Project description:In Biodemography, aging is typically measured and compared based on aging rates. We argue that this approach may be misleading, because it confounds the time aspect with the mere change aspect of aging. To disentangle these aspects, here we utilize a time-standardized framework and, instead of aging rates, suggest the shape of aging as a novel and valuable alternative concept for comparative aging research. The concept of shape captures the direction and degree of change in the force of mortality over age, which—on a demographic level—reflects aging. We 1) provide a list of shape properties that are desirable from a theoretical perspective, 2) suggest several demographically meaningful and non-parametric candidate measures to quantify shape, and 3) evaluate performance of these measures based on the list of properties as well as based on an illustrative analysis of a simple dataset. The shape measures suggested here aim to provide a general means to classify aging patterns independent of any particular mortality model and independent of any species-specific time-scale. Thereby they support systematic comparative aging research across different species or between populations of the same species under different conditions and constitute an extension of the toolbox available to comparative research in Biodemography.

Project description:Data-based detection and quantification of causation in complex, nonlinear dynamical systems is of paramount importance to science, engineering, and beyond. Inspired by the widely used methodology in recent years, the cross-map-based techniques, we develop a general framework to advance towards a comprehensive understanding of dynamical causal mechanisms, which is consistent with the natural interpretation of causality. In particular, instead of measuring the smoothness of the cross-map as conventionally implemented, we define causation through measuring the scaling law for the continuity of the investigated dynamical system directly. The uncovered scaling law enables accurate, reliable, and efficient detection of causation and assessment of its strength in general complex dynamical systems, outperforming those existing representative methods. The continuity scaling-based framework is rigorously established and demonstrated using datasets from model complex systems and the real world.

Project description:We develop a multivariate analysis of brain anatomy to identify the relevant shape deformation patterns and quantify the shape changes that explain corresponding variations in clinical neuropsychological measures. We use kernel Partial Least Squares (PLS) and formulate a regression model in the tangent space of the manifold of diffeomorphisms characterized by deformation momenta. The scalar deformation momenta completely encode the diffeomorphic changes in anatomical shape. In this model, the clinical measures are the response variables, while the anatomical variability is treated as the independent variable. To better understand the "shape-clinical response" relationship, we also control for demographic confounders, such as age, gender, and years of education in our regression model. We evaluate the proposed methodology on the Alzheimer's Disease Neuroimaging Initiative (ADNI) database using baseline structural MR imaging data and neuropsychological evaluation test scores. We demonstrate the ability of our model to quantify the anatomical deformations in units of clinical response. Our results also demonstrate that the proposed method is generic and generates reliable shape deformations both in terms of the extracted patterns and the amount of shape changes. We found that while the hippocampus and amygdala emerge as mainly responsible for changes in test scores for global measures of dementia and memory function, they are not a determinant factor for executive function. Another critical finding was the appearance of thalamus and putamen as most important regions that relate to executive function. These resulting anatomical regions were consistent with very high confidence irrespective of the size of the population used in the study. This data-driven global analysis of brain anatomy was able to reach similar conclusions as other studies in Alzheimer's disease based on predefined ROIs, together with the identification of other new patterns of deformation. The proposed methodology thus holds promise for discovering new patterns of shape changes in the human brain that could add to our understanding of disease progression in neurological disorders.

Project description:American Southwest (ASW) megadroughts represent decadal-scale periods of dry conditions, the near-term risks of which arise from natural low-frequency hydroclimate variability and anthropogenic forcing. A large single-climate-model ensemble indicates anthropogenic forcing increases near-term ASW megadrought risk by a factor of 100, however, accurate risk assessment remains a challenge. At the global-scale we find that anthropogenic forcing may alter the variability driving megadroughts over 55% of land-areas, undermining accurate assessments of their risk. For the remaining areas, current ensembles are too small to characterize megadroughts' driving variability. For example, constraining uncertainty in near-term ASW megadrought risk to 5 percentage points with high confidence requires 287 simulations. Such ensemble sizes are beyond current computational and storage resources and these limitations suggest that constraining errors in near-term megadrought risk projections with high confidence-even in places where underlying variability is stationary-is not currently possible.

Project description:Large gene regulatory networks (GRN) are often modeled with quasi-steady-state approximation (QSSA) to reduce the huge computational time required for intrinsic noise quantification using Gillespie stochastic simulation algorithm (SSA). However, the question still remains whether the stochastic QSSA model measures the intrinsic noise as accurately as the SSA performed for a detailed mechanistic model or not? To address this issue, we have constructed mechanistic and QSSA models for few frequently observed GRNs exhibiting switching behavior and performed stochastic simulations with them. Our results strongly suggest that the performance of a stochastic QSSA model in comparison to SSA performed for a mechanistic model critically relies on the absolute values of the mRNA and protein half-lives involved in the corresponding GRN. The extent of accuracy level achieved by the stochastic QSSA model calculations will depend on the level of bursting frequency generated due to the absolute value of the half-life of either mRNA or protein or for both the species. For the GRNs considered, the stochastic QSSA quantifies the intrinsic noise at the protein level with greater accuracy and for larger combinations of half-life values of mRNA and protein, whereas in case of mRNA the satisfactory accuracy level can only be reached for limited combinations of absolute values of half-lives. Further, we have clearly demonstrated that the abundance levels of mRNA and protein hardly matter for such comparison between QSSA and mechanistic models. Based on our findings, we conclude that QSSA model can be a good choice for evaluating intrinsic noise for other GRNs as well, provided we make a rational choice based on experimental half-life values available in literature.

