a smaller, but more correct dataset. Identifier mapping (IDM) is needed when an analyst is combining two high-throughput (HT) measurement platforms on the same samples. IDM produces ID pairs, one ID from each platform, where the mapping declares that the two analytes are associated through a causal path, direct or indirect (example: pairing an ID for an mRNA species with an ID for a protein species that is its putative translation). Many competing solutions for IDF and IDM exist. Analysts need a rigorous method for evaluating and comparing all these choices.ResultsWe describe a paradigm for critically evaluating and comparing IDF and IDM methods, guided by data on biological samples. The requirements are: a large set of biological samples, measurements on those samples from at least two high-throughput platforms, a model family connecting features from the platforms, and an association measure. From these ingredients, one fits a mixture model coupled to a decision framework. We demonstrate this evaluation paradigm in three settings: comparing performance of several bioinformatics resources for IDM between transcripts and proteins, comparing several published microarray probeset IDF methods and their combinations, and selecting optimal quality thresholds for tandem mass spectrometry spectral events.ConclusionsThe paradigm outlined here provides a data-grounded approach for evaluating the quality not just of IDM and IDF, but of any pre-processing step or pipeline. The results will help researchers to semantically integrate or filter data optimally, and help bioinformatics database curators to track changes in quality over time and even to troubleshoot causes of MI errors.

It supports several important biological workflows and enables various set operations. setsApp provides basic tools to create sets of nodes or edges, import or export sets, and perform standard set operations (union, difference, intersection) on those sets. Automatic set partitioning and layout functions are also provided. The sets functionality is also exposed to users and app developers in the form of a set of commands that can be used for scripting purposes or integrated in other Cytoscape apps.

Project description:In this study, we present the DNA-Binding Site Identifier (DBSI), a new structure-based method for predicting protein interaction sites for DNA binding. DBSI was trained and validated on a data set of 263 proteins (TRAIN-263), tested on an independent set of protein-DNA complexes (TEST-206) and data sets of 29 unbound (APO-29) and 30 bound (HOLO-30) protein structures distinct from the training data. We computed 480 candidate features for identifying protein residues that bind DNA, including new features that capture the electrostatic microenvironment within shells near the protein surface. Our iterative feature selection process identified features important in other models, as well as features unique to the DBSI model, such as a banded electrostatic feature with spatial separation comparable with the canonical width of the DNA minor groove. Validations and comparisons with established methods using a range of performance metrics clearly demonstrate the predictive advantage of DBSI, and its comparable performance on unbound (APO-29) and bound (HOLO-30) conformations demonstrates robustness to binding-induced protein conformational changes. Finally, we offer our feature data table to others for integration into their own models or for testing improved feature selection and model training strategies based on DBSI.

Project description:Detection of community structure has become a fundamental step in the analysis of biological networks with application to protein function annotation, disease gene prediction, and drug discovery. This recent impact creates a need to make these techniques and their accompanying visualization schemes available to a broad range of biologists. Here we present a service-oriented, end-to-end software framework, CDAPS (Community Detection APplication and Service), that integrates the identification, annotation, visualization, and interrogation of multiscale network communities, accessible within the popular Cytoscape network analysis platform. With novel design principles, CDAPS addresses unmet new challenges, such as identifying hierarchical community structures, comparison of outputs generated from diverse network resources, and easy deployment of new algorithms, to facilitate community-sourced science. We demonstrate that the CDAPS framework can be applied to high-throughput protein-protein interaction networks to gain novel insights, such as the identification of putative new members of known protein complexes.

Project description:BackgroundInteractions of single nucleotide polymorphisms (SNPs) and environmental factors play an important role in understanding complex diseases' pathogenesis. A growing number of SNP-environment studies have been conducted in the past decade; however, the statistical methods for evaluating SNP-environment interactions are still underdeveloped. The conventional statistical approach with a full interaction model with an additive SNP mode tests one specific interaction type, so the full interaction model approach tends to lead to false-negative findings. To increase detection accuracy, developing a statistical tool to effectively detect various SNP-environment interaction patterns is necessary.ResultsSNPxE, a SNP-environment interaction pattern identifier, tests multiple interaction patterns associated with a phenotype for each SNP-environment pair. SNPxE evaluates 27 interaction patterns for an ordinal environment factor and 18 patterns for a categorical environment factor. For detecting SNP-environment interactions, SNPxE considers three major components: (1) model structure, (2) SNP's inheritance mode, and (3) risk direction. Among the multiple testing patterns, the best interaction pattern will be identified based on the Bayesian information criterion or the smallest p-value of the interaction. Furthermore, the risk sub-groups based on the SNPs and environmental factors can be identified. SNPxE can be applied to both numeric and binary phenotypes. For better results interpretation, a heat-table of the outcome proportions can be generated for the sub-groups of a SNP-environment pair.ConclusionsSNPxE is a valuable tool for intensively evaluate SNP-environment interactions, and the SNPxE findings can provide insights for solving the missing heritability issue. Project description:MotivationOn the semantic web, in life sciences in particular, data is often distributed via multiple resources. Each of these sources is likely to use their own International Resource Identifier for conceptually the same resource or database record. The lack of correspondence between identifiers introduces a barrier when executing federated SPARQL queries across life science data.ResultsWe introduce a novel SPARQL-based service to enable on-the-fly integration of life science data. This service uses the identifier patterns defined in the Identifiers.org Registry to generate a plurality of identifier variants, which can then be used to match source identifiers with target identifiers. We demonstrate the utility of this identifier integration approach by answering queries across major producers of life science Linked Data.Availability and implementationThe SPARQL-based identifier conversion service is available without restriction at http://identifiers.org/services/sparql.

Project description:Mass spectra provide the ultimate evidence to support the findings of mass spectrometry proteomics studies in publications, and it is therefore crucial to be able to trace the conclusions back to the spectra. The Universal Spectrum Identifier (USI) provides a standardized mechanism for encoding a virtual path to any mass spectrum contained in datasets deposited to public proteomics repositories. USI enables greater transparency of spectral evidence, with more than 1 billion USI identifications from over 3 billion spectra already available through ProteomeXchange repositories.