Project description:The coevolutionary relationships between brood parasites and their hosts are often studied by examining the egg rejection behaviour of host species using artificial eggs. However, the traditional methods for producing artificial eggs out of plasticine, plastic, wood, or plaster-of-Paris are laborious, imprecise, and prone to human error. As an alternative, 3D printing may reduce human error, enable more precise manipulation of egg size and shape, and provide a more accurate and replicable protocol for generating artificial stimuli than traditional methods. However, the usefulness of 3D printing technology for egg rejection research remains to be tested. Here, we applied 3D printing technology to the extensively studied egg rejection behaviour of American robins, Turdus migratorius. Eggs of the robin's brood parasites, brown-headed cowbirds, Molothrus ater, vary greatly in size and shape, but it is unknown whether host egg rejection decisions differ across this gradient of natural variation. We printed artificial eggs that encompass the natural range of shapes and sizes of cowbird eggs, painted them to resemble either robin or cowbird egg colour, and used them to artificially parasitize nests of breeding wild robins. In line with previous studies, we show that robins accept mimetically coloured and reject non-mimetically coloured artificial eggs. Although we found no evidence that subtle differences in parasitic egg size or shape affect robins' rejection decisions, 3D printing will provide an opportunity for more extensive experimentation on the potential biological or evolutionary significance of size and shape variation of foreign eggs in rejection decisions. We provide a detailed protocol for generating 3D printed eggs using either personal 3D printers or commercial printing services, and highlight additional potential future applications for this technology in the study of egg rejection.

Project description:Purpose Anterior tongue shape during /s/ production is often described as "tip-up" or apical, versus "tip-down" or laminal. Typically, this is determined by observing the shape of the anterior midline tongue. The purpose of this study was to identify methods of curvature calculation that quantify the observed shape differences and to examine whether the shape differences were affected by palate shape. Previous work shows that palate height has some effect (Grimm et al., 2017). Method Four curvature-based measures were applied to a series of points selected along the tongue surface in midsagittal cine magnetic resonance images during speech. The measures were minimal curvature, averaged largest curvature (ALC), normalized ALC, and interpolated normalized ALC. These measures were compared to visual judgments of apical and laminal /s/. Anterior palate shape was measured from dental casts. Results The apical /s/ contained a flat or concave region in the anterior tongue, while the laminal /s/ had a convex shape along the entire tongue. Thus, the laminal shape was less complex than the apical. The last 2 metrics, based on averages of multiple normalized curvatures, captured this complexity difference. Subjects with a more steeply sloped anterior palate tended to use laminal /s/. Conclusions The tongue shape for the 2 /s/ types was best defined by complexity of the shape, rather than local anterior shape. Statistical quantities that measured curvature in multiple locations, and normalized across subjects, were best at distinguishing the 2 /s/ shapes. Project description:Organisms are subject to physical forces that influence morphological evolution. Birds use their bills as implements to perform various functions, each exerting unique physical demands. When excavating cavities, bird bills must resist a range of mechanical stresses to prevent fracture. However, the contribution of bill geometry and material composition to excavation stress resistance remains poorly understood. Here, we study the biomechanical consequences of bill diversification in the cavity-excavating palaeotropical barbets. Using finite-element models and beam theory, we compare excavation performance for two loading regimes experienced by barbet bills during cavity excavation: impact and torsion. We find that deeper and wider maxillae perform better for impact loads than for torsional loads, with the converse for narrower maxillae. This results in tradeoffs between impact and torsion resistance imposed by bill geometry. Analytical beam models validate this prediction, showing that this relationship holds even when maxillae are simplified to solid elliptical beams. Finally, we find that composite bill structures broadly exhibit lower stresses than homogeneous structures of the same geometry, indicating a functional synergy between the keratinous rhamphotheca and bony layers of the bill. Overall, our findings demonstrate the strong link between morphological evolution, behaviour and functional performance in organisms.

Project description:BackgroundOne possibility suggested regarding female post-mating strategies is differential allocation into offspring investment. Female birds produce not only the largest, but also most colourful eggs of all oviparous taxa. Larger eggs provide space for bigger embryos, or more nutrition for their development, but the question why eggs are more colourful and why there is variation in eggshell colouration remains. In this context, the focus of interest has been to explain inter-clutch variation but in many bird species, eggshell colouration also varies within a clutch. Surprisingly, less attention has been paid to this phenomenon. Therefore, we propose the "female egg recognition" hypothesis, suggesting that mothers use colour characteristics to interpret egg attributes and allocate further investment into each egg accordingly. To evaluate the feasibility of the hypothesis, we tested several underlying predictions and examined their suitability using a dataset from our tree sparrow (Passer montanus) study. We predict (i) substantial within-clutch variation in eggshell colouration which, (ii) should be related to laying sequence, (iii) reflect egg quality and, (iv) should stimulate a female response.MethodsEggshell coloration data were obtained via digital photography under standardized conditions, taken after clutch completion. Lightness (L*), representing the achromatic properties of an egg has been chosen as the most important predictor in dark cavities and was related to egg quality and position in the nest.ResultsIn our tree sparrows, first and mainly last eggs were less pigmented, providing information about laying order. Egg volume, which predicts chick quality, positively correlates with eggshell coloration. Finally, we could show that female tree sparrows placed darker, but not bigger, eggs into more central incubation positions.DiscussionAll basic prerequisites for the "female egg recognition" hypothesis are fulfilled. In this context practicability and feasibility of the hypothesis and alternative explanations are discussed. However future work is necessary to determine a direct effect on offspring condition.
